Expression data for dSTING mutant vs. wild type flies

ABSTRACT: STING is a protein that plays important role in innate immune response. However, it also has functions not related to immunity. We studied role of STING in fruit fly Drosophila melanogaster. We used microarray to detect gene expression changes in dSTING knockout fruit flies. We studied role of STING in fruit fly Drosophila melanogaster. To detect gene expression changes in dSTING-knockout flies microarray assay was used.

The SILAC fly allows for accurate protein quantification in vivo

Project description:Stable isotope labeling by amino acids in cell culture (SILAC) is widely used to quantify protein abundance in tissue culture cells. Until now, the only multicellular organism completely labeled at the amino acid level was the laboratory mouse. The fruit fly Drosophila melanogaster is one of the most widely used small animal models in biology. Here, we show that feeding flies with SILAC-labeled yeast leads to almost complete labeling in the first filial generation. We used these "SILAC flies" to investigate sexual dimorphism of protein abundance in D. melanogaster. Quantitative proteome comparison of adult male and female flies revealed distinct biological processes specific for each sex. Using a tudor mutant that is defective for germ cell generation allowed us to differentiate between sex-specific protein expression in the germ line and somatic tissue. We identified many proteins with known sex-specific expression bias. In addition, several new proteins with a potential role in sexual dimorphism were identified. Collectively, our data show that the SILAC fly can be used to accurately quantify protein abundance in vivo. The approach is simple, fast, and cost-effective, making SILAC flies an attractive model system for the emerging field of in vivo quantitative proteomics.

Microarray analysis on fruit fly (Drosophila melanogaster) larvae fed with either a semi-purified diet only or a semi-purified diet supplemented with palm fruit juice (PFJ)

Project description:PFJ (4 ml for a final concentration of 19,000 mg gallic acid equivalent (GAE) per kg diet or 0.86 mg GAE per kcal diet) was supplemented to larvae of fruit flies (Drosophila melanogaster) given a semi-purified diet to observe for possible effects on energy metabolism and lifespan. Larvae were used five days since the egg stage for gene expression studies. Results from the microarray data analysis carried out show that fruit fly larvae given PFJ had up-regulated transport and metabolic processes, while development and morphogenesis processes were down-regulated.

Transcriptome profiling of the aging fly brain

Project description:Cognitive decline is a common occurrence of the natural aging process in animals, and studying age-related changes in gene expression in the brain might shed light on disrupted molecular pathways that play a role in this decline. The fruit fly is a useful neurobiological model for studying aging due to its short generational time and relatively small brain size. We investigated age-dependent changes in the Drosophila melanogaster whole-brain transcriptome by comparing 5-, 20-, 30- and 40-day-old flies of both sexes. We used RNA-Sequencing of dissected brain samples followed by differential expression, temporal clustering, co-expression network and gene ontology enrichment analyses. Our study provides the first transcriptome profile of aging brains from fruit flies of both sexes, and it will serve as an important resource for those who study aging and cognitive decline in this model.

Transcriptional profiling of fruit flies overexpressing the Atg1 gene

Project description:Overexpression of Atg1 using either weaker CGGAL4 or stronger HRGAL4 driver. Both drivers have same expression pattern and are specific for intestine, Malpighian tubules and fat body of the fruit fly Drosophila melanogaster. Weaker Atg1 overexpression results in longer lifespan whereas stronger Atg1 overexpression shortens lifespan compared to controls. Overexpressor lines were combined with tubGAL80ts, which is a temperature sensitive GAL4 repressor. This enabled induction of Atg1 overexpression in day-2 adult fly, thereby bypassing development and any potential developmental effects that Atg1 might have. Fly eggs of appropriate genotype were raised under standard density at 18C and then emerged flies were switched to 27C at day 2 of adulthood for Atg1 overexpression, and were kept at 27C onwards for longevity analyses. Dissected tissue was collected for the transcriptomic analysis at two weeks of age.

Direct proteome labelling in fruit flies with SILAF reveals differential phosphorylation of mitochondrial proteins upon loss of OXPHOS subunits

Project description:Drosophila melanogaster has been a workhorse of genetics and cell biology for more than a century. However, proteomic-based methods have been limited due to the complexity and dynamic range of the fly proteome and the lack of efficient labelling methods. Here, we advanced a chemically defined food source into direct stable-isotope labelling of amino acids in flies (SILAF). It allows for the rapid and cost-efficient generation of a large number of larvae or flies, with full incorporation of lysine-[13C6] after six labelling days. SILAF followed by fractionation and enrichment gave proteomic insights at a depth of 7,196 proteins and 8,451 phosphorylation sites, which substantiated metabolic regulation on enzymatic level. We applied SILAF to quantify the mitochondrial phosphoproteome of an early-stage leucine-rich PPR motif-containing protein (LRPPRC)-knockdown fly model of mitochondrial disease that almost exclusively affects protein levels of the oxidative phosphorylation (OXPHOS) system. While the mitochondrial compartment was hypo-phosphorylated, two conserved phospho-sites on OXPHOS subunits NDUFB10 and NDUFA4 were significantly upregulated upon impaired OXPHOS function. The ease and versatility of the method actuates the fruit fly as an appealing model in proteomic and post-translational modification studies and it enlarges potential metabolic applications based on heavy amino acid diets.

Functional characterization of a Drosophila melanogaster mitochondrial deoxynucleotide transporter dRIM2.

Project description:We have studied the deoxynucleotide transport in Drosophila melanogaster. On the basis of homology with the S. cerevisiae RIM2 gene, encoding a pyrimidine deoxynucleotide carrier (Marrobbio et al. 2006), the CG18317 gene (dRIM2) in the fruit fly may code for a deoxynucleotide carrier. We demonstrated that Drosophila S2R+ cells, silenced for the dRIM2 expression, had a marked defect in the amounts of all mitochondrial dNTPs, both purines and pyrimidines. In vivo dRIM2 homozygous knockout produced a larval lethal phenotype. dRIM2-/- larvae showed (i) impairments in the locomotor behavior, (ii) a decrease in the rates of oxygen consumption and (iii) a depletion of the mtDNA. Following a detailed morphological characterization carried out in dRIM2-/- larvae evidenced an ongoing mitochondrial biogenesis accompanied by an alteration of mitochondria shaping. Additionally, the role of dRIM2 in the purine and pyrimidine metabolism was supported by a microarray analysis. We conclude that dRIM2 is a Drosophila deoxynucleotide carrier, essential for maintaining the mitochondrial functionality.

Genome features of “Dark-fly”, a Drosophila line reared long-term in a dark environment

Project description:To address the molecular mechanisms underlying environmental adaptation, we studied a Drosophila melanogaster line, termed Dark-fly, which has been maintained in constant dark conditions for 57 years (1400 generations).The structural gene copy number changes between the dark fly and its control were assessed by aCGH array. The comparison showed that hundreds of genes in the dark fly bear duplications or deletions relative to the control line. The copy number increase and decrease in the dark flies were determined by two-channel array hybridization with the control line. In addition to biological replicates, a Cy5-Cy3 dye swap was performed.Self-hybridization was also conducted to serve as a quality control.
