ATAC-seq of hematopoietic stem cells in bone marrow after 5-FU administration

ABSTRACT: Purpose: The goals of this study are to elucidate the underlying mechanism for the regulation of HSC divisions. Methods: Before or after wild type (WT) mice were treated with 5-fluorouracil (5-FU), 15000 cells of HSCs were sorted. These cells were subjected to ATAC-seq using Next-seq. The sequence reads that passed quality filters were analyzed by FASTX-toolkit.

Project description:The fluoropyrimidine 5-fluorouracil (5-FU) is an antimetabolite that exerts its anticancer effects through inhibition of DNA synthesis and replication by inhibiting thymidylate synthase, and by incorporation of its metabolites into RNA and DNA. 5-FU is used in most of the currently applied regimens for the treatment of patients with cancers of the gastrointestinal tract, breast, head, neck, and belongs to the most consumed cytostatic drugs. After application, 5-FU is via hospital and municipal waste water effluents released into the aquatic environment, where it can harm non-target organisms. The aim of this study was to evaluate changes in gene transcription in liver of adult F1 zebrafish (Danio rerio) continuously exposed to 5-FU at environmentaly relevant concentrations of 0.01 µg/L and 1 µg/L. miRNA profiling data of mouse bone marrow samples four days post 5-FU treatment versus untreated controls

Project description:To identify miRNAs that regulate hematopoietic response after 5-FU-induced injury, we analyzed miRNA expression changes in bone marrow cells from mice with or without 5-FU treatment. Global miRNA expression profiling of the 5-FU and untreated cohorts showed that 92 miRNAs (among 168 that passed the detection threshold) were significantly upregulated or downregulated, with false discovery rates < 5%.
