PIK3C A/B/D expression distinctions between LumA/LumB, and between PIK3CA mut/wt, breast cancer patients

ABSTRACT: This ER+ patient dataset was used to retrieve gene expression values for the PIK3CA, PIK3CB, and PIK3CD genes. Patient data was separated into two groups for two separate analyses to determine statistical differences between means of the PIK3 genes between 1) LumA and LumB patients, and 2) PIK3CA mutant and wildtype patients. Project description:Purpose: To detect the global effects of Class1A PI3K TKO deletion on the HSC transcriptome. Method: Whole BM cells from donor mice TKO: Pik3calox-lox; Pik3cblox-lox; Pik3cd-/-;Mx1-Cre, δ KO: Pik3calox-lox; Pik3cblox-lox;Pik3cd-/- (littermate control) and WT: WT, Mx1-Cre (control) were transplanted into lethally irradiated 6-8 week old B6.SJL mice (N=7 per group). Recipient mice were injected 4 weeks post transplant interperitoneally with pIpC 250μg x2, 48 hours apart to ensure Pik3ca and Pik3cb excision. At 4 weeks post PIPC, BM cells were harvested from femurs, tibiae, ilia and vertebrae by gentle crushing. Donor-derived HSCs (Lin-cKit+Sca1+Flk2-CD48-CD150+) cell populations were sorted into RNA extraction buffer (ARCTURUS PicoPure). cDNA was amplified from total RNA using the Ovation® RNA‑Seq System V2. Sequencing was performed using the NGS platform llumina-HiSeq2500/4000.

All trans-retinoic acid (ATRA) effect on triple negative (TNBC) and luminal (LumA/LumB) primary breast tumors

Project description:We performed whole genome gene expression microarrays on short-term cultures of mammary tumors deriving from diagnostic Tru-cut procedures of 16 patients in order to evaluate transcriptional response to the retinoid. Tissue slices were challenged with vehicle (DMSO) or ATRA 0.1åµm for 48 hours. The panel consisted of 11 luminal (7xLumA / 4xLumB) and 5 triple negative (TN) primary tumors. All the LumA and LumB tumors were characterized by >70% ER+ cells.

Genome-wide methylation analysis of human breast cancer subtype group (Luminal A, Luminal B, HER2+ and TNBC)

Project description:To identify Differentially methylated regions (DMRs) in TNBCs, we performed methyl binding domain protein 2 enrichment of DNA followed by massively parallel sequencing (MBD-seq) using 10 breast tumors and 10 matched normal samples for each of the four subtypes (LumA, LumB, HER2, and TNBC), classified according to ER, PR, and HER2 expression. ~~. 468 genes were significantly hypomethylated and 353 genes were significantly hypermethylated in promoter and CDS regions in only TNBC.

Transcription profiling by array of human estrogen receptor alpha positive breast tumors with and without PIK3CA mutations.

Project description:PI3K/AKT pathway plays one of pivotal roles in breast cancer development and maintenance. PIK3CA, coding PIK3 catalytic subunit, is the oncogene which shows the high frequency of gain-of-function mutations leading to the PI3K/AKT pathway activation in breast cancer. In particular in the ERα-positive breast tumors PIK3CA mutations have been observed in 30% to 40%. However, genes expressed in connection to the pathway activation in breast tumorigenesis remain largely unknown. To identify downstream relevant target genes (and signaling pathways) turned on by the aberrant PI3K/AKT signal in breast tumors, we analyzed gene expression by pangenomic oligonucleotide microarray in a series of 43 ERα-positive tumors with and without PIK3CA mutations. 43 ERα-positive breast tumors including 14 tumors with PIK3CA mutations and 29 tumors without PIK3CA mutattions were used as screening set for microarray.

Heterogeneity in global gene expression profiles between biopsy specimens taken peri-surgically from primary ER-positive breast carcinomas (diagnostic/surgical samples)

Project description:Gene expression is widely used for the characterization of breast cancers. Variability due to tissue heterogeneity or measurement error or systematic change due to peri-surgical procedures can affect measurements but is poorly documented. We studied the variability of global gene expression between core-cuts of primary ER+ breast cancers and the impact of delays to tissue stabilization due to sample x-ray and of diagnostic core-cutting. Twenty-three and 56 sample pairs, respectively, were suitable for analysis. In general, there is a good correlation in gene expression between pairs of core-cuts except where genes have a narrow dynamic range. Increases in the expression of several stress/early-response genes (e.g., FOS, FOSB, JUN) were found in both studies. Substantial changes in expression of early response genes occur within an hour after surgery and in IL6, IGFB2 and MYC as a result of diagnostic core-cut biopsy. Similar correlation coefficients to the average gene expression profiles of intrinsic subtype, particularly LumA and LumB, can lead to discordances between assigned subtypes.

SIFT-seq: VDJ and scRNA-seq of T cells targeting public neoantigens

Project description:We developed a modular, high-throughput discovery platform to simultaneously test whether Mut PIK3Ca is immunogenic and to retrieve paired a/b TCR gene sequences that confer specificity to this NeoAg. This method, termed Stimulation Induced Functional TCR sequencing (SIFT-seq), combines single-cell (sc) TCR V(D)J and transcriptome sequencing. Here, microwell cultures of in vitro stimulated T cells with confirmed neoantigen-specific recognition are selected for SIFT-seq. Matched aliquots of selected wells are acutely stimulated with autologous antigen-presenting cells presenting WT or Mut PI3Ka and the transcriptomic profile of individual clonotypes is assessed to identify neoantigen-specific T cells and retrieve their TCR gene sequences.

Comparative expression data of PD21 Pik3cd+/- and Pik3cd-/- female mice ovaries responsed to exogenous gonadotropins.

Project description:The Pik3cd null females are subfertile and have less growing follicles than their heterozygous littermates in the ovary. These mice poorly respond to the exogenous gonadotropins and ovulate much less oocytes than controls. In addition, the estrodial stimulated GC proliferation in preantral follicles is also impaired in Pik3cd null ovaries. FSH and E2 dramatically activates PI3K/AKT pathway in GCs of wild type mice, but not in the Pik3cd null mice. we used microarray to identify those genes regulated by Pik3cd in response to PMSG (Pregnant Mare Serum Gonadotropin) and E2 treatment in ovary. We set 3 treatment groups of both Pik3cd+/- and Pik3cd-/- female mice, including PD21 untreatment, PD21 after PMSG administration for 44 hours, PD21 after E2 administration for 72 hours, each group contained three biological repeats. The genes up/down-regulated significantly (not less than 2 fold change) in Pik3cd+/- mice after PMSG and E2 treatment were listed out as PMSG or E2 target genes, in which, those had not the same change trends in Pik3cd-/- were considered as Pik3cd-dependent genes.
