Next Generation Sequencing Facilitates Quantitative Analysis of IL4/IL13 treated wild-type BMDMs

Project description:Purpose: Next-generation sequencing (NGS) has revolutionized systems-based analysis of cellular pathways. The goals of this study are to compare NGS-derived IL4/IL13 treated BMDMs transcriptome profiling (RNA-seq) to quantitative reverse transcription polymerase chain reaction (qRT–PCR) methods. Methods: BMDMs mRNA profiles of 8 weeks old wild-type (WT) mice were generated, stimulated with IL4/IL13, IL4/IL13+ TNF or TNF, deep sequenced, in triplicate, using Illumina NovaSeq 6000 platform. Results: Using an optimized data analysis workflow, we mapped about 30 million sequence reads per sample to the mouse genome (build mm9). Conclusions: Our study represents the first detailed analysis of IL4/IL13 or IL4/IL13+TNF stimulated BMDMs, with biologic replicates, generated by RNA-seq technology. The optimized data analysis workflows reported here should provide a framework for comparative investigations of expression profiles. Our results show that NGS offers a comprehensive and more accurate quantitative and qualitative evaluation of mRNA content within a cell or tissue. We conclude that RNA-seq based transcriptome characterization would expedite genetic network analyses and permit the dissection of complex biologic functions.

Differentially polarized human monocyte-derived macrophages (M0, M1, M2/IL10, M2/IL4, TAM-like)

Project description:In order to assess whether differences in the transcriptomic profile of human tumor-associated macrophages vs. alveolar macrophages from adjacent non-tumor-tissue (GSE162669) were caused by factors secreted by tumor cells, primary human monocyte-derived macrophages (MDMs) were polarized towards a TAM-like phenotype by cultivating them in tumor cell-conditioned medium. A genome-wide comparison by bulk RNA-Seq confirmed a high similarity of ex vivo TAMs and in vitro polarized TAM-like macrophages. Other polarization schemes (M1: LPS/IFN-gamma, M2: IL10 or IL4) did not lead to similar transcriptomic changes. For details, see Hoppstädter et al., 2021 (doi:10.1016/j.ebiom.2021.103578).

The goals of this study are to evaluate the gene expression of M2-polarized bone marrow-derived macrophages (BMDM) compared with M0-BMDMs from wild type (WT) mouse. Methods: BMDMs were obtained from WT mice and polarized toward M2-BMDMs using IL-4 and M-CSF. M0-BMDMs were maintained in culture with M-CSF only. Total RNA of M2- and M0-BMDMs was extracted. BMDM RNA profiles were generated by deep sequencing for two groups (M2- versus M0-BMDM) with three mouse samples each. Results: There were significant differences between M2- and M0-BMDMs. Conclusions: Polarization of BMDMs from M0 to M2 induces various changes at the transcription level.

Project description:We report the gene expression (obtained by next generation RNAseq) of bone marrow derived macrophages from Lyz2Cre+ or C57Bl/6 mice that have been polarized to an M1 or M2 phenotype in the presence of absence of EGFR inhibitor, Erlotinib. This study provides data on how M1 and M2 BMDMs differ in their overall gene expression profiles in mice as well as how gene expression is influenced by EGFR inhibition during polarization.

Transcriptome of cytokines-polarized mouse bone marrow-derived macrophages

Project description:To understand the molecular signature of the IL-10/IL-18 polarized macrophages, we performed transcriptome analysis for mouse BMDMs polarized with PBS (Naïve), IFN-γ (classic M1 stimulator, M1, 20ng/ml), IL-4 (alternative M2 stimulator, M2, 20ng/ml), IL-10 (M10, 2000ng/ml), IL-18 (M18, 2000ng/ml) or IL-10 and IL-18 (M1018, 2000ng/ml each). These data suggest that IL-10 and IL-18 cooperatively modulate a set of gene expressions and pathway activities in macrophages and contribute to a distinct polarization state.
