Project description:Global gene expression analysis of grapevine cv. Pinot Noir berries during development and ripening. Time-course comparison of samples collected at three developmental stages (stages 33, 34 and 36 according to the modified E-L system, ref: Coombe BG, Aust J Grape Wine Res 1995, 1: 104-110) during three seasons (2003, 2005 and 2006). Data for each of the three seasons were normalized independently within each season, using gcRMA. Project description:Using high-throughput RNA sequencing, we developed a spatiotemporal transcriptome atlas for seed development of eight maize inbred lines based on 144 samples from the middle to late stages of grain development. A total of 26,747 genes with FPKM value more than 1 at least one sample were found to be involved in programming grain development. Global comparisons of genes expression highlighted the fundamental transcriptomic reprogramming and the phases of development. Coexpression analysis provided further insight into the dynamic reprogramming of the transcriptome by revealing functional transitions during maturation. Combined with grain moisture content and grain dehydration rate of different developmental time points of eight maize inbred lines, we captured a large number of genes related to grain moisture content and grain dehydration rate, which should help elucidate key mechanisms and regulatory networks that underlie grain dehydration during maize grain development. These results provide a comprehensive understanding of which biological processes are involved in the regulation of moisture variety of maize grain, the general principles of which provide a new perspective on improving maize grain dehydration characteristics. Meanwhile, this study provides a valuable resource for understanding the genetic regulation of maize grain development.

Project description:In fire ants, a complex colony level phenotype, colony queen number, is completely associated with a single Mendelian factor marked by the gene Gp-9. The first aim of this study was to investigate whether variation in the genomic region marked by Gp-9 is associated with differences in patterns of expression of genes other than Gp-9 in workers. The second aim was to study how the social environment (i.e., presence or absence of nestmate workers with the b allele) can alter individual gene expression patterns. Keywords: Genotype comparison and social form comparison Three-condition experiment: Gp-9 BB monogyne, Gp-9 BB polygyne, and Gp-9 Bb polygyne. Biological replicates: 8 of each sample type from 2004 compared to common reference RNA batch 2004, and 12 of each sample type from 2006 compared to common reference RNA batch 2006. A fourth condition, Gp-9 bb polygyne with 1 biological replicate from 2004 and 1 from 2006, was compared to the respective reference RNA batch. One replicate per array.

Project description:The vacuole occupies a large portion of plant cell volume, it is especially true to fruit tissues. Berry flesh cell vacuole serves as storage organelle for water, sugars, acids, secondary metabolites and others, which largely determining berry quality (Fontes et al., 2011a, b; Shiratake and Martinoia, 2007, Conde et al., 2006). However, the molecular basis of these compartmentation processes is still poorly understood. As in many species, the major bottle neck to study these aspects in grapevine is to obtain highly purified vacuoles with a good yield (Fontes et al., 2010). Up to date, several vacuole or tonoplast proteome researches were applied on a few plants mainly on Arabidopsis thaliana, vacuoles or tonoplast were derived from mesophyll cells (Carter et al., 2004, Endler et al., 2006, Schulze, et al., 2012) or cell culture (Jaquinod et al 2006, Shimaoka et al 2004), cauliflower buds (Schmidt et al., 2007) and sugar beet taproots (Jung et al., 2015). Though the grape berry protoplasts and intact vacuoles were successfully isolated from Cabernet Sauvignon berry suspension-cultured cells (Fontes et al., 2010), the vacuoles isolated from grape berry or different development and ripening stages of grape berry mesocarp tissues were not achieved.

Project description:Grain filling and proper grain development are essential biological processes in the plant’s life cycle, which majorly contributes to the final seed yield and quality in all cereal crop. However, very scarcely this knowledge is available in the literature regarding how the different wheat grain components contribute to the overall development of the seed. We performed a proteomics and metabolomics analysis in four different developing components of the wheat grain (seed coat, embryo, endosperm and cavity fluid) to characterize molecular processes during early and late grain development. In-gel shotgun proteomics analysis in 12, 15, 20 and 25 days after anthesis (DAA) lead us to identify and quantify 15,484 proteins out of which 410 differentially expressed proteins (DEPs) were identified in the seed coat, 815 in embryo, 372 in endosperm and 492 in cavity fluid. The abundance of selected protein candidates revealed spatially and temporally resolved protein functions associated with development and grain filling. Multiple proteins such as pyruvate phosphate dikinase (PPDK) and 14 -3- 3 undergo a major change in abundance during wheat grain development. Proteins binned into the functional category of cell growth /division were highly expressed during early stages (12 and 15 DAA) whereas those of starch biosynthesis in the middle or late stages. At the metabolome level all tissues and especially the cavity fluid showed highly distinct metabolite profiles. The tissue specific data are integrated with biochemical networks to explore a comprehensive map of molecular processes during grain filling and developmental processes.

Project description:The Reduced Height (Rht) genes formed the basis for the green revolution in wheat by decreasing plant height and increasing productive tillers. There are two current widely used Rht mutant alleles, Rht-B1b and Rht-D1b. Both reduce plant height by 20% and increase seed yield by 5-10%. They are also associated with decreased seed size and protein content. Here we tested the degree to which Rht-B1b impacts flag leaf photosynthetic rates and carbon and nitrogen partitioning to the flag leaf and grain during grain fill under field conditions using near isogenic lines (NILs) that were either standard height (Rht-B1a) or semi-dwarf (Rht-B1b). The results demonstrate that at anthesis, Rht-B1b reduces flag leaf photosynthetic rate per unit area by 18% and chlorophyll A content by 23%. Rht-B1b significantly reduced grain protein beginning at 14 days post anthesis with the greatest difference seen at 21 days post anthesis (DPA) (12%). Rht-B1b also significantly decreased individual seed weight beginning at 21 DPA and by 15.2% at 28 DPA. Global expression analysis using RNA extracted from developing leaves and stems demonstrated that genes associated with carbon and nitrogen metabolism are not substantially altered by Rht-B1b. From this study, we conclude that Rht-B1b reduces flag leaf photosynthetic rate at flowering while changes in grain composition begin shortly after anthesis.

RNA was isolated from whole grain tissue of replicate wheat cv. Hereward plants at 6, 8, 10, 12, 14, 17, 21, 28, 35 and 42 days after anthesis (daa). Also supplied are array data for grain sampled at 14, 21 and 28 daa under control, hot, dry and hot&dry conditions to illustrate the importance of developmental context in interpretation.

Project description:We aimed to identify differentially expressed miRNAs during wheat grain development by using high-throughput sequencing approach. Four small RNA libraries were constructed from wheat grains collected at 7, 14, 21 and 28 days post anthesis (DPA). A total of 165 known miRNAs and 37 novel miRNAs were identified in four small RNA libraries. Moreover, a miRNA-like long hairpin locus was first identified to produce 21~22-nt phased siRNAs. A comparison of the miRNAomes revealed that 55 miRNA families were differentially expressed during the grain development. Examination of 4 different small RNA expression profilings in the 4 developmental stages of wheat grains.
