RNA-seq of BON-1 cells

ABSTRACT: BON-1 cells were co-cultured with different amounts of CAFs. BON-1 cells were then isolated from the co-culture system by flow cytometry. RNA-seq analyses were performed to examine the expression profile.

Reciprocal leukemia-stroma VCAM-1/VLA-4-dependent activation 1 of NF-ÎºB mediates chemoresistance

Project description:Bone marrow (BM) mesenchymal stromal cells (BM-MSC) upregulate their NF-ÎºB signaling to protect leukemia cells from chemotherapy-induced apoptosis. To elucidate molecular mechanisms by which leukemia-stroma interactions within the BM microenvironment could confer chemoresistance to leukemia cells, we used genome-wide gene expression profiling (GEP) to examine human normal BM-MSC that had been co-cultured with the pre-B ALL REH cells and then separated by flow cytometry (FACS). GEP results for co-cultured cells of each type were compared to GEP results for cells of the corresponding type cultured alone, and taken through the same FACS purification procedure, to identify changes in gene expression profiles caused by co-culture.

Project description:Molecular mechanisms of the cancer cells-carcinoma associated fibroblasts (CAF) interactions growing in vitro conditions as a co-culture. The five canine mammary cancer cell lines were cultured with CAF (isolated from canine mammary cancer) for 72hrs. Then, the cancer cells and CAFs were sorted and the gene expression analysis was conducted. The control for each co-cultured cell line was the same cell line growing as a single culture.

Rheumatoid Synovial Subsets of CD3+ T cells defined by PD-1+ and PD-1- Cells Drive Fibroblasts into Distinct Endotypes

Project description:Introduction: The joint destructive process in rheumatoid arthritis (RA) is highly individual and dominated by complex cellular interactions. In damping the immune activation, the PD-1 pathway is central and highly upregulated in the arthritic joint. Here, we examine how T cells with or without PD-1 influence the function of arthritic mesenchymal cells Methods: We investigated samples from RA synovial fluid and characterized PD-1+ and PD-1- T cells by flow cytometry, ELISA and RNA sequencing (RNA seq). We performed co-culture experiments to investigate the interaction between PD-1+/- cells, osteoclasts, osteoblasts and fibroblasts. We used flow cytometry, ELISA and RNA seq to characterize the RA and HC fibroblasts after co-culture with PD-1+ and PD-1- T cells. Results: We found PD-1+ T cells to express other checkpoint receptors and to have a diminished cytokine production upon CD3/CD28 stimulation. The PD-1+ and PD-1- T cells from the RA synovial fluid clustered differently after RNA seq, and the gene signature of the PD-1+ T shared traits with peripheral T helper cells. Fibroblasts co-cultured with PD-1+ T cells expressed genes associated with collagen synthesis, TGFbeta production and immune regulation. In contrast, the signature in fibroblasts co-cultured with PD-1- cells was associated with immune activation. Conclusion: We demonstrate RA synovial fluid CD3+ T cell subsets can drive healthy fibroblasts into distinct pathological endotypes. When evaluating all PD-1+ T cells, these support fibroblast subsets related to the production of collagen and immune regulation.

Transcriptomic profiling of NK-92, CAR NK-92, and NR3C1-knockout CAR NK-92 cells following co-culture with CEACAM5⁺ A549 lung cancer cells

Project description:CEACAM5-specific CAR NK-92 cells were engineered to target CEACAM5-expressing lung tumor cells. To study their transcriptional response during tumor engagement, parental NK-92 cells, CEACAM5-CAR NK-92 cells, hydrocortisone-treated CAR NK-92 cells, NR3C1-knockout (cortisol-resistant) CAR NK-92 cells, and hydrocortisone-treated NR3C1-knockout CAR NK-92 cells were co-cultured with CEACAM5⁺ A549 lung cancer cells for 16 hours. Following co-culture, NK-92–derived effector cells were isolated by flow cytometry and processed for bulk RNA sequencing. This dataset captures transcriptional programs associated with CAR activation, hydrocortisone exposure, and glucocorticoid receptor deficiency in NK-92–based effector cells responding to CEACAM5⁺ tumor targets.

Project description:We generated carcinoma-associated fibroblast (CAF) primary cultures from 6 patients with estrogen receptor positive invasive ductal breast carcinoma, co-cultured them with MCF7 cells in estrogen-deprived culture medium and compared their gene expression profiles before and after letrozole treatment. We observed distinct changes in the gene expression profile of CAFs co-cultured with MCF7 cells after letrozole treatment.

Comparison of gene expression profiles of ex vivo sorted Common Lymphoid Progenitors (CLPs) and in vitro cultured cCLPs.

Project description:A common lymphoid progenitor cell culture system was established, maintaining a multipotent, proliferating state of CLPs. Cells can be cultured and expanded in vitro for several months, maintaining their in vitro and in vivo lymphoid differentiation potential. We were interested, whether cCLP are changing, with regards to their gene expression program, compared to in vivo CLPs, during their expansion in culture. Therefore we compared the gene expression profile of cultured cCLPs and their counterparts in vivo, by NextGenSeq. CLPs were sorted from bone marrow of 6-10 weeks old C57BL/6 mice (n=4). Cells were sorted for Lin-, IL7R+, Flk2+, CD27+, Ly6d- marker expressing CLPs by Flow Cytometry for gene expression analysis. In parallel the same cell population was sorted and cultured under cCLP culture conditions. After two months culture the cells sorted again for Lin-, CD27+, Ly6d- cells by Flow Cytometry for gene expression analysis (n=4). The analysis shows that cCLPs maintain a very similar transcription profile to ex vivo sorted common lymphoid progenitors.

Yorkie and Bonus protein interactome-Hippo pathway and Bonus control developmental cell fate decisions in the Drosophila eye

Project description:To identify novel regulators of the Hippo pathway, we performed affinity purification-mass spectrometry (AP-MS) using Drosophila embryos overexpressing Yki-EGFP with a ubiquitous driver da-GAL4, as well as cultured S2 cells expressing Yki-SBP. We identified the core Hippo pathway components, multiple Hippo pathway regulators and functional groups, and several putative Yki interactors including Bonus (Bon). To identify additional cofactors that are recruited by Bon, we performed AP-MS using Bon-SBP expressed in Drosophila S2 cells. Further genetic tests revealed the involvement of Bon interactors, HDAC1, Su(var)2-10, and Hrb27C, in the Drosophila eye specification that is regulated by the Yki-Bon complex.
