The p values for alternatively spliced transcripts were calculated by using the algorithms of Partek Genomics Suite version 6.4, on core probes excluding probe sets with signals less than 3.

Project description:Exon expression profiling was performed on 37 clinical DLBCL samples and subsequently analyzed using alternative splice analysis of vairance (asANOVA) implemented in Partek Genomics Suite in order to identify alternative spliced genes. Diffuse large B-cell lymphoma (DLBCL) is a very heterogeneous malignant disease with diverse clinical presentation, outcome, and pathogenic mechanism. In order to better risk stratify patients there is a current need to find and validate new biomarkers of the disease. An alternatively spliced transcript of NOTCH3 missing exon 16 was identified and displayed prognostic and predictive biomarker potential.

Project description:Manuscript Title: Discovery of tissue-specific exons using comprehensive human exon microarrays We have designed a high-density oligonucleotide microarray with probesets for more than one million annotated and predicted exons in the human genome. Using these arrays and a simple algorithm that normalizes exon signal to signal from the gene as a whole, we have identified tissue-specific exons from a panel of 16 different normal adult tissues. Pair-wise comparisons between the tissues suggest that 75% of detected genes are differentially alternatively spliced. We also demonstrate how an inclusive exon microarray can be used to discover novel alternative splicing events. As examples, 15 new tissue-specific exons from 9 genes were validated by RT-PCR and sequencing. Keywords: exon analysis

Project description:The Tp53 gene encodes the famous tumor suppressor protein p53. This gene is encoded in 11 exons and various alternative spliced versions of the transcripts have been detected. Here we generated targeted mutations in human colon cancer cell line HCT116 using CRISPR/Cas9 genome editing tools. The mutations were targeted to the 5' end of Tp53 gene exon 11. CRISPR/Cas9 transfected cells were allowed to repair double stranded breaks by non-homologous end joining. Mutant cell pools were single cell cloned and analyzed by Sanger DNA sequencing. Three mutant clones, mut4, mut5 and mut9 were found to contain biallelic homozygous mutations. Poly adenylated RNA was isolated from mutant cell pools was isolated and sequenced by Illumina RNASeq in triplicate. We find that exon 11 mutations result in the alternative splicing of earlier exons and cause the expression of the p53beta alternative splice product. This C-terminally deleted protein has been associated with the induction of senescence. We thus identify an exonic splicing silencer in exon 11 of the Tp53 gene which normally suppressed alternative splicing events that encode the p53beta variant. This sequence and the factors that associate with it are prime candidates for targeting, which may induce p53beta splicing and the induction of senescence in tumors.

Project description:Human ZRANB2 mRNA is alternatively spliced to give two variants with different 3M-bM-^@M-^Y ends. Both isoforms are present in the nucleus of human cells. ZRANB2 binds to mRNA, as well as the essential splicing factors U170K and U2AF35, and the novel splicing component SFRS17A (formerly known as XE7). It has been shown to alter splicing patterns of Tra2M-NM-21 minigene primary transcripts in a dose-dependent manner. It is still unclear what role ZRANB2 plays in the regulation of alternative splicing. To determine the endogenous transcripts that are targeted by ZRANB2 at the genome wide level, we decided to perform exon microarray studies and analyzed the suitability of this method to examine splicing differences in human cells overexpressing a splicing factor. GFP-ZRANB2 construct containing isoform 2 (short form, SF) of ZRANB2 was used. This construct includes exon 1 through to alternative exon 10. Isoform 2 was chosen since it has been shown previously to affect alternative splicing of a Tra2M-NM-21 minigene. HeLa cells were transfected with GFP-ZRANB2, control vector GFP or were left untransfected. RNA was extracted using a Qiagen RNA extraction kit. Experiments were run in 5 replicates.
