Transcriptional profile of bone marrow-derived macrophages from Cd28 KO mice

ABSTRACT: Analysis of the transcriptome of bone marrow-derived macrophages from Cd28 KO mice. Methods: C57BL/6J (WT) and Cd28 KO (B6.129S2-Cd28tm1Mak/J) mice were used. Bone marrow-derived macrophages were obtained by flushing the femurs of 6- to 10-wk-old C57BL/6, and Cd28 KO mice, and culturing cells during 7 days in DMEM supplemented with 10% FCS and 50 mM 2-ME, containing human M-CSF (25 ng/ml), with cytokine addition every 2 days.

Project description:To fully elucidate the effects of long non-coding RNA 5730403I07Rik (lnc57Rik) and lncGM1082 on myeloid-derived suppressor cell (MDSCs), we generated lnc57Rik knockout (KO) and lncGM1082 ko mice. Then bone marrow cells were obtained from the femurs of C57BL/6, lnc57Rik KO, or lncGM1082 ko mice and cultured in RPMI-1640 medium supplemented with GM-CSF plus IL6 for 4 days. We further performed a high-throughput sequencing analysis in cultured MDSCs obtained from bone marrow of lnc57Rik ko, lncGM1082 ko and wild type (WT) mice.

Quantitative analysis of miRNA changes in bone marrow stem cells under neural differentiation

Project description:Normal SJL mice, 6 to 8 weeks old, were used for the isolation of bone marrow stem cells (BMSC). Bone marrow cells were obtained from the femurs and tibias of euthanized mice by flushing with PBS. Cells were subjected to negative magnetic sorting using the Lineage Cell Depletion Kit. Isolation of murine bone marrow Lin-Sca-1+ cells was performed using MACS Sca-1 MultiSort Kit (fBMSC). The differentiation of neural stem cells was induced by removing the bFGF-containing medium and resuspending cells in fresh bFGF-free medium. Microarray analysis of miRNA expression profiles was performed comparing non differentiated bone marrow stem cells (fBMSC) to bone marrow stem cells differentiated for 4 or 7 days.

Project description:Analysis of bone marrow derived macrophages (BMDM) incubated with dexamethasone&IL4 (Dexa+IL4), B16F1 tumor conditioned medium (cmB16), and B16F1 tumor conditioned medium supplemented with dexamethasone&IL4 (cmB16+dexa+IL4). Results allow detection of genes that require synergistic stimulation of tumor factors and Th2 cytokines. Bone marrow cells were isolated from the tibias and femurs of C57BL/6 mice. M-CSF at a concentration of 30 ng/ml was added to the culture medium [DMEM, 10% FCS, and penicillin/streptomycin]. After 4 days, the culture medium was replaced by fresh DMEM or B16F1 conditioned medium. As indicated, IL-4 (10 ng/ml), dexamethasone (5 × 10−7M), Iwas added. Cells were harvested 3 days later for RNA isolation.

Transcription profiling by array of mouse macrophage cell cultures from C57BL/6 or CBA/Ca strains after exposure to 4 Gy irradiation

Project description:Macrophages were produced from bone marrow cell suspensions from the femurs of five C57BL/6 or CBA/Ca mice by culture for 7 days in modified Eagles medium supplemented with 25% pre-tested horse serum and 25% pre-tested conditioned medium from the L929 cell line as a source of CSF-1. For each experiment, five flasks were exposed to 4Gy irradiation at a dose rate of 0.5Gy/min at room temperature using a CIS Bio International 637 Caesium irradiator and five flasks were sham-irradiated. RNA was extracted 24 hours later for analysis on MOE430-2 affymetrix arrays

Single cell RNA-seq to delineate the gene expression of bone marrow cells

Project description:Purpose: The goal of this study is to investigate the role of integrin beta3 (Itgb3) deficiency on the gene expression of bone marrow cells. Methods: Bone marrow was harvested by flushing the femurs and tibias of Apoe(-/-), Itgb3(+/+) and Apoe(-/-), Itgb3(-/-) mice in PBS with 2% fetal bovine serum on ice. Cells were isolated from bone marrow by density gradient centrifugation using Lympholyte (Cedarlane, CL0531). After centrifugation at 1300 g for 20 min, bone marrow cells were collected from the interface and washed in Ca2+/Mg2+ - free HBSS and dissociated to a single-cell suspension by filtering through a 70-µm nylon mesh. The cells were then subjected to 10X Genomics single cell 3’ RNA-seq libraries construction and sequencing. scRNA-seq data was processed with Cell Ranger v 3.1.0. Reads were aligned to a modified version of the mouse transcriptome mm10. The top cell barcodes selected by Cell Ranger were utilized for downstream analysis. Results: Expression profiles of the transcriptome are compared between cell types isolated from the bone marrow of Apoe(-/-), Itgb3(+/+) and Apoe(-/-), Itgb3(-/-) mice. Conclusions: Significant differences in the expression profile of genes are present in bone marrow cells of Apoe(-/-), Itgb3(+/+) and Apoe(-/-), Itgb3(-/-) genotypes.

PPARg and IL-4-induced gene expression data from wild-type and STAT6 knockout mouse bone marrow-derived macrophages

Project description:C57Bl/6 wild-type and STAT6 KO mice were used to study PPARg and IL-4 signaling. Bone marrow of 3 mice per group was isolated and differentiated to macrophages with M-CSF (20 ng/ml). 20 ng/ml IL-4 was used to induce alternative macrophage activation and 1 uM Rosiglitazone (RSG) was used to activate PPARg. From each mouse 4 samples were generated: 1. M-CSF, 2. M-CSF+RSG, 3. IL-4 and 4. IL-4+RSG. All compounds were added throughout the whole differentiation process, and frech media was added every other day. Control cells were treated with vehicle (DMSO:ethanol). After 10 days, RNA was isolated and gene expression profiles were analyzed using Mouse Genome 430 2.0 microarrays from Affymetrix. 3 C57Bl/6 wild-type and 3 STAT6 KO mice were used to isolate bone marrow and from each macrophages were differentiated with or without IL-4 and simultaneously treated with vehicle or RSG. Altogether we analyzed 24 samples with 3 biological replicates as below.
