Project description:We used DNA microarrays to compare RNA transcript expression from distinct cell populations sorted by FACS with an antibody against the 67Kd laminin receptor (67LR), and showing distinct tumorigenicity in vivo. Sorted cells were derived by digesting xenografted sw 780 tumors into single cell suspensions. Differential gene expression was assessed by direct comparisons of labeled moieties, using a dye-swap design and biological replication. Hybridizations were performed on Agilent (Santa Clara, CA) Whole Human Genome DNA microarrays (hgug4112a). Three different samples were analyzed: 1) Urothelial cancer cells expressing 67LR (67LR+, BRIGHT); 2) Urothelial cancer cells not expressing 67LR (67LR-, DIM); 3) Control sorted urothelial cancer cells (BULK, containing both BRIGHT and DIM cells). In this series we provide normalized single channel intensities, aligned with the corresponding raw expression data.

Project description:Highly tumorigenic cancer cell (HTC) populations have been identified for a variety of solid tumors and assigned stem cell properties. Strategies for identifying HTCs in solid tumors have been primarily empirical rather than rational, particularly in epithelial tumors, which are responsible for 80% of cancer deaths. We report evidence for a spatially restricted bladder epithelial (urothelial) differentiation program in primary urothelial cancers (UCs) and in UC xenografts. We identified a highly tumorigenic UC cell compartment that resembles benign urothelial stem cells (basal cells), co-expresses the 67-kDa laminin receptor and the basal cell-specific cytokeratin CK17, and lacks the carcinoembryonic antigen family member CEACAM6 (CD66c). This multipotent compartment resides at the tumor-stroma interface, is easily identified on histologic sections, and possesses most, if not all, of the engraftable tumor-forming ability in the parental xenograft. We analyzed differential expression of genes and pathways in basal-like cells versus more differentiated cells. Among these, we found significant enrichment of pathways comprising "hallmarks" of cancer, and pharmacologically targetable signaling pathways, including Janus kinase-signal transducer and activator of transcription, Notch, focal adhesion, mammalian target of rapamycin, epidermal growth factor receptor (erythroblastic leukemia viral oncogene homolog [ErbB]), and wingless-type MMTV integration site family (Wnt). The basal/HTC gene expression signature was essentially invisible within the context of nontumorigenic cell gene expression and overlapped significantly with genes driving progression and death in primary human UC. The spatially restricted epithelial differentiation program described here represents a conceptual advance in understanding cellular heterogeneity of carcinomas and identifies basal-like HTCs as attractive targets for cancer therapy.

Project description:The development and propagation of an adaptive immune response to an invading pathogen is a highly orchestrated process that involves the precise regulation of cytokine expression. Naïve CD4+ T lymphocytes give rise to T helper (Th) cell subsets with functions that are tailored to their respective roles in host defense. MicroRNAs are important regulators of most cellular processes, including many responses in the immune system. To identify novel microRNAs that might be important in human T helper cell differentiation to different subsets we purified T cell subsets from peripheral blood and performed microRNA arratys at Exiqon. Naïve, Th1, Th2, Th17 and Tregs were FACS-sorted ex-vivo from peripheral blood of 6-11 donors. Due to the very low amount of starting material total RNA from at least 6 different donors was pooled and anlaysed on the arrays. All samples were analyzed against a common reference, which was made by pooling together a small amount of total CD4+ cells from all donors.

Project description:The gene targeted NKX2.1GFP/w hESC line was differentiated as spin EBs in BPEL medium supplemented with FGF2 and retinoic acid to generate NKX2.1-GFP+ neural cells. NKX2.1-GFP+ cells were FACS sorted and further differentiated in serum free BEL medium supplemented with FGF2 (20 ng/ml) and EGF1 (20 ng/ml) on laminin-coated flasks. After ~ 90 days in culture, cells were FACS sorted based on FORSE-1 and NKX2.1-GFP expression, with the FORSE-1-GFP- fraction further fractionated on the basis of PDGFR? expression. Sorted fractions were subjected to Illumina microarray processing.

Project description:The role of PPAR gamma (PPARγ) has been well characterized in the developmental process of adipogenesis, yet its aberrant expression patterns and functions in cancer subtypes are less understood. Although PPARγ has been recently demonstrated to play non-cell-autonomous roles in promoting bladder urothelial carcinoma (UC) progression, underlying mechanisms of the cell-intrinsic oncogenic activity remain unknown. Here, we report robust expression and nuclear accumulation of PPARγ in 47% of samples of patients with UC, exceeding mRNA expression patterns published by The Cancer Genome Atlas. In vitro assays revealed for the first time that treatment of UC cells with PPARγ inverse agonist or PPARG knockout by CRISPR-Cas9 reduces proliferation, migration, and invasion of multiple established UC cell lines, most strongly in those characterized by PPARG genomic amplification or activating mutations of RXRA, the obligate heterodimer of PPARγ. Through genome-wide approaches including chromatin immunoprecipitation sequencing and RNA sequencing, we define a novel set of PPARγ-regulated genes in UC, including Sonic Hedgehog (SHH). Similar to PPARγ, genetic inhibition of SHH reduces proliferation and motility. Finally, we demonstrate the PPARγ dependency of UC tumors in vivo by genetic and pharmacologic PPARγ inhibition in subcutaneous xenografts. Collectively, our data indicate that PPARγ promotes UC progression in a subset of patients, at least in part, through cell-autonomous mechanisms linked to SHH signaling. IMPLICATIONS: Genome-wide analysis of DNA-binding sites for oncogenic factor PPARγ revealed SHH as a novel downstream target involved in UC progression, providing important insight into the tumorigenic nature and molecular mechanism of PPARγ signaling in UC.
