Gene expression analysis of male and female bone endothelial cells from 12 weeks old mice

ABSTRACT: Bone endothelial cells (ECs) were purified from male and female mice of 12 weeks old. RNA sequencing was performed to understand sex- dependent gene expression pattern in bone ECs during development and ageing to understand blood vesssel role in sex differences observed in bones. Further comparison of young and old mice would beneficial in understanding sex specific ageing mechanism.

Reassessing endothelial-to-mesenchymal transition in postnatal mouse bone marrow using single-cell RNA sequencing

Project description:Conflicting reports exist on whether endothelial cells (ECs) serve as a source of bone marrow stromal cells (BMSCs). In studies concerning the endothelial-to-mesenchymal transition (EndoMT), ECs expressing mesenchymal markers, as well as BMSCs expressing endothelial markers, are typically considered intermediates of EndoMT. To understand the lineage relationship between ECs and BMSCs in postnatal mouse bone marrow, we performed single-cell RNA sequencing (scRNA-seq) on ECs and BMSCs obtained from 5-week-old wild-type C57BL/6J mice, and analyzed the potential intermediates of EndoMT. Subsequently, BMSC and EC lineage tracing models, flow cytometry, and immunostaining techniques were used to validate the findings from scRNA-seq analysis.

Transcriptomic analysis of young and old erythrocytes of fish

Project description:Understanding gene expression changes over the lifespan of cells is of fundamental interest and gives important insights into processes related to maturation and ageing. This study was undertaken to understand the global transcriptome changes associated with ageing in fish erythrocytes. Fish erythrocytes retain their nuclei throughout their lifetime and they are transcriptionally and translationally active. However, they lose important functions during their lifespan in the circulation. We separated rainbow trout (Oncorhynchus mykiss) erythrocytes into young and old fractions using fixed angle-centrifugation and analyzed transcriptome changes using RNA sequencing (RNA-seq) technology and quantitative real-time PCR. We found 930 differentially expressed between young and old erythrocyte fractions; 889 of these showed higher transcript levels in young, while only 34 protein-coding genes had higher transcript levels in old erythrocytes. In particular ion binding, signal transduction, membrane transport, and various enzyme classes are affected in old erythrocytes. The transcripts with higher levels in old erythrocytes were associated with 7 different GO terms within biological processes and 9 within molecular functions and cellular components respectively. Our study furthermore found several highly abundant transcripts as well as a number of differentially expressed genes for which the protein products are currently not known revealing the gaps of knowledge in most non-mammalian vertebrates. Our data provide the first insight into changes involved in ageing on the transcriptional level and thus opens new perspectives for the study of maturation processes in fish erythrocytes.

RNA-seq of 12-weeks-old male murine heart ventricles.

Project description:RNA-Seq analysis of mouse cardiac transcriptome. RNA was isolated from the ventricles of 12-weeks-old male mice. Sequencing libraries were prepared using TrueSeq Stranded RNA LT Kit Ribo-Zero Gold (Illumina, 15032619). Libraries were pair-end sequenced on a MiSeq sequencer (Illumina) and mapped to the Mus musculus reference genome GRCm38 (https://support.illumina.com/sequencing/sequencing_software/igenome.html) using TopHat2 (Kim et al., 2013). Differential gene-expression analysis between controls and the EphB4 flox mice was performed using DESeq2 (Love et al., 2014). Read counts were obtained with HTSeq (Anders et al., 2015). Genes were considered as differentially expressed when the FDR-adjusted p-value was Ôëñ0.05.

Myelin proteome differences in old and young mice

Project description:Aging of the peripheral nervous system (PNS) is associated with structural and functional changes that lead to a reduction in regenerative capacity and the development of age-related peripheral neuropathy. Myelin is a central component in maintaining physiological peripheral nerve function, and differences in myelin maintenance, degradation, formation and clearance have been suggested to contribute to age-related PNS changes. In addition, recent proteomic studies have elucidated the complex composition of the total myelin proteome in health and its changes in neuropathy models. However, changes in the myelin proteome of peripheral nerves during ageing have not been investigated. Hence, the aim of this proteomics experiment was to define proteome changes in isolated myelin fractions during ageing, by investigating myelin proteome profiles from young (nerves from 2-3 month old mice) and old (nerves from 18 months old mice) nerves.
