Small non-coding RNA sequencing of human monocyte-derived macrophages

ABSTRACT: The goal of this experiment was to identify the differential expression of microRNAs in human polarised macrophages. We used monocyte-derived macrophages isolated from 8 different healthy invididuals. Differentiated macrophages were polarised towards the pro-inflammatory M1-like phenotype, by using LPS and INF- . Total RNA was extracted and sent for small-RNA sequencing to the company Novogene.

Secretome analysis of polarised macrophages derived from induced pluripotent stem cells

Project description:Macrophages (Mɸ) are highly heterogenous and versatile innate immune cells involved in homeostatic and immune responses. Activated Mɸ can exist in two extreme phenotypes: pro-inflammatory (M1) and anti-inflammatory (M2) Mɸ and these phenotypes can be recapitulated in vitro by using lipopolysaccharide (LPS) plus IFNγ and IL-4, respectively. In the recent years, human induced pluripotent stem cells (iPSC) derived-Mɸ have gained major attention since they are functionally similar to human monocyte derived-Mɸ and are receptive to genome editing. We performed quantitative proteomics of culture supernatants to identify soluble factors released from differentially polarised iPSC-derived Mɸ (iPSDM). Our analysis suggests that the cytokine/chemokine profiles released from polarised iPSDM are similar to monocyte-derived Mɸ.

Distinct non-coding RNA cargo of extracellular vesicles from M1 and M2 human primary macrophages

Project description:Purpose: Macrophages are often classified into M1 ‘classical’ and M2 ‘alternatively-activated’ macrophages. Extracellular vesicles (EVs) are biomolecule carriers involved in cell-cell communication. Here, we provide a first insight into the complete small RNA cargo of human macrophage M1/M2 EVs. Methods: Monocyte-derived macrophages were polarised into M1 (GM-CSF+LPS+IFNγ) or M2 (M-CSF+IL-4+IL-13) and EVs isolated by size exclusion chromatography. EVs were characterised by nanoparticle tracking analysis, electron microscopy and ELISA. EV RNA samples were prepared for small RNA sequencing using Qiagen’s GIAseq small RNA Library Prep kit and sequenced on an Illumina NextSeq500, single end 75 bp. Functional enrichment analysis was performed using MIENTURNET, based on validated miR-target interactions from miRTarBase. Results: Many types of small non-coding RNAs were found in EVs from M1/M2 macrophages including miRNAs, isomiRs, tRNA fragments, piRNA, snRNA, snoRNA and yRNA fragments. Distinct differences were observed between M1 and M2 EVs, with higher relative abundance of miRNAs, and lower abundance of tRNA fragments in M1 EVs compared to M2 EVs. MicroRNA-target enrichment analysis identified several gene targets involved in gene expression and metabolic processes. Conclusions: M1 and M2 cells release EVs with distinct tRNA and miRNA cargo, which have the potential to contribute to the unique effect of these cell subsets on their microenvironment.

MiR expression profiles in M1-polarized compared with unstimulated (MÐ¤) bone marrow-derived macrophage cells

Project description:The global change of the miR expression profile during atherosclerosis is due to the infiltration of different types of leukocytes into the arterial vessel wall in addition to disease-specific regulation in vascular cells. Monocyte-derived macrophage accumulation in the subintimal region is critical in the formation of atherosclerotic plaques. It is currently unknown which miRs are involved in the atherogenic macrophage response. The comparison of the miR expression profile in LPS/Interferon-gamma activated mouse macrophages with the miR expression in the unstimulated mouse macrophages was performed to detect M1-type macrophage-enriched miRs. This screening combined with our miR profiling in atherosclerotic vessels may help to identify M1-type macrophage-enriched miRs in atherosclerotic vessels that may play a role in the macrophage function during atherogenesis. Bone marrow cells were harvested from femura of 6- to 8-week-old female C57BL/6 mice, re-suspended in DMEM-F12/10% FCS/10% L929-conditioned medium, and cultured for 7 days to differentiate into primary macrophages. F4/80 and CD11b expression was determined by flow cytometry to confirm the macrophage phenotype. Macrophages were stimulated with LPS (100ng/ml, 14 hours) and INF-g (10ng/ml, 6 hours), and the M1 polarization was verified by quantification of mannose receptor C type 1 (MRC1), arginase II (ArgII), inducible nitric oxide synthase (iNOS), and arginase I (ArgI) by qRT-PCR. Total RNA (M1-type and unstimulated (MÐ¤) macrophages) was isolated using the mirVana microRNA Isolation Kit.

Expression data from polarized macrophages: effect of p53

Project description:p53 is critically important in preventing oncogenesis but its role in non-cancer biology remains unclear. Macrophages exist as two subtypes (M1 and M2). Nutlin-3a (p53 activator) inhibits M2 gene expression and phenotype. p53 acts by suppressing transcription of c-Myc and thence regulates expression of a subset of M2 markers. This work has implications for our understanding of the mechanisms that regulate plasticity of macrophages in health and disease. We used microarrays to study the global programme of gene expression in nutlin-3a and 10058F4 (C-myc inhibitor) treated polarised mouse macrophages 5 groups of cultured mouse macrophages: (i) M0 (untreated), (ii) M1, (iii) M2, (iv) M2+nutlin-3a, (v) M2+MYC inhibitor (10058F4). 3 biological replicates per treatment group.
