Gene expression profile of wild-type MCF10-A or rho0 MCF10-A cells after cellular irradiation

ABSTRACT: Goal is to uncover genes that fail to be activated by cellular irradiation when mitochondrial DNA is depleted in MCF10-A. To this end we delivered 20gy of ionizing radiation at 0.8gy/minute and waited 6 days. Total RNA was collected and DE genes were compared between wild-type irradiated cells and rho0 irradiated cells.

Radiation exposure of mouse embryonic brain - 2 h, 24 h post-irradiation

Project description:The mammalian brain is especially sensitive to ionizing radiation during development, as shown by the increased occurrence of mental retardation and small head size in children who were in utero exposed to ionizing radiation after the atomic bombings of Hiroshima and Nagasaki. These effects of prenatal irradiation can be mimicked by irradiation of mouse embryos during the organogenesis period. In order to better understand the early effects of ionizing radiation on the embryonic brain and immature neurons, we performed a microarray analysis on brains from mice irradiated with different doses (0.0, 0.1, 0.2, 0.5 and 1.0 Gy) at E11. RNA was extracted at either 2 or 24 h post-irradiation.

Primary term human trophoblasts exposed to ionizing irradiation

Project description:Primary term human trophoblasts were derived from placentas after a healthy pregnancy, and exposed to ionizing irradiation (vs sham) in vitro Primary human trophoblasts were irradiated 24 h after initial plating, defined as time zero. Cells were irradiated at 10 Gy using a Clinac 600C (Varian Medical Systems, Palo Alto, CA) with a 6 MV photon beam and a dose rate of 250 cGy/min. The flasks containing the cells were placed on 1.5 cm of bolus (a tissue equivalent material) since the maximum irradiation depth was 1.5 cm, which corresponded to the plated cell layer. Cells were analyzed 4, 8, and 24 h after irradiation or sham.

Gamma irradiation does not induce detectable changes in DNA methylation in exposed human cells

Project description:Ionizing radiation, released during accidents at nuclear power plants or after atomic bomb explosions, is a potentially serious health threat for the exposed human population. This type of high-energy radiation causes DNA damage including single- and double-strand breaks and induces chromosomal rearrangements and mutations, but it is not known if ionizing radiation directly induces changes in the epigenome of irradiated cells. We treated normal human fibroblasts and normal human bronchial epithelial cells with different doses of gamma-radiation emitted from a cesium 137 (137Cs) radiation source. After a recovery period, we analyzed global DNA methylation patterns in the irradiated and control cells using the methylated-CpG island recovery assay (MIRA) method in combination with high-resolution microarrays. Bioinformatics analysis revealed only a small number of potential methylation changes with low fold-difference ratios in the irradiated cells. These minor methylation differences seen on the microarrays could not be verified by COBRA (combined bisulfite restriction analysis) or bisulfite sequencing of selected target loci. Our study shows that acute gamma-radiation treatment of two types of human cells had no appreciable effect on DNA cytosine methylation patterns in exposed cells. Project description:In recent years there is a growing epidemiological indication of excess risk of cardiovascular disease at low doses of ionizing radiation without a clear-cut threshold. It is proposed that damage to the vascular endothelium is critical in radiation-related cardiovascular diseases. In order to identify and better understand the underlying molecular mechanisms of ionizing radiation on endothelial cells, we performed a microarray analysis on immortalized human coronary artery endothelial cells irradiated with different doses (0.00, 0.05, 0.10, 0.50 and 2.0 Gy). RNA was extracted at different time points after irradiation (1 day, 7 days, 14 days).

HUVEC T Cell Irradiation Study

Project description:Question Addresses: What is the gene expression profile from human umbilical vein endothelial cells (HUVEC) and human Jurkat T cells after irradiation (IR)? What, if any, is the effect of co-culturing these two cell types on gene expression? There are eight experimental conditions for this experiment: (1) non-irradiated HUVEC; (2) irradiated HUVEC; (3) non-irradiated Jurkat; (4) irradiated Jurkat; (5) non-irradiated HUVEC + non-irradiated Jurkat+; (6) non-irradiated HUVEC + irradiated Jurkat; (7) irradiated HUVEC + non-irradiated Jurkat; (8) irradiated HUVEC + irradiated Jurkat. A common, pooled reference consisting of RNA taken from conditions 1-8 as described above was used for all hybridizations.

ChIP-Seq of DNA lesions from irradiated and non-irradiated HaCaT cells

Project description:This study aims to investigate the binding DNA lesions of AIM2 in HaCaT cells exposed to 0Gy and 20Gy by ChIP-Seq. In this study, HaCaT cells were maintained in DMEM. All culture media were supplemented with 10% fetal bovine serum (FBS; Biological Industries, Kibbutz Beit-Haemek, Israel). Cells were grown at 37 °C in 5% CO2 incubators. Cells were exposed to 20Gy of ionizing radiation using X-ray linear accelerator (Rad Source, Suwanee, GA) at a fixed dose rate of 1.15 Gy/min.Four hours after irradiation, specific antibody against AIM2 was used to pull down AIM2 and the binding DNA lesions, which was then analyzed through ChIP-Seq.

Real-time based miRNA array for MCF10 derived cell series with different metastatic potentials

Project description:MCF10AT1 (M-II), MCF10CA1h (M-III) and MCF10CA1a.cl1 (M-IV) are a set of human breast cancer cell lines that derived from the same parent cell line MCF10 but display distinct phenotypes in metastatic potential in the form of xenografts in immune-compromised mice. From M-II to M-IV, the metastatic potential is gradually increased. Using a self-designed real-time PCR based miRNA array containing 242 genes, we tested the miRNA expression levels in these cell lines in order to identify metastasis-related miRNAs. qPCR gene expression profiling. Equal amount total RNA from each cell line was pooled prior to gene expression analysis.
