RNA-Seq experiment on Arabidopsis seedlings regarding SLIM1 and EIL1 function at low S

ABSTRACT: Purpose: To obtain insights into the global transcription networks regulated by SLIM1 and EIL1, as well as their functional overlaps, we utilized RNAseq. For this RNA was isolated from shoots and roots of the four genotypes Col-0, eil1, eil3, and eil3 eil1 grown at normal and low sulfur conditions.

Project description:Jasmonate and ethylene are two important plant hormones contributing plant resistance to biotic stresses synergistically. Our experimental results showed that two ethylene activated transcription factors (EIN3/EIL1) integrated both jasmonate and ethylene signaling in multiple developmental and defense events. To understand the importance of EIN3/EIL1 in jasmonate signaling, we utilized microarray analysis to identify how much the jasmonate regulated genes are governed by EIN3/EIL1. Our results indicated that EIN3/EIL1 act sequentially in a cascade of transcriptional regulation initiated by jasmonate. Compare the JA regulated genes in Col-0, coi1-2 and ein3 eil1 to identify how much transcripts are dependent on COI1 or EIN3/EIL1

NO-deficient vs wild type Col-0 Arabidopsis seedlings

Project description:Nitric oxide regulates plant development and responses to stress. However, the mechanisms underlying its regulatory role are still poorly known, and the impact of endogenous NO on the genome-wide transcriptome of plants has not been studied. For that purpose, we compared the transcriptomes of NO-deficient nia1nia2, noa1-2 and nia1nia2noa1-2 mutant versus wild type Arabidopsis thaliana plants. A core comprising 66 NO-responsive genes with similar expression in all NO-deficient genotypes was identified. Among them, 46 were down- and 20 up-regulated in NO-deficient plants, and thus positively and negatively regulated by endogenous NO, respectively. Accordingly with changes in its transcriptome, the NO-deficient nia1nia2noa1-2 mutant accumulated anthocyanins and indolic glucosinolates, displayed abnormal iron homeostasis in shoots and roots, and also showed altered root sensitivity to hormones such as ABA, ET, CYK and IAA. Together the presented data suggest NO functions essentially as a modulator of hormone action. Compared analysis of the transcriptomes of 15-day old seedlings from 3 different nitric oxide (NO)-deficient mutant genotypes versus wild type background Col-0 (3 independent biological replicates per genotype). NO-deficient mutant seedlings in Col-0 background were the double nia1nia2 mutant in nitrate reductases (NR/NIA) 1 and 2 (abbreviated as nia); the noa1-2 mutant allele in Nitric Oxide Associated 1 (AtNOA1) (abbreviated as noa); and, the triple nia1nia2noa1-2 (abreviated as nino).

Genotype- and tissue-specific microRNA profiles and their targets in three alfalfa (Medicago sativa L) accessions

Project description:Alfalfa (Medicago sativa L.) is a forage legume with significant agricultural value worldwide. MicroRNAs (miRNAs) are key components of post-transcriptional gene regulation and essentially control almost all aspect of plant growth and development. Although miRNAs have been reported from alfalfa but their expression profiles in different tissues and novel miRNAs as well as their targets have not been confirmed in this plant species. Therefore, we sequenced small RNAs in whole plantlets, shoots and roots of three different alfalfa genotypes (Altet-4, NECS-141 and NF08ALF06) to identify tissue-specific profiles. After comprehensive analysis using bioinformatics methods, we have identified 100 miRNA families, of which 21 belongs to the highly conserved families whereas the remaining 79 families are conserved between M. truncatula and M. sativa. The profiles of the six highly expressed conserved miRNA families (miR156, 159, 166, 319, 396, 398,) were relatively similar between the plantlets, roots and shoots of three genotypes. Contrastingly, the differenecs were robust between shoots and roots for miR160 and miR408 levels, which were low in roots compared to shoots. The study also has identified 17 novel miRNAs that also differed in their abundanecs between tissues of the alfalfa genotypes. Additionally, we have generated and analyzed the degradome libraries from three alfalfa genotypes that has confirmed 69 genes as targets for 31 miRNA families in alfalfa. The identification of conserved and novel miRNAs as well as their targets in different tissues of three genotypes not only enhanced our understanding of miRNA-mediated gene regulation in alfalfa but could also be useful for practical applications in alfalfa as well as related legume species.

Ethylene induced phosphorylation of CBP20 is involved in root growth [RNA-seq]

Project description:We report that CBP20 phosphorylation can regulate root growth in ethylene. We examined the gene expression in roots and shoots of wild type (Col) and cbp20 mutant (in Col background). Ethylene is one of the most essential hormones for plant developmental processes and stress responses. EIN2 is a key factor in ethylene signaling pathway and its function is regulated by phosphorylation. However, the phosphorylation regulation in the ethylene signaling pathway is largely unknown. Here we report the phosphorylation of CBP20 is regulated by ethylene, and the phosphorylation is involved in root elongation. The constitutive phosphorylation format of CBP20 rescues the cbp20 root ethylene hyposensitive phenotype, while the constitutive de-phosphorylation format of CBP20 is unable to rescue the root phenotype of cbp20 in response to ethylene. Genome wide study on ethylene regulated gene expression and microRNA expression in the roots and shoots of both Col and cbp20, together with the result of genetics validation suggest that ethylene induced phosphorylation of CBP20 is involved in root growth and one pathway is through the regulation of microRNAs and their target genes in roots.
