Deep sequencing and high-throughput analysis of PIWI-associated small RNAs

Project description:Small RNAs are now known to be major regulatory factors of gene expression. Emerging methods based on deep-sequencing have enabled the analysis of small RNA expression in a high-throughput manner, leading to the identification of large numbers of small RNAs in various species. Moreover, profiling small RNA data together with transcriptome data enables transcriptional and post-transcriptional regulation mediated by small RNAs to be hypothesized. Here, we isolated PIWIL1 (MIWI)-associated small RNAs from mouse testes, and performed small RNA-seq analysis. In addition, directional RNA-seq was performed using Piwil1 mutant mouse testes. Using these data, we describe protocols for analyzing small RNA-seq reads to obtain profiles of small RNAs associated with PIWI proteins. We also present bioinformatic protocols for analyzing RNA-seq reads that aim to annotate expression of piRNA clusters and identify genes regulated by piRNAs.

In this study, we analyzed whether RDR-mediated antisense RNAs were processed into small RNAs by deep sequencing using SOLiD. Deep sequencing identified 1,645 RDR1/2/6-mediated smRNA loci in drought stress and control conditions.

Deep sequencing of small RNAs from different tissues in soybean

Project description:Analysis of flanking genomic sequences of unique small RNAs enabled identification of 419 miRNAs. Expression analysis revealed that miRNAs were differentially expressed in different tissues and development stages. Prediction of the miRNA target genes suggested that they are involved in important processes in soybean growth and development. Most conserved soybean miRNAs guide the cleavage of conserved genes. Our study significantly increased the number of known conserved and non-conserved miRNAs in soybean. Deep Sequencing of Typha angustifolia Small RNAs

Project description:We used high-throughput sequencing to identify conserved and nonconserved miRNAs and other short RNAs in Typha angustifolia under control and cadmium stressed condition. A total of 114 conserved miRNAs and 41 novel candidate miRNAs encoded by 66 hairpin precursors were identified in both small RNA libraries. 4 conserved and 6 novel miRNAs showed specific expression, which, combined with function of target genes, suggests that miRNAs may play a role in plant Cd stress response.These results provide a framework for further analysis of miRNAs and their role in regulating Typha angustifolia response to cadmium stress.

Global analysis of non-coding small RNAs in Arabidopsis in response to jasmonate treatment by deep sequencing technology

Project description:In plants, non-coding small RNAs play a vital role for plant development and stress responses. To explore the possible role of non-coding small RNAs in the regulation of the jasmonate (JA) pathway, we compared the non-coding small RNAs between the JA-deficient aos mutant and the JA-treated wild type Arabidopsis via high-throughput sequencing. 30 new miRNAs and 27 new miRNA candidates were identified through a bioinformatics approach. 49 known miRNAs (belonging to 24 families), 15 new miRNAs and new miRNA candidates (belonging to 11 families) and 3 tasiRNA families were induced by JA, whereas 1 new miRNA, 1 tasiRNA family and 22 known miRNAs (belonging to 9 families) were repressed by JA.

Project description:We used tomato pollen in order to identify pollen stage-specific small non-coding RNAs (sncRNAs) and their target mRNAs. We further deployed elevated temperatures to discern stress responsive sncRNAs. For this purpose high throughput sncRNA-sequencing was performed for three-replicated sncRNAs libraries derived from tomato tetrad, post-meiotic, and mature pollen under control and heat stress conditions.
