Transcriptomic analysis of evolved strains.

ABSTRACT: We develop a CRISPR-Cas assisted random mutation (CARM) technology for whole genome mutagenesis. As a proof-of-principle, CARM was applied to evolve the capacity of Saccharomyces cerevisiae to produce β-carotene. Thees files are transcriptomic analysis of finally evolutionary strain C7-143, processed evolutionary strain C3-06 and C5-63, and the original strains C0 and BY47419.

Differential susceptibility to Candida albicans in mice

Project description:C5-deficiency in the A/J and recombinant congenic strain, BcA17, is linked to a dysregulated inflammatory response to Candida albicans infection and high morbidity compared to C5-sufficient C57Bl/6J (B6) mice. The recombinant congenic BcA70 strain thus provides an ideal model to study the effect of C5-deficiency on a B6 genetic background. We have used the A/J and BcA70 strains to carry out a detailed analysis of the pathophysiological effects of the uncontrolled inflammatory activity as a result of Candida infection. We present several lines of evidence to indicate that the heart of C5-deficient mice is severely affected by infection, although the kidney is the site of highest fungal replication. Histological sections of Candida-infected cardiac and kidney tissues from A/J mice reveal cellular infiltration in the vicinity of hyphal foci in the heart, leaving more dense fungal colonies in the kidney unaffected. As well as high-level inflammatory activity in the infected heart tissue, gene expression profiles revealed a striking lack of cardio-protective stress response linked to C5-deficiency. An inability of the A/J and BcA17 hearts to make the appropriate adaptive changes resulted in lower levels of both fatty acid and glucose metabolism, leading to cardiac failure. Cool-responsive change in the rice anther transcriptome

Project description:The genome-wide transcriptome analyses using microarray probes containing genes and repeat sequences have been performed to examine response to the low-temperature in rice. We have particularly focused on the rice anther at the booting stage, since the low-temperature at this stage resulted in pollen abortion. The results demonstrated that the low-temperature stress caused genome-wide changes of transcriptional activities not only in genes, but also in repeat sequences of the rice anther. The degrees of the temperature responsive changes varied among the rice strains. The five rice strains exposed to the low temperature at 12Â°C for four days, were used for the microarray analyses. RNA was extracted from the anthers one day (C1), three days (C3) and five days (C5: this is one day after completion of the cool treatment) after the cool treatment and non-treated anthers (C0) with three biological replicates.

ScRNA-Seq of Fresh Mouse Glioblastoma Cells and Mouse Glioblastoma Cell line

Project description:Methods: In our study, we added tdTomato gene inherent in our mouse model gene list to obtain the final matrics by modifying the reference genome. Finally, we separated the matrix by the cell type judgment result obtained by the cellranger. Cells with high quality were selected with the following criteria: (1) Genes detected in < 3 cells were removed; (2) Cells with unique molecular identified (UMI) ≤ 150 or ≥ 4500 were removed. (3) Cells with ≥ 20% mitochondrial counts were removed. Results: scRNA-seq for the cells dissociated from a CKO_NG2-CreER tumor (Figure 1B) identified 12 distinct clusters, visualized using t-distributed stochastic neighbor embedding (t-SNE). Referring to known cellular markers in the brain 24, we could identify the cell identities/states of 10 clusters, including two for OPCs (C5 and C7), two for microglia (C1 and C4), one each for astrocytes (C2), endothelial cells (C3), oligodendrocytes (C6), pericytes (C9), neurons (C11) and T/dendritic cells (C12). Projection of lineage marker tdTomato onto the t-SNE map further revealed that 4 clusters (C2, C6, C7 and C9) were likely derived from NG2-CreER labeled cells and/or their progeny Conclusions: scRNA-seq suggests that tumor OPCs in adult OPC-originated gliomas may function as TICs given their strong stemness feature.
