Project description:Histologically normal human breast FFPE specimens were profiled by NanoString nCounter to study parity-conditioned basal/progenitor, Hedgehog, and vitamin D receptor-associated biology in normal breast tissue. This workbook contains the PanCancer IO 360 (IO360) arm of the study and is paired with a companion workbook for the other NanoString panel. Each of the 74 analyzed specimens contributes one GEO sample to this platform-specific workbook and one GEO sample to the companion panel workbook.

The goal of this project was to examine immune gene mRNA expression in primary tumors (P) and metastatic lesions (M). The expression of 730 immune-related genes was measured using the Nanostring PanCancer Immune Gene Panel.

XT-CSO-PROG1-12, NanoString Technologies, Hamburg, Germany). We aimed to decipher the role of activating transcription factor 2 (ATF2) in colorectal cancer, so-far masked by high intratumoral heterogeneity (ITH). To overcome ITH, we generated monoclonal ATF2 knockout (KO) cells (termed F9 and E5) using CRISPR/Cas9 gene editing and analyzed alterations of their gene expression profiles in comparison to the parental HCT116 cell line (HCT116 WT).

DAPK1 ko clones were generated by CRISPR/Cas9-mediated genomic editing.
