Single-cell RNA-seq to decipher the subpopulations of human decidual leukocytes in normal and RSA pregnancies

Project description:Maternal fetal immune tolerance is a biological event that plays a key role in pregnancy. In particular, the mechanism by which the maternal immune system does not exclude the semi-identical antigen of the fetus has not been fully answered so far. The most serious result of the maternal fetal immune tolerance balance is the recurrent spontaneous abortion (RSA). The fetus is rejected by the mother in the early pregnancy and cannot continue to develop in the uterus. Based on these scientific questions, we used single-cell sequencing technology to analyze nearly 30,000 leukocytes in the decidua of normal and RSA. A total of 13 immune cell subsets were found, of which dNK cells were more prominent, The lineage differentiation pathway of dNK cells was excavated, and the pathological role of dNK differentiation abnormality in the occurrence of RSA was analyzed. Our results deepen our understanding of the differentiation and function of human decidual leukocytes, especially dNK cells. We clearly recognize that the immune system has dynamic changes compared with normal pregnancy under pathological conditions, which is likely to occur in RSA. The important factors, we expect our results to provide a new basis for RSA's immune diagnosis and treatment strategy.

Proteogenomic and V(D)J Analysis of Human Decidual T cells Highlights Unique Transcriptional Programming and Clonal Distribution [VDJ-seq]

Project description:Immunological tolerance towards the semi-allogeneic fetus is one of many maternal adaptations required for a successful pregnancy. T cells are major players of the adaptive immune system and balance tolerance and protection at the maternal-fetal interface, however, their repertoire and subset programming is still poorly understood. Utilizing emerging scRNA-seq technologies we simultaneously obtained transcript, limited protein, and receptor repertoire at the single-cell level, from decidual and matched maternal peripheral T cells. In agreement with previous work, we find that the decidua maintains a tissue-specific distribution of T cells compared to the periphery. We find that decidual T cells maintain a unique transcriptome programming, characterized by restraint of inflammatory pathways by overexpression of negative regulators. Furthermore, we show little clonal overlap between the decidua and periphery, suggesting minimal ongoing traffic between these scites. Overall, our data demonstrate the power of multi-omic analysis in revealing regulation of fetal-maternal immune co-existence.

Next Generation Sequencing Facilitates Quantitative Analysis of Endometrium Transcriptomes During Porcine Embryo Implantation.

Project description:In this study, deep sequencing of endometrial RNA samples during early pregnancy were performed using RNA sequencing (RNA-Seq). The changes of genes expressed among three stages (day 12, 18 and 25) of pregnancy were investigated by the multiple comparisons. Analysis of reads, between 1557 and 8951 differentially expressed genes (DEGs) were revealed among different periods of implantation. Expression of selected genes was validated by the use of quantitative real-time RT-PCR. Bioinformatics analysis of differentially expressed genes in the endometrium revealed a number of biological processes and pathways potentially involved in embryo implantation in the pig, most noticeably cell proliferation, regulation of immune response, interaction of cytokine-cytokine receptor, and cell adhesion. This revealed specific gene expression patterns reflecting the different functions of the endometrium on three stages (maternal recognition, conceptus attachment and embryo implantation). This study identified comprehensive transcriptomic profile in the porcine endometrium, it could be a foundation for targeted studies of genes and pathways potentially involved in abnormal endometrial receptivity and embryo loss in early pregnancy.

Evidence for widespread changes in promoter methylation profile in human placenta in response to increasing gestational age and environmental/stochastic factors.

Project description:Background: the human placenta facilitates the exchange of nutrients, gas and waste between the fetal and maternal circulations. It also protects the fetus from the maternal immune response. Due to its role at the feto-maternal interface, the placenta is subject to many environmental exposures that can potentially alter its epigenetic profile. Previous studies have reported gene expression differences in placenta over gestation, as well as inter-individual variation in expression of some genes. However, the factors contributing to this variation in gene expression remain poorly understood. Results: in this study, we performed a genome-wide DNA methylation analysis of gene promoters in placenta tissue from three pregnancy trimesters. We identified large-scale differences in global DNA methylation levels between first, second and third trimesters, with an overall progressive increase in average methylation from first to third trimester. The most differentially methylated genes included many immune regulators, reflecting the change in placental immuno-modulation as pregnancy progresses. We also detected increased inter-individual variation in the third trimester relative to first and second, supporting an accumulation of environmentally induced (or stochastic) changes in DNA methylation pattern. These highly variable genes were enriched for those involved in amino acid and other metabolic pathways, potentially reflecting the adaptation of the human placenta to different environments. Conclusions : the identification of cellular pathways subject to drift in response to environmental influences provide a basis for future studies examining the role of specific environmental factors on DNA methylation pattern and placenta-associated adverse pregnancy outcomes. Project description:We isolated CD14+CD45+ dMΦ from the normal or RSA decidua by flow cytometry, followed by single cell RNA sequencing (scRNA-seq). In total, 23,062 single-cell transcriptomes of macrophage were profiled (12,470 Normal and 10,592 RSA), which were divided into 13 major clusters via T-distributed stochastic neighbor embedding (t-SNE) visualization.
