Proteomic analysis of glioma reveals differentially active pathways among high-grade glioma subgroups

Project description:Glioblastoma (GBM) is a lethal brain tumor without effective treatment options. Data about proteomics in glioma is sparse and it has not yet been integrated into the routine diagnostic work-up or exploited to find potential actionable targets to prevent GBM-induced immune evasion mechanisms and recurrence. We performed proteomic analysis of diffuse glioma samples classified into six subgroups defined by DNA methylation and patient-paired primary and recurrent samples in order to i) provide an inventory of proteins commonly or individually overexpressed in each of the four HGG subgroups compared to the LGG and deduce relevant pathways for each subgroup and ii) identify specific proteins involved in tumor recurrence after surgical removal. The first study revealed largest differences between low-grade (LGG) and high-grade gliomas (HGG), with major changes observed in proteins involved in active calcium-dependent vesicle trafficking (S100 proteins and annexins), effectors of the immunological synapse, proteins involved in Retinoid acid signalling, and proteins involved in extracellular matrix, cytoskeleton, and cell adhesion. Comparative proteomic analysis between LGG and the HGG subgroups also showed consistency with glioma grading. The second study identified FcGamma receptors on activated microglia and complement components as major players inducing short relapsing GBM tumors. In conclusion, specific pathways and proteins represent potential targets to control progression of the distinct subgroups.

A longitudinal single-cell and spatial multiomic atlas of pediatric high-grade glioma

Project description:Pediatric high-grade glioma (pHGG) is an incurable central nervous system malignancy that is a leading cause of pediatric cancer death. While pHGG shares many similarities to adult glioma, it comprises distinct disease entities. In this study, we longitudinally profile a molecularly diverse cohort of 16 pHGG patients through single-nucleus RNA and ATAC sequencing, whole-genome sequencing, and CODEX spatial proteomics to capture the evolution of neoplastic and microenvironmental features during disease progression and treatment. We define a set of core pHGG neoplastic cell states and observe differential tumor-myeloid interactions between malignant cell phenotypes. We find that essential neuromodulators and the interferon response are upregulated post-therapy and validated malignant cell-intrinsic targets. We observe an increase in oligodendrocytes upon progression and that they coordinate spatial motifs with proneural tumor cells. This multiomic atlas of longitudinal pHGG captures features of therapy response and provides a scalable reference for the study of pediatric brain tumors.

Epigenomic Landscape and 3D Genome Structure in Pediatric High-Grade Glioma

Project description:Pediatric high-grade gliomas (pHGGs), including glioblastoma multiforme (GBM) and diffuse intrinsic pontine glioma (DIPG), are highly morbid childhood brain tumors. Even with treatment, overall survival is poor, making pHGG the number one cause of cancer death in children. Up to 80% of DIPGs harbor a somatic missense mutation in genes encoding Histone H3 proteins. To investigate whether this H3K27M mutation is associated with distinct chromatin structure that alters transcription regulation, we generated the first high-resolution Hi-C maps of pHGG cell lines and tumor tissue. By integrating transcriptome (RNA-Seq), enhancer landscape (ChIP-Seq), genome structure (Hi-C), and chromatin accessibility (ATAC-Seq) datasets from H3K27M mutant and wild-type specimens, we identified tumor specific enhancers and regulatory networks for known oncogenes. In addition, we identified distinct genomic structural variations that lead to enhancer hijacking and gene co-amplification, including A2M, JAG2, FLRT1.
