Transcriptomic analysis of acquired resistance to a novel trimethoprim-based photoswitchable antibiotic in Escherichia coli CS1562

ABSTRACT: Effect of three different antimicrobial compounds, trimethoprim(TMP), cis-tetra-ortho-chloroazobenzene-trimethoprim (TCATa) and trans-tetra-ortho-chloroazobenzene-trimethoprim (TCATd) , on the resistance development and transcriptome of the E. coli strain CS1562. In addition, acontrol sample was taken along of the propagated parent strain (CS1562) without the addition of any compounds.

Project description:Global alterations in trimethoprim (TMP) resistant E. coli are unknown. TMP resistant E. coli have been developed in the laboratory over a period of 48 hours by step-wise increase in TMP concentration and gene expression profiles have been obtained to identify genome wide perturbations in trimethoprim resistance. Biological duplicates of wild-type E. coli MG1655, E. coli resistant to 2 ug/ ml TMP (4xR) and E. coli resistant to 16 ug/ml TMP (32xR) were analyzed.

Trimethoprim response in Escherichia coli in bacteriostatic and bactericidal conditions

Project description:Transcriptional profiling of E. coli MG1655 to Trimethoprim in i) LB media, ii) M9 minimal media and iii) M9 minimal media with supplements to study the association of gene expression with corresponding lethal and non-lethal growth conditions. Supplementation conditions in M9 media included addition of 50 microgram/ml of adenine, methionine, glycine or thymine in various combinations. For all growth conditions, TMP was added to E. coli in mid-log phase and samples were taken at regular intervals from 10 minutes to 120 minutes post treatment. 1 Biological replicate per time point.

Regulation of eDHFR-tagged proteins with trimethoprim PROTACs

Project description:Temporal control of proteins in cells and living animals is crucial to improving the understanding of protein function in the post-genomic era. In addition, technologies that offer such control for engineered proteins could be used in therapeutic applications. Since regulation of proteins at a genomic or transcriptional level can be irreversible or a slow process, these tools may not be useful in settings where rapid temporal control is required to achieve immediate knockdown effects. PRoteolysis-TArgeting Chimeras (PROTACs) have emerged as a strategy to achieve rapid, post-translational control of protein abundance via recruitment of an E3 ligase to the target protein of interest. Here, we developed several PROTAC molecules by covalently linking the antibiotic trimethoprim (TMP) to pomalidomide, a small molecule ligand of the E3 ligase Cereblon. These molecules induce degradation of various proteins of interest (POIs) genetically fused to E. coli dihydrofolate reductase (eDHFR), the molecular target of TMP. We demonstrate that various eDHFR-tagged proteins, from fluorescent proteins to transcription factors and membrane-associated proteins, can be downregulated to 95% of maximum expression with our lead PROTAC molecule 7c. The data suggest that TMP-based PROTACs induce maximal degradation of POIs at drug concentrations that minimally affect the expression of immunomodulatory imide drug (IMiD)-sensitive neosubstrates. Finally, we show the ability to achieve multiplexed regulation with another known degron-PROTAC pair, and the formidable strength of our system for reversible protein regulation in a rodent model of metastatic cancer. Altogether, TMP PROTACs are a robust approach for selective and reversible degradation of eDHFR-tagged protein and have a strong potential for translation to in vivo models as well as dual degradation strategies with existing technologies.

Effect of Sulfamethoxazole(SMZ), Trimethoprim (TMP) and Co-trimoxazole (CTX) on gene expression of human placental BeWo cell lines

Project description:Cell–cell junctions, including tight and adherens junctions, are critical for maintaining placental barrier integrity and ensuring proper maternal–fetal exchange. To investigate the impact of co-trimoxazole (CTX) as well as sulfamethoxazole (SMA) and trimethoprim (TMP) on these junctional networks, RNA sequencing was performed on BeWo placental cells exposed to non-cytotoxic concentrations of these three antibiotics for 24 h. Transcriptomic profiling revealed significant differential gene expression in sulfamethoxazole, trimethoprim and co-trimoxazole-treated cells compared to controls, with enrichment of ERK pathway that might be related to tight junctions, adherens junctions, and cell–cell adhesion. These alterations suggested disruption of placental barrier integrity. In addition, co-trimoxazole exposure was associated with activation of the ERK1/2 signaling cascade, reflected by downregulation of multiple dual-specificity phosphatase (DUSP) genes that normally suppress MAPK activity. Together, the RNA-seq findings indicate that CTX interferes with barrier-related gene networks and promotes ERK pathway activation, supporting its potential to compromise placental barrier function.

ATAC-seq of HEK293 cells with Alu-motif targeted dCas9GFP

Project description:HEK293 cells were selected and subcloned for doxycyclin (DOX) and trimethoprim (TMP) inducible dCas9GFP and a guide RNA molecule targeting an EGA enriched Alu-motif (EEA-g1). Cells were treated with DOX and TMP for three days to induce dCas9GFP expression and ATAC-seq samples were collected from treated and non-treated cells to analyse the effect of targeting the motif with dCas9.

Project description:We show that treatment with HPUra (for S. pneumoniae) and trimethoprim (for E. coli) leads to a skewed gene dosage profile (increase around the origin of replication), which is also propagated to the transcriptome level. Kanamycin, however, does not have this effect. In case of S. pneumoniae this shift in gene dosage distribution leads to the population-wide activation of competence. Pairwise comparison of untreated to antibiotic-treated cells (either DNA-seq or RNA-seq). It was performed with deep sequencing, using an Illumina HiSeq 2000 machine with 100 bp read length. S. pneumoniae samples treated with kanamycin was analysed from a single sample, while all other conditions were from duplicate samples.

Project description:To assay every gene in the E. coli genome to identify those that contribute to increased or decreased susceptibility to the antibiotics trimethoprim and sulfamethoxazole. This will help to define more accurately those bacterial cell mechanisms that contribute to these phenomena and provide information that will contribute to the development of new antibiotics, or compounds or known antibiotics that synergise with those already in clinical use. Thus, this set of experiments confirmed that AZT, widely known for its antiviral activity, acts synergistically with trimehoprim.
