Project description:BackgroundSpermatogenesis is the process by which male gametes are formed from spermatogonial stem cells and it is essential for the reliable transmission of genetic information between generations. To date, the dynamic transcriptional changes of defined populations of male germ cells in pigs have not been reported.ResultsTo characterize the atlas of porcine spermatogenesis, we profiled the transcriptomes of ~ 16,966 testicular cells from a 150-day-old pig testis through single-cell RNA-sequencing (scRNA-seq). The scRNA-seq analysis identified spermatogonia, spermatocytes, spermatids and three somatic cell types in porcine testes. The functional enrichment analysis demonstrated that these cell types played diverse roles in porcine spermatogenesis. The accuracy of the defined porcine germ cell types was further validated by comparing the data from scRNA-seq with those from bulk RNA-seq. Since we delineated four distinct spermatogonial subsets, we further identified CD99 and PODXL2 as novel cell surface markers for undifferentiated and differentiating spermatogonia, respectively.ConclusionsThe present study has for the first time analyzed the transcriptome of male germ cells and somatic cells in porcine testes through scRNA-seq. Four subsets of spermatogonia were identified and two novel cell surface markers were discovered, which would be helpful for studies on spermatogonial differentiation in pigs. The datasets offer valuable information on porcine spermatogenesis, and pave the way for identification of key molecular markers involved in development of male germ cells.

Uncovering changes in 3D-chromatin structure and dynamic gene expression during spermatogenesis [RNA-seq]

Project description:We conducted a high-throughput analysis of the chromatin structural organisation and gene expression by using porcine spermatogonia (SPG), spermatocytes (SPY) and round spermatids (RS). We found that during spermatogenesis, SPY showed a weaker pattern of chromosomal interactions, attenuated compartmentalisation and a reduction in the number of TADs, which was restored during the subsequent period of round spermatids. This suggests a reprogramming of chromatin higher-order structures during porcine spermatogonia differentiation. Our results reveal that chromatin structure changes during porcine spermatogenesis, along with changes in gene expression.

Single-Cell Multi-Omics Sequencing Reveals the Dynamic Epigenome Landscape of Human Adult Spermatogenesis

Project description:Stepwise and sequential cell fate transition accomplished by global transcriptional changes occurs across human spermatogenesis, but the epigenome roadmap and regulatory networks underlying this process have not been established. Here, we explore a single-cell multi-omics landscape of human adult testicular cells using the single-cell chromatin overall omic-scale landscape sequencing (scCOOL-seq) technique, deriving an unbiased multi-omics reference map of human adult spermatogenesis. The initial commitment to meiosis coincides with a novel dramatic DNA demethylation process in non-coding regions that highly overlapped with crossover and double strand break (DSB) hotspots. Chromatin accessibility mainly accounts for the global expression dynamics in human spermatogenesis. Further studies identify the cis- regulatory elements of several key regulators such as STRA8, ID3, HMGA1 and TEX29 in human spermatogenesis. Thus, our data characterize the regulatory networks orchestrating gene expression and chromatin configuration under the state of normal human spermatogenesis and its perturbation imposed by disease lesion, providing novel insights into the association of epigenome with germ cell development and male infertility.
