RNA-Seq analysis of prostate cancer cells after 3-bromopyruvic acid treatment

ABSTRACT: We performed RNA-seq analysis using differnt prostate cancer cell lines (PC3 and LNCaP) after 3-bromopyruvic acid treatment. We reported that 3-bromopyruvic acid regulatescell cycle-associated genes in PC3 cells. 3-bromopyruvic acid induces apoptosis and suppresses cell cycle progration, cell migration and invasion in PC3 cells.

Expression data from prostate cancer cell lines

Project description:We have investigated Perineural invasion (PNI) and epithelial-mesenchymal transition (EMT) related gene expression profiles of PC cell lines. In this dataset, we include the expression data obtained from laminin binding O-glycan high or low androgen-independent PC cells. These data are used to obtain 70 genes that are differentially expressed in response to cell migraton signal via laminin receptors. 4 Total samples were analyzed. We generated the following pairwise comparisons using GeneSpring Gx Version12.6: PC3-H vs PC3-L; LNCaP vs LNCaP-AI. Genes with an FDRâ¤10% and a fold-change â¥2 were selected.

Project description:Genome-wide DNA methylation profiling of human PC3 invasive prostate cancer cell line treated with vehicle control (SAH, S-adenosylhomocysteine) and with SAM (S-adenosylmethionine) as well as of untreated human LNCaP non-invasive prostate cancer cell line. The Illumina Infinium 450k Human DNA Methylation BeadChip v1.2 was used to obtain DNA methylation profiles across approximately 450,000 CpGs in human cell lines exposed to described treatments. Samples included biological triplicate of PC3 control (SAH treated), biological triplicate of PC3 treated with SAM, and biological duplicate of LNCaP untreated.

Transcription profiling of human prostate cancer cells (LNCaP) treated with selenomethionine or methylselenic acid

Project description:PURPOSE: We determined the effects of selenomethionine, the major organic selenium containing compound found in the diet and the form of selenium being used in the Selenium and Vitamin E Cancer Prevention Trial, on prostate cancer cells. MATERIALS AND METHODS: We assessed global transcript profiles of selenomethionine treated LNCaP using cDNA microarrays and compared them to those of cells treated with methylselenic acid, a direct precursor of methylselenol, which is the active form of selenium in vivo. RESULTS: After treatment with selenomethionine 2,336 unique genes showed expression changes of at least 1.5-fold in at least 3 time points during 48 hours and 366 unique transcripts differed significantly between selenomethionine and methylselenic acid treated LNCaP. Approximately half of the 76 cell cycle regulated genes affected by selenomethionine were down-regulated and enriched for genes associated with the G2/M phase. Flow cytometry analysis showed that selenomethionine induced G2/M arrest in LNCaP at low concentrations. Selenomethionine also affected expression levels of 35 known androgen responsive genes and 18 of these transcripts showed changes that were the inverse of those seen after androgen stimulation. At high concentrations selenomethionine decreased prostate specific antigen promoter driven luciferase expression. CONCLUSIONS: Selenomethionine modulates transcript levels of genes involved in a number of biological processes, including cell cycle/apoptosis androgen signaling, signal transduction and transcriptional regulation. Although the pathways affected paralleled in many ways those that are modulated by methylselenic acid, distinct differences in transcript patterns and effects on cell cycle regulation suggest that different selenium compounds could exert unique effects in prostate cells.

MiR-23b/-27b Targets in Prostate Cancer Cell Lines

Project description:Analysis of genes regulated by miR-23b/-27b overexpression in aggressive PC3-ML cells, confirmed by antagomiR inhibition of miR-23b and miR-27b in the relatively indolent cell line LNCaP. Genes that were downregulated in PC3-ML overexpression and upregulated with LNCaP inhibition were further explored as downstream targets of miR-23b/-27b. PC3-Ml cells were transduced with miR-23b/-27b or a scrambled miRNA control, and only cells expressing greater than 95% transduction efficiency were used for array. LNCaP cells were transfected with antagomiRs to miR-23b and miR-27b, or a non-coding control.

ONECUT2 Drives Neuroendocrine Prostate Cancer Through Hypoxia Signaling

Project description:To determine the underlying mechanism of ONECUT2 in prostate cancer hypoxia, we conducted a series of RNA-Seq and ChIP-Seq experiments in LNCaP and PC3 cells under normoxia and hypoxia conditions. We did RNA-Seq in LNCaP cells with or without OC2 overexpression and in PC3 cells with or without OC2 knockdown. We used anti-Flag antibody to perform the ChIP-Seq experiment in PC3 cells with Flag and OC2 fusion protein overexpression. We also performed HIF1A ChIP-Seq in AR-negative prostate cancer cell line PC3 under hypoxia condition with or without ONECUT2 or SMAD3 siRNA knockdown. SMAD3 and HIF2A ChIP-Seq were conducted in PC3 cells under hypoxia condition. To confirm the interactions between transcription factors, we also performed ChIP-reChIP-seq. We did the primary ChIP experiment using anti-SMAD3 antibody and then we subjected the ChIPed chromatin by the primary ChIP to reChIP experiments using anti-HIF1A or anti-HIF2A antibody. The reChIPed DNA was submitted to next generation sequencing.
