Mapping the transcriptional response to auxin in differentiated endodermal cells

ABSTRACT: Here we show that differntiated endodermal cells have a distinct transcriptional response to auxin treatment. We perform a time serie of 10µM NAA treatment and sample at t=0, 2, 4, 8, 16 and 24hrs after NAA treatment. For the time series we compared roots of the solitairy root 1 (slr-1) mutant to the CASP1::shy2-2/slr-1 double mutant. We also provide RNAseq data of slr-1, CASP1::shy2-2 and CASP1::shy2-2/slr-1 at t=0

Project description:To identify genes involved in the early phases of lateral root initiation, we profiled the transcriptomes of plants synchronously induced for lateral root initiation after 0, 1, 2, 4 and 6h of auxin treatment in conditions where IAA14 or IAA3-dependent auxin signaling is blocked. For this we used seedlings expressing non-degradable versions of the AUX/IAAs IAA14 (slr-1) or IAA3 (shy2-2) fused to the glucocorticoid receptor domain (slr-1:GR or shy2-2:GR) under the control of the pericycle and founder cell specific GATA23 promoter. Treatment with dexamethasone induces, specifically in pericycle cells, the nuclear translocation of the non-degradable AUX/IAA that acts as a dominant repressor of auxin signaling resulting in a complete block of lateral root formation

The aim is to look at the rapid response when treated with auxin and as so the treatment is very short at 30 minutes. The time of the experiment was at zeitgeber 0.

Effect of auxin signalling on flg22 response

Project description:Expression data after flg22 treatment on leaf discs in Col-0, 35S:AFB1 and 35S:miR393 We used microarrays to investigated the effect of auxin signalling on flg22 response pathway. We also compared if addition of auxin could simulated the 35S:AFB1 phenotype. Keywords: stress response, disease state analysis Leaf discs were taken and let overnight in water to avoid the wound response. We then performed the treatment (flg22, flg22 from Agrobacterium tumefaciens, flg22 +NAA, NAA) to the media. The samples where harvested and freeze in liquid nitrogen at 0, 1 and 2h after treatment.

Microarray designed to find PIN polarity regulators downstream of TIR1/AFB

Project description:Roots of 5-day-old 35S::WRKY23-GR were treated for 6 hours with 10 μM DEX or DMSO, respectively. Wt Col-0 and 35S::WRKY23-SRDX plants were treated with 10 μM NAA or DMSO for 6 hours. Roots were subsequently collected for RNA isolation. All replicates were sampled in three independent experiments. Total RNA (200 μg per array) was hybridized to ATH1 Affymetrix Arabidopsis arrays in accordance with the standard procedures at the VIB Nucleomics Core. Data files containing probe level intensities (.cel files) were used for background correction and normalization was done in R (http://www.r-project.org) using the Bioconductor package affylmGUI (http://bioinf.wehi.edu.au/affylmGUI/) using the log2 scale RMA procedure. Genes with the same or contrasting WRKY23 expression profiles were selected by Pavlidis template matching in TMeV 4.0 (TIGR) (28). Finally, genes with a significant p value (< 0.001), denoting expression above background with minimum 2-fold change compared to the respective control, were retained for further analysis. First, by comparing 35S::WRKY23-GR roots with and without induction by dexamethasone, we obtained a set of 110 genes as potential WRKY23 targets, which were up-regulated in dexamethasone-treated seedlings. Next, we identified 950 genes, which were auxin-inducible in Col-0 wild type (Wt), but lost this auxin responsiveness in dominant-negative 35S::WRKY23-SRDX roots. The overlap between the two datasets yielded a list of 61 genes (Fig. S1B). Because WRKY23 acts downstream of the SLR/IAA14 transcriptional repressor, this genelist was compared with previously published microarray data on auxin-treated solitary root1 (slr-1) mutant seedlings

Transcriptomics of lateral root initiation in Maize

Project description:We developed a method to synchronize the induction of lateral roots in primary and adventitious roots of Zea mays, and used it to perform a genome-wide transcriptome analysis of the pericycle cells in front of the phloem poles during lateral root initiation. Lateral roots were induced in primary and adventitious roots of Maize. For the primary root, plants were germinated and grown 64 hours in NPA 50 ÂµM, and then transfered to NAA 50 ÂµM. For the adventitious roots, plants were germinated and grown in water for 6 days, then tranfered 4 days in NPA 25 ÂµM, and finally transfered to NAA 25 ÂµM. For all these roots, pericycle cells located in front of the phloem poles in segments of roots located between 5 and 10 mm distance from the root tip were isolated using laser capture microdissection after cryosection. Material was sampled at 0 hours (NPA) and after 2, 3 and 4 hours of NAA treatment, for both the primary and adventitious roots and also after 6 hours and 9 hours of NAA treatment for the adventitious roots.

Genome-wide chromatin accessibility changes over time in cultured primary human monocytes due to DMOG treatment

Project description:ATAC sequencing of primary human monocytes cultured with and without hypoxia-mimetic agent DMOG (Dimethyloxalylglycine). Monocytes isolated from PBMCs of 7 healthy donors were cultured with and without DMOG for 24hrs and harvested at 0, 2, 10 or 24hrs for RNA sequencing. DMOG suppresses HIF Prolyl hydroxylase (HIF-PH) activity by acting as a small molecule competitive inhibitor. HIF-PH inhibition leads to increase in endogenous HIF protein levels and mimics aspects of hypoxia. This ATAC-seq study allows analysis of genome-wide changes to chromatin accessibility due to DMOG treatment.
