Characterization of in vitro cultured alveolar macrophages (AM) heterogeneity following Wnt3a treatment [single-cell RNA-seq]

ABSTRACT: To understand how Wnt signaling affects AM phenotype in vitro, we treated AMs pooled from 5 WT mice with or without Wnt3a for overnight and performed single-cell RNA sequencing analysis in the cells. Dimensionality reduction analysis of combined control or Wnt3a-treated AMs revealed eight clusters based on their gene expression pattern, and control or Wnt3a-treated AMs were almost mutually exclusive as visualized in UMAP plot.

Characterization of cell subsets in lung tissue from mice treated with or without MSDC-0602K following influenza virus infection

Project description:To understand how a new insulin sensitizer MSDC-0602K affects lung phenotype in vivo, lungs from WT mice treated with DMSO or a new insulin sensitizer MSDC-0602K at day 4 post influenza virus infection were utilized for single-cell RNA sequencing analysis. Dimensionality reduction analysis of combined DMSO or MSDC-0602K-treated lungs revealed 25 clusters based on their gene expression pattern, and cells from those two groups showed similarity as visualized in UMAP plot. Interestingly, MSDC-0602K treatment diminished infiltration of proinflammatory cell types including monocytes or neutrophils while increased percentage of alveolar macrophages or Type I epithelial cells compared to DMSO treatment. Moreover, a number of proinflammatory gene expression was decreased in alveolar macrophages in lungs from MSDC-0602K treated mice.

Transcriptome analysis of Wnt3a-treated triple-negative breast cancer cell lines.

Project description:We analyzed the transcriptome of two different triple negative breast cancer (TNBC) cell lines to define a comprehensive list of Wnt target genes. Cells were treated with Wnt3a for 6h, 12h or 24h. We found up-regulated and down-regulated genes in response to Wnt3a treatment. They are involved in the Wnt pathway itself, and also in TGFM-CM-^_, p53 and Hedgehog pathways. Thorough characterization of these novel potential Wnt target genes may reveal new regulators of the canonical Wnt pathway. The comparison of our list of Wnt target genes with those published in other cellular contexts confirms the notion that Wnt target genes are tissue-, cell line- and treatment-specific. Cells were seeded in six-well plates, serum starved overnight then treated with Wnt3a for the indicated times (6, 12 and 24 hours). Triplicates for each condition were included in the experiment.

Characterization of in vitro cultured alveolar macrophages (AM) transcriptomes [bulk RNA-seq]

Project description:To identify molecular characteristics of WT AM without Wnt3a, and WT, b-catenin-deficient or HIF-1a-deficient AM with Wnt3a stimulation in vitro, we isolated RNA from AMs with various treatments and examined by bulk RNA-seq. We found a large number of gene profiles were altered following Wnt3a treatment in WT AMs, while b-catenin and HIF-1a deficiency largely abolished the effects of Wnt3a treatment on AM transcription, suggesting that b-catenin and HIF-1a mediates most downstream effects of Wnt3a in AMs. Indeed,HIF-1a-deficient AMs essentially phenocopied those of b-catenin-deficient AMs, with more than 80% of differentially expressed genes in HIF-1a-deficient AMs overlapping with b-catenin-deficient AMs following Wnt3a treatment.

Effects of Wnt3A on the transcriptome of CCD-18Co human colon fibroblasts

Project description:Purpouse: To compare the transriptome of CCD-18Co human colon fibroblasts treated with vehicle or Wnt3A. Methods: We treated triplicate plates of CCD-18Co cells with vehicle or Wnt3A during 24 h. Afterwards, we obtained total RNA and used it in RNA-seq experiments. Results: Our analysis rendered a total of 1136 differentially expressed genes (FDR<0.05), of which 662 were up-regulated and 474 were downregulated in response to Wnt3A. Conclusions: Wnt3A regulates a wide set of genes in CCD-18Co human colon fibroblasts

Expression data from human mesenchymal stem cells treated with Wnt3a

Project description:Wnt signaling is upregulated frequently in several cancers, including sarcomas. Since, there is cell-context dependent variation in the target gene expression, to identify canonical Wnt targets in sarcomas, we used human mesenchymal stem cells. Human mesenchymal stem cells were treated with 100ng/ml recombinant Wnt3a either 6 hrs or 24 hrs. Total RNA was extracted from untreated and Wnt3a treated samples using Qiagen's RNA extraction kit.

Project description:MIXL1-GFP reporter lines were differentiated as Spin EBs in APEL medium supplemented with Wnt3a alone, BMP4 alone or Wnt3a/BMP4 in combination. EBs induced in the absence of growth factors were used as control. EBs induced with BMP4 or Wnt3a/BMP4 were FACS sorted based on E-CADHERIN and GFP expression. Unsorted EBs and sorted fractions were subjected to Illumina microarray processing.

Transcriptome analysis of bFGF and WNT3A treated stem cells isolated from human exfoliated deciduous teeth

Project description:bFGF regulated stemness maintenance and cell differentiation in stem cells isolated from human exfoliated deciduous teeth (SHEDs). In addition, WNT3A is also shown to regulate osteogenic differentiation in mesenchymal stem cells. Here, transcriptome analysis of bFGF and WNT3A treated SHEDs was evaluated using a high throughput RNA sequencing technique. Results demonstrated that bFGF regulated genes related to cell cycle control and cell proliferation in SHEDs.
