ABSTRACT: Using 10X Genomics we identified B cells with a plasmablasts signature (based on CD38, CD27 and PRDM1 expression) and extract these cells to assign them to our Smart-seq analysis run in parallel.

CTCF binding in B cells and Plasmablasts

Project description:The mammalian CCCTC-binding factor (CTCF) regulates gene expression through the formation of higher order chromatin structures. Recent evidence has implicated a role for CTCF in regulating gene expression in the human MHCII locus. To investigate the role of CTCF in murine MHCII gene expression we mapped CTCF binding sites in B cells (MHCII+ cells) and Plasmablasts which are differentiated B cells that have silenced MHCII gene expression. These observations lead to the identification of differential CTCF binding during differentiation in these cell types and suggest mechanims of MHCII gene regulation. IgG profiling using AIT’s 16k protein microarray’ for elucidating the IgG profile of a memory-B cells and a “Novel” cell population

Project description:Plasma cells are not restricted to the CD27+ phenotype: characterization of CD27-CD43+ antibody secreting cells. Circulating antibody secreting cells are present in peripheral blood of healthy individuals reflecting continued activity of the humoral immune system. Antibody secreting cells typically express CD27. We describe and characterize a small population of antibody secreting class switched CD19+CD43+ B cells that lack expression of CD27 in peripheral blood of healthy subjects. Class switched CD27-CD43+ B cells possess characteristics of conventional plasmablasts as they spontaneously secrete antibodies, are morphological similar to antibody secreting cells, show downregulation of B cell differentiation markers, and have a gene expression profile related to conventional plasmablasts. Despite these similarities, we observed differences in IgA and IgG subclass distribution, expression of homing markers, replication history, frequency of somatic hypermutation and antibody response to vaccination. Their frequency is altered in immune-mediated disorders. In order to study the antibody signature we evaluated immune reactivity to 7390 human proteins by protein microarray.

Direct Comparative Analyses of 10X Genomics Chromium and Smart-seq2.

Project description:Single-cell RNA sequencing (scRNA-seq) is generally used for profiling transcriptome of individual cells. The droplet-based 10X Genomics Chromium (10X) approach and the plate-based Smart-seq2 full-length method are two frequently used scRNA-seq platforms, yet there are only a few thorough and systematic comparisons of their advantages and limitations. Here, by directly comparing the scRNA-seq data generated by these two platforms from the same samples of CD45- cells, we systematically evaluated their features using a wide spectrum of analyses. Smart-seq2 detected more genes in a cell, especially low abundance transcripts as well as alternatively spliced transcripts, but captured higher proportion of mitochondrial genes. The composite of Smart-seq2 data also resembled bulk RNA-seq data more. For 10X-based data, we observed higher noise for mRNAs with low expression levels. Approximately 10%-30% of all detected transcripts by both platforms were from non-coding genes, with long non-coding RNAs (lncRNAs) accounting for a higher proportion in 10X. 10X-based data displayed more severe dropout problem, especially for genes with lower expression levels. However, 10X-data can detect rare cell types given its ability to cover a large number of cells. In addition, each platform detected distinct groups of differentially expressed genes between cell clusters, indicating the different characteristics of these technologies. Our study promotes better understanding of these two platforms and offers the basis for an informed choice of these widely used technologies.

In order to further characterize the cells in comparison to other B cell subtypes we performed gene expression studies. RNA was isolated from sort-purified IgA-expressing and IgG-expressing B cell subpopulations [CD27+CD43-, CD27+CD43+, CD27-CD43-, CD27-CD43+] obtained from 3 healthy adults, and microarray analysis was performed. Data from IgA-expressing B cell populations and from IgG-expressing B cell populations were normalized (separately).

Gene expression analysis of B cell differentiation using B cell blasts and developmentally arrested plasmablasts

Project description:In vitro generated blasts from B cells deficient in prdm1 were isolated according to whether they were attempting to express Blimp1, reported by a GFP cassette knocked into the prdm1 locus After four days stimulation with CD40L, IL4 and IL5, cells were FACS sorted into GFP+ and GFP- populations, RNA extracted and gene expression analysed by microarray. Data presented in Peparzak et al, 2013, Fig 3b.
