MicroRNA libraries were prepared from plasma using the QIAseq miRNA Library Kit (QIAGEN) and sequenced on the Illumina NextSeq550 using a single-end 75-base read protocol to an average depth of 11.6 ± 2.6 SD million reads per sample.

Sequencing identifies a distinct signature of circulating microRNAs in early radiographic knee osteoarthritis

Project description:OBJECTIVE: MicroRNAs act locally and systemically to impact osteoarthritis pathophysiology, but comprehensive profiling of the circulating miRNome in early versus late stages of osteoarthritis has yet to be conducted. Our objective was to sequence the plasma miRNome from 91 patients with early [Kellgren-Lawrence grade 0 or 1 (n=41)] or late [Kellgren-Lawrence grade 3 or 4 (n=50)] symptomatic radiographic knee osteoarthritis to identify unique microRNA signatures in each disease state. MicroRNA libraries were prepared using the QIAseq miRNA Library Kit and sequenced on the Illumina NextSeq550. Counts were produced for microRNAs captured in miRBase and for novel microRNAs.

MicroRNA profiling in aortic stenosis

Project description:We compared 15 severely diseased aortic valve sample to 16 control aortic valve samples using microRNA microarrays (Affymetrix GeneChip miRNA 2.0). The diseased samples were taken from areas of severe disease of aortic valves removed at aortic valve replacement for severe aortic stenosis. Control samples were obtained from macroscopically normal post-mortem aortic valves. In addition, we compared areas of mild or moderate disease on valves from participants with severe aortic stenosis to the same participant's severely diseased sample in seven participants.

microRNA expression profiles in the esophagus of children with caustic stenosis: a pathway towards esophageal cancer?

Project description:Study Design: This study aimed to identify global microRNA (miRNA) expression changes in esophageal mucosa cells from children with caustic stenosis, divided into two groups according to the time elapsed after injury (Groups A and B, less and more than five years, respectively), compared with normal esophageal tissues from same patients. miRNA expression profiles were determined using TaqMan Human MicroRNA Arrays (Thermo Fisher). Bioinformatic algorithms were applied to identify miRNA target genes and biological pathways. Results: Thirteen miRNAs were significantly deregulated (9 over- and 4 under-expressed) in patients from Group A. In patients from Group B, two miRNAs were over- and two were under-expressed. Of note, miR-374 and miR-574 were deregulated in Group B patients and have been linked to esophageal cancer development. We identified signal transduction and transcription factor networks with genes strongly related to esophageal tumorigenesis. Conclusion:There is no literature regarding miRNA expression changes following caustic ingestion in children. miRNAs identified here may help clarify the pathway of malignant transformation from caustic stenosis to esophageal cancer and could lead to the development of novel biomarkers of malignant progression.
