Integrative analysis of transcriptomic and epigenomic dynamics of liver organoids using single cell RNA-seq and ATAC-seq.

ABSTRACT: In this study, to identify the heterogeneity and dynamics of transcriptome and epigenome of liver organoid in single cell level, we applied single cell RNA-seq (scRNA-seq) and single cell ATAC-seq (scATAC-seq) using Chromium’s 10x platform. We analyzed liver organoids treated with two medium conditions (hepatic medium - HM and differentiation medium - DM).

Project description:Aging is a universal biological phenomenon linked to many diseases, such as cancer or neurodegeneration. However, the molecular mechanisms underlying aging, or how lifestyle interventions such as cognitive stimulation can ameliorate this process, are yet to be clarified. Here, we performed a multi-omic profiling, including RNA-seq, ATAC-seq, ChIP-seq, EM-seq, SWATH-MS and single cell Multiome scRNA and scATAC-seq, in the dorsal hippocampus of young and old mouse subjects which were subject to cognitive stimulation using the paradigm of environmental enrichment. In this study we were able to describe the epigenomic landscape of aging and cognitive stimulation.

Single cell sequencing of dura maters of dural metastasis models

Project description:Dural metastasis (DM) is a rarely researched disease with limited therapeutic options, largely due to our circumscribed understanding of dura mater. However, recently emerging studies suggest the dura mater is an immune hub and implements immunosurveillance of the central nervous system. These evidences imply potential immunotherapies of DM. Here, we established a preclinical murine model of DM. We have employed a single cell sequencing approach using 10x Genomics scRNA-seq to study the tumor microenvironment of DM model. In comparison, the dura maters of nontumor mice and leptomeningeal metastasis (LM) mice were used as control groups. Briefly, the dorsal dura maters are isolated from the head of nontumor mice, 4T1-LM mice and 4T1-DM mice on day 12 since tumor cell inoculation, and are enzymatically digested to single cells with collagenase VIII and DNase I.

Inflammatory memory primes the intestine for enhanced regenerative potential

Project description:Intestinal regeneration after injury can occur through the expansion of surviving intestinal stem cells (ISCs) or via dedifferentiation of progenitor cells. To assess whether Lgr5⁺ ISCs that persist after irradiation—and their progeny—undergo long-term transcriptomic and epigenetic alterations, we performed single-cell multiome sequencing (scRNA-seq and scATAC-seq) using the 10x Genomics Chromium platform.Moreover,to investigate whether this dedifferentiation process leads to lasting transcriptomic and epigenetic changes, we used Krt20CreERT2:Rosa26-tdTomato mice to specifically label villus epithelial cells. In non-irradiated conditions, these cells are rapidly shed and lost. However, following irradiation, a subset of labeled cells dedifferentiates, migrates into the crypt compartment, and contributes to ISC regeneration. To characterize long-term molecular changes in these dedifferentiated cells and their progeny, we performed single-cell multiome sequencing (scRNA-seq and scATAC-seq) using the 10x Genomics Chromium platform.

A simple and robust plate-based single-cell ATAC-seq on various tissues and cell lines

Project description:The assay for transposase-accessible chromatin using sequencing (ATAC-seq) is widely used to identify regulatory regions throughout the genome. However, only a few studies have been done at the single cell level (scATAC-seq) due to technical difficulties. Here we developed a simple and robust plate-based scATAC-seq method, combining upfront bulk tagmentation with single-nuclei sorting, to investigate open chromatin regions. We applied this method on mouse splenocytes and unbiasedly revealed key regulatory regions and transcription factors that define each cell (sub)type.
