Gene expression signatures for PMP treatment

ABSTRACT: To identify the genes inversely regulated by PMPs, we performed a microarray for global gene expression profiling in CB-MNCs with/without PMP treatment. In MNCs treated with PMPs, 129 genes were downregulated.

Project description:The purpose of this study is to evaluate gene expression changes and identify characteristics in patients with Pseudomyxoma Peritonei (PMP). We analyzed RNA-seq data to identify gene signatures associated with PMP development using 19 fresh frozen tissue samples including 12 PMPs (discovery cohort). Through analyzing the differences in gene expression between normal tissues and PMP, we identified statistically significant gene groups, and confirmed the biological functions and pathways associated with these gene groups.

A gene expression profiling study to identify distinct molecular markers in formalin-fixed, paraffin-embedded samples of Pseudomyxoma Peritonei [FFPE]

Project description:The purpose of this study is to evaluate gene expression changes and identify characteristics in patients with Pseudomyxoma Peritonei (PMP). We analyzed RNA-seq data from 34 formalin-fixed paraffin-embedded (FFPE) samples, including 25 PMPs (validation cohort), to identify gene signatures associated with the development of PMP. We confirmed protein expression levels using a tissue microarray (TMA) cohort of PMP patients. Through analyzing the differences in gene expression between normal tissues and PMP, we identified statistically significant gene groups, and confirmed the biological functions and pathways associated with these gene groups.

Diabetes Enhances the Proliferation of Adult Pancreatic Multipotent Progenitor Cells and Biases Their Differentiation to More Beta-Cell Production

Project description:Endogenous pancreatic multipotent progenitors (PMPs) are ideal candidates for regenerative approaches to compensate for b-cell loss since their b-cell–producing capacities as well as strategic location would eliminate unnecessary invasive manipulations. However, little is known about the status and potentials of PMPs under diabetic conditions. Here we show that b-cell metabolic stress and hyperglycemia enhance the proliferation capacities of adult PMP cells and bias their production of progeny toward b-cells in mouse and human. These effects are dynamic and correlate with functional b-cell regeneration when conditions allow.

Plasma membrane proteome of adhesion-competent endometrial epithelial cells and its modulation by Rab11a

Project description:Human endometrial epithelium (EE) is composed of a multitude of proteins, amongst which those localized on the plasma membrane (plasma membrane proteins-PMPs) are of critical relevance in early stages of implantation. Evidences support the key role of few PMPs in implantation. However, many remain unidentified, as efforts have not been made till date to generate the plasma membrane proteome of human EE cells, using a gel-free approach. This study presents a protein catalogue of the PMP enriched fraction of Ishikawa cell line; often used as an in vitro model for embryo-adhesive EE. Liquid Chromatography with tandem mass spectrometry identified 3598 proteins. Of these, 1963 proteins were annotated for their membrane localization. Of 1963 proteins, 1321 were found to have transmembrane domain and 43 proteins had GPI anchor. Extensive data mining revealed endometrial expression of 943 proteins reported in human and/or rodents. Further, quantitative alterations were observed in the plasma membrane proteome on perturbation of intracellular trafficking. Silencing of Rab11a (known for its role in plasma membrane organization) expression caused alteration in the abundance of 74 proteins. Caveolin-1 and EpCAM levels were reduced whereas Rab4a abundance increased in the PMP extracts of Rab11a-deficient cells, compared to control cells. Briefly, the study reports the identity of several novel plasma membrane-localized proteins. A major spin-off of the study is the identification of novel proteins trafficked by Rab11a to the plasma membrane. Targeted analysis of novel PMPs may reveal their specific roles in endometrial receptivity and implantation.

Comparative gene expression analyses of purified CD14+ monocytes from human umbilical cord blood, CD14+ monocytes from adult peripheral blood and the cell therapy product DUOC-01

Project description:DUOC-01 is a macrophage-like cell therapy product manufactured from human umbilical cord blood (CB) mononuclear cells (MNCs) and intended for use in treatment of demyelinating diseases. During the 21-day manufacturing process, most initiating MNCs die in culture, but a highly active, adherent population of cells that resemble hematopoietic lineage macrophage in morphology, phagocytic activity, and antigen expression emerges; this population comprises the final DUOC-01 product [Kurtzberg et al. 2015]. Using the cuprizone-mediated murine demyelination model, we have found that DUOC-01 cells are capable of accelerating the remyelination process. In the same demyelination model, human cord blood-derived CD14+ cells (CBCD14) were less active. In another cellular therapy project, we have found that CBCD14 protects brain cells from oxygen-glucose-deprivation (OGD), but adult peripheral blood-derived CD14+ monocytes (PBCD14) did not. To address the functional differences between these cell types, we have analyzed differential gene expression by these three cell types. We used four cord blood (CB) samples (from Carolinas Cord Blood Bank) that were collected within 24hrs of delivery. Then, highly purified CB CD14+ monocytes were isolated by flow sorting. We collected the peripheral blood (PB) from four healthy volunteers and isolated the purified PB CD14+ monocytes by cell sorting. Three separate batches of cultured DUOC-01 cells were collected from Robertson Cell and Translational Cell Therapy cGMP facility. Total RNAs were isolated at the same time and kept frozen. RNA samples were given to Duke Microarray core facility to analyse the gene expression profile using Affymetrix GeneChipÂ® Human Genome U133 Plus 2.0 Assay.
