miRNA sequencing of extracellular vesicles derived from rat peripheral nerve fibroblasts

Project description:Peripheral nerve fibroblasts were isolated from the sciatic nerves of Sprague-Dawley (SD) rats. Extracellular vesicles were extracted from the culture supernatant of fibroblasts by differential ultracentrifugation and subsequently identified. Small RNA libraries were constructed using total RNA isolated from extracellular vesicles and sequenced using the Illumina miRNA-seq platform. Bioinformatics analyses were performed, including quality control of raw sequencing data, alignment against the miRBase database, quantification of miRNA expression, and screening of differentially expressed miRNAs, to explore the potential roles of extracellular vesicles miRNAs derived from nerve fibroblasts in peripheral nerve regeneration and related physiological and pathological processes.

Exosomal-miRNA sequencing of optineurin gene knockdown BV2 cells and wild type BV2 cells

Project description:To compare the miRNA profiles in exosomes derived from optineurin gene knockdown (Optn-KD)BV2s cells and wild type (WT) BV2 cells, BV2 cells were divided into two groups, Optn-KD group or WT group. We treated the Optn-KD group with Optn siRNA for 24 hours. Then, MiRNA profiles for each group were examined by Illumina HiSeq4000. We found differentiated miRNA profiles in the two groups. Compared with WT BV2 cell-derived exosomes, 4 miRNAs (miR-125b-5p, miR-351-5p, miR-505-5p, miR-novel-chr8_37700) were up-regulated and 2 miRNAs (miR-574-5p, miR-99b-5p) were down-regulated in Optn-KD BV2 cell-derived exosomes. This study provides a framework for characterizing the exosomal-miRNAs in Optn-KD BV2 cells.

Small RNA sequencing: EVs and the producing cells

Project description:We report the high-throughput profiling of small RNA in extracellular vesicles (EVs) and their producing mammalian cells using Illumina small RNA sequencing platform. By obtaining over 2190 miRNA expression from 18 samples, the miRNA profile in EVs and their producing cells were compared. Results provide insight into gene profile difference between EV loading and the producing cells.

miRNA-sequencing of HGC27 and AGS cells with FN1 3' UTR overexpression

Project description:As a key protein in the tumor microenvironment, FN1 has been proven to promote cancer in a variety of cancer species. However, in our previous study on gastric cancer, it was found that FN1 protein expression in patient tissues was not significantly correlated with prognosis, and clinical data analysis was only correlated with T stage of gastric cancer. Analysis of the relationship between FN1 mRNA expression level and prognosis by TCGA-STAD database revealed that high FN1 mRNA expression was significantly correlated with poor prognosis. Moreover, many miRNA binding sites were found on FN1 3' UTR by database prediction, so we speculated that FN1 played different functions at mRNA and protein levels, and FN1 3' UTR might function as ceRNA. At present, FN1 3' UTR overexpression has been proved to significantly promote the invasion and metastasis of gastric cancer in vivo and in vitro, and its effect is stronger than FN1 protein. Therefore, in this study, miRNA sequencing, which was used to find those miRNAs bound to FN1 3’UTR, was carried out to further explore its cancer-promoting mechanism.

miRNA profiling of gastric epithelium from Pten mutant mouse

Project description:Phosphatase and tensin homologue deleted on chromosome 10 (PTEN) is a tumor suppressor that negatively regulates cell survival and proliferation by antagonizing phosphatidylinositol 3-kinase(PI3K)/protein kinase B(PKB/Akt) signaling. Loss of heterozygosity (LOH) of PTEN, reduced expression of PTEN and overexpression of phosphorylated Akt are frequently found in human gastric cancer, and their changes correlate with tumor progression and prognosis. Previous studies have shown that the deregulated miRNAs in human gastric cancer play important roles in gastric cancer cell proliferation, apoptosis and inflammation. However, miRNAs downstream PTEN/Akt signaling is poorly investigated. To clarify whether PTEN is involved in gastric tumorigenesis, we have generated a gastric epithelium specific PTEN knockout mouse which exhibited gastric tumor formation with enhanced cell proliferation.So the objectives of the microarray experiment were to, a) screen miRNAs which might be regulated by PTEN/Akt signaling by comparing the miRNA expression profiles between PTEN deficient and control gastric epithelia. 2) explore the microRNA mechanism involved in gastric cell proliferation and gastric tumorigenesis. miRNA profiling of mouse gastric epithelium,comparing Pten mutant mouse with controls. 4 samples. Experiments in 2 different time point, 20 days and 60 days after birth, 2 Biological replicates. Mutant tissue vs. controls from mixture of 3-4 mouse.
