MiRNA Profiling from total blood of lung cancer and control samples

ABSTRACT: This project aims at the detection of specific patterns of miRNAs in peripheral blood samples of lung cancer patients. As controls, blood of donors without known affection have been tested. Using the miRNA patterns we hope to detect a diagnostic pattern for the non-invasive diagnosis of non-small cell lung carcinoma.

Project description:This project aims at the detection of specific patterns of miRNAs in peripheral blood samples of lung cancer patients. As controls, blood of donors without known affection have been tested. Using the miRNA patterns we hope to detect a diagnostic pattern for the non-invasive diagnosis of non-small cell lung carcinoma. In this study, we compared 17 lung cancer samples to 19 control samples using the sanger miRBAse 12.0 miRNA biochip manufactured by febit. Samples were analyzed with the Geniom Realtime Analyzer (GRTA, febit gmbh, Heidelberg, Germany) using the Geniom Biochip miRNA Homo sapiens. Each array contains 7 replicates of 866 miRNAs and miRNA star sequences as annotated in the Sanger miRBase 12.0. To benchmark the platform, we tested technical replicates using bought total RNA of brain and liver samples (ambion), achieving a correlation of 0.97.

Diagnostic marker for lung cancer through microarray analysis

Project description:Dr. Kate Olson's Lab is interested to expand these analysis to comparisons between human normal lung tissue and human lung tumor tissue. In hopes that this will help in finding a diagnostic marker for lung cancer. Since there will be more variability between these samples, we would like to get preliminary data on ten normal lung tissue and ten lung tumor tissues from the same patient. We have already analyzed 4 cell lines and we saw gene expression variability related to how metastatic the cell lines were. This has been written and submitted for publication. We would like to expand these analysis to comparisons between human normal lung tissue and human lung tumor tissue. We hope that this will help in finding a diagnostic marker for lung cancer. Since there will be more variability between these samples, we would like to get preliminary data on ten normal lung tissue and ten lung tumor tissues from the same patient. The samples were dissected by a pathologist prior to extraction to maximize the amount of normal tissue included in the tumor samples. RNA samples from non tumor and tumor lung cancer patients were received by Core E. The RNA was amplified, labeled, and hybridized to the GLYCOv3 microarrays.

Project description:This project analyzes peripheral miRNA blood profiles of patients with lung diseases. Since miRNAs are known to be valuable diagnostic markers we asked whether respective patterns of lung cancer patients and COPD patients can be detected in peripheral blood samples rather than in biopsies. The project aimed at an impoved understanding of complex profiles rather than single markers. Thus, a high-throughput technique was necessary, profiling all known miRNAs integratively. n = 19 normal controls, n = 28 lung cancer patients and n = 24 COPD samples have been screened for the complete miRNA repertoire. Please note that each miRNA has been measured in seven replicates and the median of the replica has been computed.

Genome-wide plasma cell-free DNA methylation profiling in lung cancer patients using MeDIP-seq

Project description:As a non-invasive blood testing, the detection of cell-free DNA (cfDNA) methylation in plasma is raising increasing interest due to its diagnostic and biology applications. Although extensively used in cfDNA methylation analysis, bisulfite sequencing is less cost-effective. Through enriching methylated cfDNA fragments with MeDIP followed by deep sequencing, we aimed to characterize cfDNA methylome in cancer patients. In this study, we investigated the cfDNA methylation patterns in lung cancer patients by MeDIP-seq. MEDIPS package was used for the identification of differentially methylated regions (DMRs) between patients and normal ones. Overall, we identified 330 differentially methylated regions (DMRs) in gene promoter regions, 33 hypermethylation and 297 hypomethylation respectively, by comparing lung cancer patients and healthy individuals as controls. The 33 hypermethylation regions represent 32 genes. Some of the genes had been previously reported to be associated with lung cancers, such as GAS7, AQP10, HLF, CHRNA9 and HOPX. Taken together, our study provided an alternative method of cfDNA methylation analysis in lung cancer patients with potential clinical applications.

Selective enrichment of plasma cell-free messenger RNA in cancer-associated extracellular vesicles

Project description:Cell-free messenger RNA (cf-mRNA) has shown promising diagnostic potentials. Unlike well-characterized extracellular miRNA, how cf-mRNA is protected and its potential biological significance remains unknown. To characterize the carriers of cf-mRNA in human plasma and their association with cancers, we performed transcriptome analysis of cf-mRNA in size-fractionated plasma from patients with lung cancer, liver cancer and multiple myeloma, and healthy donors. We found that the majority of cf-mRNA was enriched in extracellular vesicles (EVs) and was protected in EVs with remarkable stability in RNase-rich environments. We observed specific enrichment patterns of cf-mRNA in each vesicular and non-vesicular subpopulation in cancers. These EV-enriched differentiating genes are associated with specific biological pathways, such as immune systems, liver function, and oxygen transport in lung cancer, liver cancer, and multiple myeloma, respectively. Our results suggest that dissecting the complexity of EVs subpopulations illuminates their biological significance and becomes a promising approach for novel biomarker development.
