Transcriptional profile comparison of M. tuberculosis PDIM spontaneous mutants

ABSTRACT: Transcriptional profile comparison among PDIM positive and negative isolates. Standard in vitro exponential phase cultures of M. tuberculosis H37Rv ATCC27294 were plated on 7H11 plates. Individual colonies were sub-cultured in 7H9 broth and metabolically labeled with [14C] propionic acid. The apolar lipid fraction was then extracted from those cultures and assayed for PDIM (phthiocerol dimycocerosate) content via TLC. Individual isolates producing and deficient in PDIM were selected for performing transcriptional profile comparisons.

Project description:This study uses microarray analyses to examine baseline gene expression profiles for Mycobacterium tuberculosis complex clinical isolates relative to reference strain CDC1551 during log phase growth in vitro in 7H9 broth. For this in vitro analyses, log-phase mycobacteria in starter cultures grown to mid-log from frozen stocks were inoculated into 7H9-OADC medium in 25-cm2 vented flasks at an OD of ~0.05 and grown without shaking for ~1 week to an OD of ~0.5-0.6.

RNA was harvested at 4, 8, 12, and 16 hours post-infection for comprehensive transcriptional profiling.

Project description:Four cultures (four biological replicates) of each of two strains, wild type H37Rv and a deletion mutant for mce3R gene, were grown in in Middlebrook 7H9 medium supplemented with 0.05% Tween 80, or Middlebrook 7H11, supplemented with albumin 0.5%, dextrose 0.4%, and 0.5% glycerol (M7H9-AD-G). <br>Total RNA was extracted from each culture, dyed with Cy5 and hybridised onto two separated microarrays (technical duplicates). <br>In the second channel a mix of genomic DNA from strains H37Rv and AF2122 was dyed with CY3 and used as a common control in all the microarrays.<br>An statistical analysis of microarray data was performed to detect genes with differential expression between genotypes.

Global proteomic analysis for stress response of Mycobacterium tuberculosis

Project description:To expand an insight into the stress adaptation in Mycobacterium tuberculosis H37Rv (Mtb), we approached the iTRAQ analysis to understand the global proteome profile of stressed Mtb under Acid (5.5 pH), Diamide (5mM) and Hydrogen peroxide (H2O2) (5mM) conditions and compared with gene expression of Mtb incubated in 7H9 rich medium (pH 7.0). The experiment was performed for overnight treatment of aforementioned stress. Whole cell lysate (WCL) from three independent repeats of control and stressed samples were labelled with three set of 4-plex iTRAQ labelling reagents (AB SCIEX) in proportion to manufacturer’s protocol.

The influence of reduced oxygen availability on gene expression in Laboratory (H37Rv) and clinical strains (S7 and S10) of Mycobacterium tuberculosis

Project description:Mycobacterium tuberculosis has the ability to persist within the host in a clinically latent stage. One important condition believed to contribute to latency is reduced access to oxygen but the response of M. tuberculosis to hypoxia is partially characterized. Virtually all dormant models against tuberculosis the vaccine tested in animals used laboratory strains H37Rv or Erdman strains. But major outbreaks of TB occur with the strains that have widely different genotypes and phenotypes compare to H37Rv. In this study, we used a commercial oligonucleotide microarray to determine the overall transcriptional response of lab strain (H37Rv) and most prevalent strains of Mycobacterium tuberculosis from South India S7 and S10 to hypoxia. Analysis of microarray results revealed that a total of 1161 genes are differentially regulated in H37Rv, among them 659 genes are upregulated and 502 genes are down regulated when > 1.5 fold change was taken as cut off. Microarray data of clinical isolates showed total of 790 genes are differentially regulated in S7 clinical isolates among which 453 are upregulated and 337 are down regulated. Interestingly numerous genes are differentially regulated in S10 clinical isolates (total of 2805 genes) and 1463 are upregulated and 1342 genes are down regulated during reduced oxygen model (Wayne’s model). Real-time quantitative RT-PCR was performed for few genes to validate the microarray results. To our knowledge, this genome-wide transcriptomics approach has produced the first insights into the response of South Indian prevalent clinical strains of M. tuberculosis when exposed to reduced oxygen stress.

Transcriptional profiling of Mycobacterium tuberculosis H37Rv in whole blood from HIV- and HIV+ individuals

Project description:Mycobacterium tuberculosis (M. tb), the cause of tuberculosis (TB), utilizes the blood circulation to spread systemically and establish infection, and the risk of developing active TB (pulmonary and extrapulmonary) is significantly increased in individuals infected with human immunodeficiency virus (HIV). In this work, we have used DNA microarray analysis to investigate the transcriptome of M. tb replicating in human whole blood from both HIV-negative and HIV-positive donors compared to M. tb grown in Middlebrook 7H9 broth media in order to identify M. tb adaptations to this host environment as well as M. tb mechanisms/factors contributing to increased active and disseminated TB during M. tb/HIV co-infection. We compared the global gene expression of M. tb H37Rv replicating in whole blood from 6 HIV- and 6 HIV+ individulas at 96 hr to M. tb grown to log phase in Middlebrook 7H9 media.
