Genome-wide distribution of Spindlin1 and C11orf84

ABSTRACT: Spindlin1 is a unique multivalent epigenetic reader that facilitates ribosomal RNA transcription. In this study, we first identified that C11orf84 is a Spindlin1 bona fide binding partner. We performed ChIP-seq in U2OS cells to examine the genome-wide distribution of Spindlin1 and C11orf84. The ChIP-seq data indicates there is approximately 90% overlap in Spindlin1 and C11orf84 target genes.

SPOC1 (PHF13) is a Molecular Reader and Effector of H3K4me2/3

Project description:SPOC1 is a chromatin affiliated protein with a functional role in stem cell differentiation, cell division, DNA damage response and higher order chromatin organization. To gain insight into SPOC1’s ability to modulate these processes, we elucidated the mechanisms targeting SPOC1 to chromatin and its genome wide localization. Our results demonstrate that SPOC1 binds chromatin in a multivalent fashion via its PHD domain and a centrally located domain, which interact with H3K4me2/3 and DNA, respectively. Consistently, the 3-dimensial structure of SPOC1’s PHD domain in complex with an H3K4me3 peptide could be solved. ChIP sequencing of SPOC1 in murine ES cells revealed an extensive co-occurrence with H3K4me2/3, DNAse hypersensitivity sites and Polycomb at key metabolic, cell cycle and developmental targets. Furthermore RNA sequencing demonstrated that a substantial fraction of these targets were either up or down regulated after SPOC1 depletion. Together these data identify SPOC1 as a bona fide H3K4me2/3 molecular reader and transcriptional regulator of diverse chromatin functions.

Project description:We performed colocalization studies of Spindlin1 and H3"K4me3-K9me3" and found two kinds of genome distribution patterns in overlapping peaks. One is that Spindlin1, H3K4me3 and H3K9me3 are distributed with sharp peaks in the promoter regions of some genes in euchromatin, and the other is that Spindlin1 and H3K4me3 coexist with sharp peaks in genome regions where H3K9me3 is widely distributed.

DPF2 reads histone lactylation to drive transcription and tumorigenesis [CUT&TAG]

Project description:Lysine lactylation (Kla) is a new type of histone mark implicated in the regulation of various functional processes such as transcription. However, how this histone mark acts in cancers remains unexplored due in part to a lack of knowledge about its reader proteins. Here, we observe that cervical cancer (CC) cells undergo metabolic reprogram by which lactate accumulation and thereby boost histone lactylation, particularly H3K14la. Utilizing a multivalent photoaffinity probe in combination with quantitative proteomics approach, we identify DPF2 as a candidate target of H3K14la. Biochemical studies as well as CUT&Tag analysis reveal that DPF2 is capable of binding to H3K14la, and co-localizes with it on promoters of oncogenic genes. Notably, disrupting the association between DPF2 and histone lactylation through structure-guided mutation blunts those cancer-related gene expression along with cell survival. Together, our findings reveal DPF2 as a bona fide H3K14la effector that couples histone lactylation to gene transcription and cell survival, offering insight into how histone Kla engages in transcription and tumorigenesis.

TUSC4 functions as a tumor suppressor by regulating BRCA1’s stability via the E3 ubiquitination pathway

Project description:Expression of the tumor suppressor protein BRCA1 is frequently lost in breast cancer patients, and the loss of its expression is associated with disruption of various critical functions in cells and cancer development. In the present study, we demonstrated that microarray analysis of cells with tumor suppressor candidate 4 (TUSC4) knockdown indicated critical changes such as cell cycle, cell death pathways and a global impact to cancer development. More importantly, we observed a clear cluster pattern of TUSC4-knockdown gene profiles with established homologous recombination (HR) repair defect signature. Additionally, TUSC4 protein can physically interact with E3 ligase Herc2 and prevents BRCA1 degradation via ubiquitination pathway. Knockdown of TUSC4 expression enhanced BRCA1 polyubiquitination, leading to BRCA1 protein degradation and a marked reduction in HR repair efficiency. Notably, ectopic expression of TUSC4 effectively suppressed the proliferation, invasion, and colony formation of breast cancer cells in vitro and tumorigenesis in vivo. Furthermore, knockdown of TUSC4 expression transformed normal mammary epithelial cells and enhanced the sensitivity of U2OS cells to the treatment of poly(ADP-ribose) polymerase inhibitors. Therefore, TUSC4 may act as a bona fide tumor suppressor by regulating BRCA1 protein stability and function in breast cancer. Two groups of samples are included: 1.U2OS-shcontrol 2.U2OS-shTUSC4 knockdown. Gene expression profiles of U2OS-shTUSC4 cells were compared to that of parental U2OS-shcontrol cells.
