Here, we performed integrated analyses on the single-cell RNA sequencing (scRNA-seq) data for NK cells across multiple cancer types. Project description:Tumor-infiltrating regulatory T cells (TI-Tregs) elicit immunosuppressive effects in the tumor microenviroment (TME) leading to accelerated tumor growth and resistance to immunotherapies against solid tumors. Here we demonstrate that Poly-(ADP-ribose)-polymerase-11 (PARP11) acts as an essential regulator of TI-Tregs regulatory and protumorigenic activities. Expression of PARP11 correlated with TI-Treg infiltration and poor responses to immune checkpoint blockade (ICB) in human cancer patients. PARP11 was induced in the TI-Treg cells by tumor-derived factors including adenosine and prostaglandin E2. Knockout of PARP11 in the cells of the TME or treatment of tumor-bearing mice with selective PARP11 inhibitor ITK7 inactivated TI-Treg cells and reinvigorated anti-tumor immune responses. Accordingly, ITK7 decelerated tumor growth and significantly increased the efficacy of anti-tumor immunotherapies including ICB and adoptive transfer of CAR T cells. These results characterize PARP11 as a key driver of TI-Treg activities and a major regulator of immunosuppressive TME and argue for targeting PARP11 to augment anti-cancer immunotherapies.

Project description:The combined influence of oncogenic drivers, genomic instability, and/or DNA damage repair deficiencies increases replication stress in cancer. Cells with high replication stress rely on the upregulation of checkpoints like those governed by CHK1 for survival. Previous studies of the CHK1 inhibitor prexasertib demonstrated activity across multiple cancer types. Therefore, we sought to (1) identify markers of prexasertib sensitivity and (2) define the molecular mechanism(s) of intrinsic and acquired resistance using preclinical models representing multiple tumor types. Our findings indicate that while cyclin E dysregulation is a driving mechanism of prexasertib response, biomarkers associated with this aberration lack sufficient predictive power to render them clinically actionable for patient selection. Transcriptome analysis of a pan-cancer cell line panel and in vivo models revealed an association between expression of E2F target genes and prexasertib sensitivity and identified innate immunity genes associated with prexasertib resistance. Functional RNAi studies supported a causal role of replication fork components as modulators of prexasertib response. Mechanisms which protect cells from oncogene-induced replication stress may safeguard tumors from such stress induced by a CHK1 inhibitor, resulting in acquired drug resistance. Furthermore, resistance to prexasertib may be shaped by innate immunity. We included RNASseq data here as part of the study. Microarray data was uploaded separately.

Project description:T cells are critical effectors of cancer immunotherapies, but little is known about their gene expression programs in diffuse gliomas. Here, we leverage single-cell RNA-seq to chart the gene expression and clonal landscape of tumor-infiltrating T cells across 31 patients with IDH-wildtype glioblastoma and IDH-mutant glioma. We identify potential effectors of anti-tumor immunity in subsets of T cells that co-express cytotoxic programs and several NK cell genes. Analysis of clonally expanded tumor-infiltrating T cells further identifies the NK gene KLRB1 (encoding CD161) as a candidate inhibitory receptor. Accordingly, genetic inactivation of KLRB1 or antibody-mediated CD161 blockade enhances T cell-mediated killing of glioma cells in vitro and their anti-tumor function in vivo. KLRB1 and its associated transcriptional program are also expressed by substantial T cell populations in other human cancers. Our work provides an atlas of T cells in gliomas and highlights CD161 and other NK cell receptors as immunotherapy targets.

Abstract:
We develop a mathematical model of pancreatic cancer that includes pancreatic cancer cells, pancreatic stellate cells, effector cells and tumor-promoting and tumor- suppressing cytokines to investigate the effects of immunotherapies on patient survival. The model is first validated using the survival data of two clinical trials. Local sen- sitivity analysis of the parameters indicates there exists a critical activation rate of pro-tumor cytokines beyond which the cancer can be eradicated if four adoptive trans- fers of immune cells are applied. Optimal control theory is explored as a potential tool for searching the best adoptive cellular immunotherapies. Combined immunother- apies between adoptive ex vivo expanded immune cells and TGF-β inhibition by siRNA treatments are investigated. This study concludes that mono-immunotherapy is unlikely to control the pancreatic cancer and combined immunotherapies between anti-TGF-β and adoptive transfers of immune cells can prolong patient survival. We show through numerical explorations that how these two types of immunotherapies are scheduled is important to survival. Applying TGF-β inhibition first followed by adoptive immune cell transfers can yield better survival outcomes.

