PHLPP1 Cut&Tag profiling of bone marrow derived macrophage

Project description:Purpose: To transcriptome widely reveal genes regulation by PHLPP1, we performed Cleavage Under Targets and Tagmentation (CUT&Tag) analysis of wild-type (WT) BMDMs. Methods: Mouse BMDMs were generated from bone marrow cells in RPMI-1640 medium with recombinant mouse M-CSF (20ng/ml). BMDMs were stained to confirm the surface expression of CD11b and F4/80. Cells with purity >97.5% were used for subsequent experiments. WT BMDMs were stimulated with IL-4 (20ng/ml) for 4 hours. Results: We carried out a CUT&Tag assay using antibodies against PHLPP1, and found the global influence of PHLPP1 in regulating genes of transcription regulatory regions of key genes for pro-fibrosis macrophage effector function.

Candida albicans infection suppresses Lipopolysaccharide or Pseudomonas aeruginosa stimulated murine bone marrow derived macrophage (BMDM) responses

Project description:Candida albicans is a commensal fungi which populates most healthy individuals’ microflora, but can turn opportunistic in immunocompromised individuals. This opportunistic pathogen can cause severe disease and is linked with high rates of mortality. With limited therapeutic options and increasing resistance to antifungals, novel treatment strategies for C. albicans infections is paramount. Macrophages are a key immune cell which mount an immediate response to C. albicans infection. Macrophages physically sequester C. albicans through phagocytosis, trapping the pathogen in a harsh environment. Additionally, macrophages mount a signalling response, alerting other immune cells to the site of infection for quick removal. Here we utilise a discovery screen approach using DIA based total proteomics to describe murine bone marrow derived macrophage (BMDM) response to C. albicans infection as well as in response to co-infection with gram-negative bacterial plasma membrane component lipopolysaccharide (LPS) or live gram-negative bacteria Pseudomonas aeruginosa. We found C. albicans induced a surprisingly muted response in BMDMs compared to LPS or P. aeruginosa. Despite small measurable activation of BMDMs on single infection, upon co-infection with LPS or P. aeruginosa, C. albicans significantly suppressed BMDM proteome landscape. Additionally, C. albicans selectively suppressed BMDM secreted IL-6 and IL-12p40 cytokine response to P. aeruginosa. Thus, we describe C. albicans significant suppressive capabilities in host innate immune responses.

Project description:mRNA from wild-type (Cre-) and MLL1-deficient (Cre+) BMDMs were analyzed via gene chip (Mouse Gene ST 2.1, Affymetrix) for relative expression changes. Isolated mRNA from Cre- and Cre+ BMDMs stimulated with classical activation signals (IFNg, LPS or IFNg+LPS) was analyzed using a gene chip panel of >40,000 RefSeq transcripts, and resulting fold expression was determined by analyzing quality-controlled expression values for validated probesets. Bone marrow derived macrophages from wild-type (Cre-) or MLL1-deficient (Cre+) mice were stimulated in vitro with IFNgamma (10 ng/ml), LPS (100 ng/ml) or the combination of IFNgamma+LPS for six hours. Cells were then processed in Trizol reagent for RNA extraction.

BMDMs were stained to confirm the surface expression of CD11b and F4/80. Cells with purity >97.5% were used for subsequent experiments. WT BMDMs were stimulated with R848 (100ng/ml) for 2 hours or not. Results: We carried out the CUT&Tag assay using antibodies against KAT8, and found the global binding prefernece of KAT8 in activated macrophages.

M-BMDMs were treated with IL6 (20 ng/ml) for 3 h or 24 h while GM-BMDMs were treated for 3 h. The difference between BM, M-BMDM, and GM-BMDM were analyzed to describe the phenotye and function of each population. Expression profiles of M2-polarized bone marrow-derived macrophage from wild type mouse [BMDM_RNA-seq]

Project description:Purpose: Next-generation sequencing (NGS) has revolutionized systems-based analysis of cellular pathways. The goals of this study are to evaluate the gene expression of M2-polarized bone marrow-derived macrophages (BMDM) compared with M0-BMDMs from wild type (WT) mouse. Methods: BMDMs were obtained from WT mice and polarized toward M2-BMDMs using IL-4 and M-CSF. M0-BMDMs were maintained in culture with M-CSF only. Total RNA of M2- and M0-BMDMs was extracted. BMDM RNA profiles were generated by deep sequencing for two groups (M2- versus M0-BMDM) with three mouse samples each. Results: There were significant differences between M2- and M0-BMDMs. Conclusions: Polarization of BMDMs from M0 to M2 induces various changes at the transcription level.
