Whole-genome transcriptomic analysis in Sorghum bicolor variety M35-1

ABSTRACT: We report transcriptome profiling of middle internode tissues from four development stages and three soil moisture readings representing progressive drought stress in grain sorghum. Sequencing of 14 libraries (two biological replicates for each stage). Each replicate yielded an average of 86 million reads per sample for developmental stages and drought stressed samples yielded an average of 74 million reads per sample .

Delineating Tumor-infiltrating Antigen Presenting Cell populations

Project description:The goal of this study is to compare tumor-infiltrating antigen presenting cell populations by global transcriptome profiling (RNA-seq) to help further delineate sub-populations of infiltrating myeloid cells in tumor. Methods: Four tumor antigen presenting cell populations were sorted from digested B78chOVA (melanoma variant) tumors in biological triplicate Results: RNA was extracted from the 4 groups (n=3 per group) and prepared for RNAseq. Sequencing yielded ~405 million reads with an average read depth of 33.7 million reads/sample. Reads were then aligned to the mouse genome (UCSC mm10) and those that mapped uniquely to known mRNAs were used to assess differential expression.

Global methylation alteration in Dnmt3aKO-Idh2 mutant double mutant HSPCs

Project description:We investigated DNA methylation alterations in Dnmt3aKO-Idh2 mutant HSPCs in comparison with the megarkaryocyte erythroid progenitor (MEP) and Granulocyte Macrophage Progenitor(GMP) of Dnmt3a knockout, Idh2 mutant, WT genotypes. We generated an average of 17.42 million reads per sample (12.17 - 24.53 million) of which an average of 16.39 million could be mapped to the mm9 genome (11.74 - 23.73 million). We achieved an average CpG coverage depth of 27.88-fold (19.52 - 35.89-fold) and average bisulfite conversion efficiency of 99.61% (98.43 - 99.94%).

Global methylation alterations in Dnmt3aKO derived malignancies

Project description:To test the long-term effects of lack of Dnmt3a on mouse HSCs, we established a cohort of lethally irradiated mice transplanted with Dnmt3a-KO or WT HSC control cells. Dnmt3a deletion in purified HSCs transplanted alone leads to an array of hematologic disorders that models the spectrum of disorders seen in human malignancies. We investigated DNA methylation alterations in disease and control mice by RRBS. We generated an average of 23.81 million reads per sample (18.97 - 31.67 million) of which an average of 18.07 million could be mapped to the mm9 genome (2.78 - 26.42 million). We achieved an average CpG coverage depth of 31.79-fold (8.09 - 47.44-fold) and average bisulfite conversion efficiency of 99.91% (99.87 - 99.95%).

Antiviral and anti-inflammatory properties of novel anti-HIV candidate ABX464 promotes specifics RNA splicing while preserving cellular RNA integrity.

Project description:Purpose: To ensure that ABX464 acted specifically on HIV splicing and did not significantly or globally affect the splicing events of human genes, we used an assembly approach of HIV (YU2 strain) putative transcripts and human long non-coding sequences from paired-reads (2x75bp) captured on a NimbleGen SeqCap® EZ Developer Library (Roche/NimbleGen). Methods: Cells were infected with 80 ng of p24/106 cells of the YU-2 strain for 4 to 6 hours and then rinsed with PBS before medium renewal, followed by high-throughput RNAseq from custom SeqCap EZ capture libraries. Each raw dataset of the samples contained between 5 and 30 million paired-end reads (75 bp), with an average of approximately 12 million raw reads per sample. Results: The raw reads were then cleaned and assembled per library to generate contigs, giving an average of 930 contigs per sample for further analyses. Conclusions: Our results show that high-throughput analyses coupled with bioinformatics-specific tools offers a comprehensive and more accurate view of mRNA splicing within a cell.

Transcription-dependent control of stem cell self-renewal and differentiation by the splicing factor U2AF1

Project description:Purpose: Here we describe the modulation of a gene expression program involved in cell fate. Methods: We depleted U2AF1 in human induced pluripotent stem cells (hiPSCs) to the level found in differentiated cells using an inducible shRNA system, followed by high-throughput RNAseq, revealing a gene expression program involved in cell fate determination. Results: Approximately 85% of the total raw reads were mapped to the human genome sequence (GRCh37), giving an average of 200 million human reads per sample for total RNA and 15 million human reads per sample for small RNA libraries. Conclusions: Our results show that transcriptional control of gene expression in hiPSCs can be set by the CSF U2AF1, establishing a direct link between transcription and AS during cell fate determination.

Transcriptome analysis of liver tissue in HBV - associated liver fibrosis mice

Project description:Purpose:Next-generation sequencing (NGS) were performed to investigate the differentially expressed molecular signature that were associated with HBV-mediated liver fibrosis Method: four cDNA libraries of separated groups ranging from 1, 3, 6-months post injection were constructed in the HBV (-) and analyzed using RNA-seq. results: Sequencing of the clean reads resulted in ~29–40 million reads per sample, for a total of ~438 million reads across 12 samples. Specifically, an average of 16,782, 17,088, 18,701, and 19,364 genes were identified in the HBV (+) mouse (1, 3, 6-months post injection) and HBV (-) mouse (control groups), respectively.
