Transcriptional dynamics of hepatic stellate cells during first hours of in vitro activation

ABSTRACT: Transcriptional alterations during the first hours of hepatic stellate cell activation were determined using RNA Sequencing. Cultured hepatic stellate cells were collected for RNA Sequencing at several timepoints during the first 24 hours. Illumina NovaSeq SP was used for sequencing.

Project description:Gene expression of mouse hepatic stellate cells was characterized under the following conditions: Quiescent (isolated from normal mouse liver) and reverted (isolated from mouse liver treated with 4 injections of carbontetrachloride followed by 45 day rest period) Affymetrix Mouse 1.0ST gene expression measurements were used to characterize the transcriptomic basis in quiescent hepatic stellate cells, isolated from normal liver, and reverted hepatic stellate cells, isolated from liver treated with 4 injections of CCl4 followed by a 45 day rest period. Gene expression of mouse hepatic stellate cells was characterized under the following conditions: A. Quiescent control hepatic stellate cells (n=4). B. Reverted hepatic stellate cells (n=4).

Effect of SHP2 inhibition on hepatic stellate cell transcriptome.

Project description:Hepatic stellate cell autophagy inhibits extracellular vesicle release to attenuate liver fibrosis. Primary human hepatic stellate cells were treated with PDGF or PDGF + SHP2 inhibitor. RNA was purified and submitted for sequencing to Mayo Clinic Genomics Core. After applying the filters FDR>0.05, Log2(FC)>1 and RPKM>15, we ended up with nearly 300 genes differentially regulated between the two conditions. Ingenuity Pathway Analysis revealed that Ostheoarthritis was the first pathway to be differentially regulated. From this pathway, REDD1 (DDIT4 transcript), an mTOR inhibitor, was further explored, especially in the context of extracellular vesicle release.

Change in expression of genes after retinoic acid treatment of stellate cells: time course

Project description:We evaluated the change in expression of genes after treatment of stellate cells with retinoic acid to understand how the stellate cells can de-differentiate and effect their physiological behaviour in pathological conditions. We then tested the changes in the gene expression in 2D and 3D culture conditions for pancreatic stellate cells and in a pancreatic cancer model. Keywords: gene expression change, time course We treated a pancreatic stellate cell line on plastic with 1 micromolar all-trans retinoic acid (ATRA) for timepoints of 30 mins, 4 hours, 12 hours, 24 hours and 168 hours. RNA was extracted and hybridized on Illumina Human microarrays. We looked for target genes regulated by ATRA and evaluated for time course change.

A healthy human liver cell atlas reveals hepatic stellate cell heterogeneity

Project description:We generated a high-resolution cellular atlas of the healthy human liver by profiling the transcriptome of more than 25,000 individual liver cells using droplet-based RNA-sequencing. Recently published datasets and in situ hybridization were integrated to confirm, validate and locate newly identified cell populations. We identified, annotated and characterized a total of 23 cell subpopulations that represent the degree of heterogeneity of parenchymal (i.e. hepatocytes and cholangiocytes) and non-parenchymal liver cells (i.e. endothelial cells, stellate cells, macrophages and lymphoid cells). We successfully classified human hepatocytes and liver sinusoidal endothelial cells along the porto-central axis and for the first time reveal the existence of functionally specialized pericentral GPC3+ and periportal HHIP+ DBH+ hepatic stellate cells in the healthy human liver. Our study provides a description of the different cell compartments that enter into the composition of a healthy human liver and currently constitutes the biggest single-cell RNA sequencing dataset available on human healthy hepatocytes and hepatic stellate cells. We identified subsets of hepatic stellate cells characterized by distinct localization and physiological functions.

Project description:We report the RNA sequencing results of human primary hepatic stellate cells (HSCs) treated with DMSO or 1 µM nanchangmycin (NCMC) for 48 hours. We find that multiple HSC activity and liver fibrosis related gene signatures, including ECM-related gene signatures, are negatively enriched in nanchangmycin treated HSCs.
