Single-cell RNAseq of the murine intestinal epithelium infected with rotavirus

ABSTRACT: To understand the impact of murine rotavirus infection on mouse intestinal epithelial tissue, we isolated total intestinal epithelium from uninfected and infected C57Bl6J mice and performed single-cell RNAseq.

Project description:The intestinal epithelium is our first line of defense against infections of the gut and the plasticity in cellular differentiation of the intestinal epithelium is an important part of this response. Here we sequenced the small intestinal epithelium from mice infected with Nippostrongylus brasiliensis to determine how the intestinal epithelium adapts in the context of an infection. By comparing these data to small intestinal organoids treated with cytokines (see related accessions) we determine that the intestinal epithelial response to N. brasiliensis infection correspond to a type II infection driven by IL-13.

Transcription profiling of Bos taurus surgical model of the jejunum infected with Bovine rotavirus (BRV) and bovine coronavirus (BCV)

Project description:Bovine rotavirus (BRV) and bovine coronavirus (BCV) infect intestinal villous epithelium in young cattle. A surgical model was adapted for neonatal calves in which a region of the jejunum was isolated from the digestive tract but lymph drainage, enervation and blood flow were maintained. Replicate sections of intestine (loops) were infected with either BRV or BCV and adjacent segments were injected with phosphate-buffered saline. Tissues were collected 18 hours post-infection. Four animals were used for BRV infection studies, and three animals were used for BCV infection studies. Microarray analyses provided a global evaluation of host gene expression patterns following BRV and BCV infection and changes in gene expression were validated by qRT-PCR analyses.

ATAC-sequencing mice small intestinal epithelium with intestinal epithelium specific LSD1 knock out compared to wild type

Project description:To study the epigenetic regulation of intestinal epithelium we focus on the role of chromatin modulators. Lysine-specific histone demethylase 1a (KDM1A, LSD1) is one of the enzymes that can erase the H3K4me1/2 mark. To assess the role of LSD1 in intestinal epithelium we studied wild type (WT) (Villin-Cre -; Lsd1f/f) and intestinal-epithelial-specific knock-out (KO) (Villin-Cre+; Lsd1f/f) mice. We found that KO mice completely lack Paneth cells, and have altered stem cell characteristics compared to WT littermates. To assess genome-wide ATAC levels in WT and KO small intestines, we isolated intestinal epithelium tissue from wild type mice and LSD1 KO mice. This tissue was digested to single cells and performed ATAC seq as described in the protocols.

Gene expression pattern in Caco-2 cells following rotavirus infection

Project description:Rotaviruses are recognized as the leading cause of severe dehydrating diarrhea in infants and young children worldwide. Preventive and therapeutic strategies are urgently needed to fight this pathogen. In tissue culture and in vivo, rotavirus induces structural and functional alterations in the host cell. In order to better understand the molecular mechanisms involved in the events after rotavirus infection, we identified host cellular genes whose mRNA levels changed after infection. For this analysis, we used microarrays containing more than 38,000 human cDNAs to study the transcriptional response of the human intestinal cell line Caco-2 to rotavirus infection. We found that 508 genes were differentially regulated >2-fold at 16 h after rotavirus infection, and only one gene was similarly regulated at 1 h postinfection. Of these transcriptional changes, 73% corresponded to the upregulation of genes, with the majority of them occurring late, at 12 or more hours postinfection. Some of the regulated genes were classified according to known biological function and included genes encoding integral membrane proteins, interferon-regulated genes, transcriptional and translational regulators, and calcium metabolism-related genes. A new picture of global transcriptional regulation in the infected cell is presented and families of genes which may be involved in viral pathogenesis are discussed. Spatial discordances between mRNAs and proteins in the intestinal epithelium

Project description:We obtained a spatial measurement of RNA and Proteins in the small intestinal epithelium along the crypt-villus axis. We found that both were spatially heterogeneous, yet often spatially anti-correlated. We developed a Bayesian approach to infer protein translation and degradation rates from the combined spatial profiles, and demonstrate that space-independent protein-synthesis delays can explain the mRNA-protein discordances. Our work provides a proteomic spatial blueprint of the Intestinal epithelium and highlights the importance of protein measurements for inferring states of tissue cells that operate outside of steady state
