ABSTRACT: The identification of cellular and functional heterogeneity within the prostate and between the transitional zone (TZ) and peripheral zone (PZ) is critical for understanding the spatial distribution of prostate diseases. Transcriptional differences between the peripheral and the transcription zone of the prostate

Project description:The occurrence of cancer is not equally distributed across the three zones of the prostate gland; the peripheral (PZ), central and transition zones (TZ). The majority (~70%) of diagnosed prostate cancer (PCa) is found in the PZ compared to the TZ. In this study we comprehensively measure whole genome expression by next-generation sequencing of the PZ and TZ from prostate tissue. Our aim was to identify the molecular and metabolic differences between the two zones that could underlie the differential susceptibility to PCa incidence. Following histological assessment of tissue adjacent to the biopsies used for RNAsequencing we identified 4 out of the 18 samples to be cancerous. Although these are included in the ArrayExpress submission, they were not included in the final analysis of data that reported the molecular differences between morphologically normal peripheral and transition zones.

Microarray analysis of perichondral and reserve growth plate zones

Project description:In the growth plate, the reserve and perichondral zones have been hypothesized to have similar functions, but their exact functions are poorly understood. Our hypothesis was that significant differential gene expression exists between perichondral and reserve chondrocytes that may differentiate the respective functions of these two zones. Normal Sprague-Dawley rat growth plate chondrocytes from the perichondral zone (PC), reserve zone (RZ), proliferative zone (PZ), and hypertrophic zone (HZ) were isolated by laser microdissection and then subjected to microarray analysis. In order to most comprehensively capture the unique features of the two zones, we analyzed both the most highly expressed genes and those that were most significantly different from the proliferative zone (PZ) as a single comparator. Variable phenotypes and penetrance between and within different zebrafish transition zone mutants

Project description:Meckel Syndrome, Nephronophthisis, Joubert Syndrome, and Bardet-Biedl Syndrome have mutations in proteins that localize to the ciliary transition zone (TZ). The phenotypically distinct syndromes suggest these TZ proteins have differing functions. However, mutations in a single TZ gene can result in multiple syndromes suggesting the phenotype is influenced by modifier genes. We performed a comprehensive analysis of ten zebrafish TZ mutants including mks1, tmem216, tmem67, rpgrip1l, cc2d2a, b9d2, cep290, tctn1, nphp1, and nphp4, as well as mutants in ift88 and ift172. Our data indicate variations in phenotypes exists between different TZ mutants, supporting different tissue specific functions of these TZ genes. Further we observed phenotypic variations within progeny of a single TZ mutant, reminiscent of multiple disease syndromes being associated with mutations in one gene. In some mutants the dynamics of the phenotype became complex with transitory phenotypes that are corrected over time. We have also demonstrated that multiple-guide derived CRISPR/Cas9 F0 “Crispant” embryos recapitulate zygotic null phenotypes, and rapidly identified ciliary phenotypes in 11 cilia-associated gene candidates (ankfn1, ccdc65, cfap57, fhad1, nme7, pacrg, saxo2, c1orf194, ttc26, zmynd12, and cfap52).
