Determine differences in chromatin accessibility in primary human AML samples by ATAC-seq.

ABSTRACT: ATAC-Seq was performed for 35 AML primary specimens from primary AML cells, followed by a detailed ATAC-Seq pipeline for data processing. We provide both raw files as well as various processed files such as individual and consensus peaks.

Chromatin accessibility (ATAC-seq) of human acute leukemias and healthy donors

Project description:ATAC-seq of 79 primary samples obtained from human acute leukemias, namely AML, T-ALL and mixed myeloid/lymphoid leukemias with CpG Island Methylator Phenotype (CIMP). Moreover, ATAC-seq of CD34+ HSPCs from 3 healthy donors are included. ATAC-seq was performed as described (Buenrostro et al., 2013) with a modification in the lysis buffer to reduce mitochondrial DNA contamination. Due to patient confidentiality considerations, the raw data files for this dataset have been deposited to the EGA controlled-access archive under the accession numbers EGAS00001007094 (study); EGAD00001011050 (dataset).

The Leucegene AML surfaceome atlas: immunotherapeutic target identification in AML

Project description:We exploited the extensive genomic diversity of the Leucegene cohort of primary human AML specimens to provide an overview of the human AML surfaceome. Due to high cell number requirements, surface proteomics has been underexploited in AML so far, although surface proteome analysis of AML cell lines and small cohorts of primary human AML specimens paved the way for antigen identification23-25. Herein, we compared global and surface proteomic datasets generated from primary human AML specimens and show that surfaceome analysis uniquely identifies a larger subset of cell surface proteins compared to global proteomics. We therefore built a cohort of 100 primary human AML specimens that was subjected to surface proteome analysis and served as a primary dataset for antigen identification. A significant portion of the cohort also underwent single-cell RNA sequencing, which allowed the exploration of antigen expression at the population level and the selection of AML antigens expressed by primitive blasts. These analyses led to the identification of novel AML antigens expressed by the majority of AML specimens of the cohort, of antigens overexpressed by specific AML subgroups, as well as of previously uncovered potential leukemia stem cell (LSC) markers, and represents the first large-scale surface proteomic study in AML.

High density aCGH profiling of 39 human AML samples

Project description:Copy number status of 39 human AML samples was analyzed using CytoChip Cancer 4x180K v2.0 microarray chips from BlueGnome. Half the samples represent de novo AMLs while the other half represents secondary AMLs. Sample material consisted of cryopreserved bone marrow or blood aspirates. DNA was purified using the Gentra Puregene Blood Kit (Qiagen Nordic, Solna, Sweden) according to protocol. The test samples were labelled with Cy3 and the reference samples, consisting of sex-matched genomic DNA (Promega, Madison, WI, USA), were labelled with Cy5. The arrays were processed according to the manufacture’s recommendations using 0.5-1.0 µg of DNA as input material for each labelling reaction. The processed microarrays were scanned at 532 and 635 nm using a GenePix 4400A laserscanner (Molecular Devices, Winnersh, UK) at a resolution of 2.5 µm and GenePix Pro 7.0 software (Molecular Devices). The resultant image files were analyzed in BlueFuse Multi 3.1. using the Cytochip v2 algorithm. This software does not provide raw data files but only the processed data for each hybridization. Therefore, no raw data files are attached to this experiment.

Affymetrix SNP array data for pediatric acute myeloid leukemia (AML) samples at diagnosis: Nsp SNP Array

Project description:Genome-wide profiling of Copy Number Alterations (CNA) and Loss of Heterozygosity (LOH), gene expression and resequencing of pediatric AML. This study characterizes the CNA and LOH in a representative cross-section through subtypes of pediatric AML. Affymetrix SNP arrays were performed according to the manufacturer's directions on DNA extracted from cryopreserved diagnostic bone marrow or peripheral blood samples. 111 pediatric AML samples were studied using either Affymetrix 100K + 500K 5.0 SNP arrays, 65 of the samples had paired germ line material. The supplemental files 'GSE15730_AML_175_SNP_Nsp_signal.txt' and 'GSE15730_AML_176_SNP_Nsp_signal.txt' contain the raw signals generated by dChip without normalization. The CNA and LOH data can be found in the Supplemental Information of the associated manuscript.