Project description:Cancer immunotherapies have shown sustained clinical responses in treating non-small cell lung cancer (NSCLC), but the clinical outcome is not uniform among patients, with complex tumour-immune interactions playing key roles. To depict and dissect the baseline landscape of the composition, lineage and functional states of tumor-infiltrating lymphocytes (TILs) in lung cancer, here we generated deep single-cell RNA sequencing data for 12346 T cells from the tumour, adjacent normal tissues and peripheral blood from 14 treatment-naïve NSCLC patients. Based on expression and TCR-based lineage tracking, we found a significant proportion of effector memory T cells with the same origin and similar functional states across peripheral blood and tumours, indicating the existence of systemic T cell immunity. We also observed tumour-infiltrating CD8+ T cells undergoing extensive clonal expansion and exhaustion in tumours, with two clusters of cells exhibiting states preceding exhaustion. Survival analysis on independent datasets suggested that high ratio of “pre-exhausted” to exhausted T cells was associated with better prognosis of lung adenocarcinoma. In addition, we observed a specific cluster of tumour-specific regulatory T cells (Tregs), characterized by a set of immunosuppressive genes, and high expression of their signature genes, including IL1R2, correlated with poor prognosis of lung adenocarcinoma. These findings and the accompanying compendium of single cell data will help the research community to gain further insight into the functional states and dynamics of T cell responses in lung cancer.

Abstract:
Recent experiments indicate that CD4+ Th2 cells can reject skin tumors in mice, while CD4+ Th1 cells cannot (Mattes et al., 2003; Zhang et al., 2009). These results are surprising because CD4+ Th1 cells are typically considered to be capable of tumor rejection. We used mathematical models to investigate this unexpected outcome. We found that neither CD4+ Th1 nor CD4+ Th2 cells could eliminate the cancer cells when acting alone, but that tumor elimination could be induced by recruitment of eosinophils by the Th2 cells. These recruited eosinophils had unexpected indirect effects on the decay rate of type 2 cytokines and the rate at which Th2 cells are inactivated through interactions with cancer cells. Strikingly, the presence of eosinophils impacted tumor growth more significantly than the release of tumor-suppressing cytokines such as IFN-g and TNF-a. Our simulations suggest that novel strategies to enhance eosinophil recruitment into skin tumors may improve cancer immunotherapies.

Project description:Tumour infiltrating T lymphocytes (TILs) have provided an attractive avenue for cancer treatment. Yet, the various states of TILs in tumour immune microenvironment (TIME) have not been fully characterized. Here, we present a single-cell atlas of T cells, encompassing 308,048 transcriptomes, spanning 16 different cancer types and 9 types of healthy/cancer-adjacent tissues. This allowed elucidation of 32 transcriptionally distinct T cell subsets, including cell states not reliably observable in individual datasets and those overlooked by previous studies. Our analysis revealed heterogenous subpopulations of follicular helper, regulatory, and proliferative T cells and a high degree of intertumoural heterogeneity in cell states and compositions, providing rich biological insights into the spectrum of TIL phenotypes. We identified a stress response state (TSTR) characterized by unique expression of heat-shock genes. Notably, by applying multiple spatial profiling approaches, we demonstrate TSTR cells are detectable in situ in the TIME across different cancer types, primarily in lymphocyte aggregates that are within tumor beds or surrounding tumor edges. We correlated TIL states and phenotypes with genomic, pathological, and clinical features in large cohorts of treatment-naïve patients as well as in patients treated with immune checkpoint blockade (ICB). We observed significant enrichment of intratumoural CD4/CD8 TSTR cells following ICB therapy, particularly, in non-responsive tumors, suggesting their potential role in immunotherapy resistance. Lastly, this study provides a T cell reference map via a dedicated web portal and an automatic alignment and annotation tool as a resource, supporting T cell therapy optimization and biomarker discovery.
