Time-series RNA-Seq for hMSC-TERT4 to osteoblast differentiation


ABSTRACT: Purpose: To use Next-Gen Sequencing (NGS) to generate comprehensive temporal maps of the transcriptome in hMSC-TERT4 cells induced to differentiate into osteoblasts Abstract: Alternative splicing (AS) is fundamental to our understanding of the transcriptional regulation of cell differentiation, yet the dynamic landscape of AS and its regulation during osteoblast differentiation from bone marrow stromal stem cells remains largely uncharacterised. By combining deep RNA sequencing with proteomic profiling of differentiating osteoblasts, we explore the multifaceted consequences of alternative splicing in the transcriptome, proteome and phosphoproteome. The consequences of AS synergise with those of gene expression, forming an integrated transcriptional program which proceeds in a multiphasic fashion. Using single-cell RNA sequencing, we show that intermediate pre-osteoblastic states and emerging cellular subtypes contribute to heterogeneity in splicing and expression patterns. These distinct subpopulations are demarcated by defined sets of genes and their isoforms, which may inform the therapeutic use of their stromal progenitors.
