Project description:In the previous studies, we reported that Mpl alternative splicing form Mpl-del overexpressed in acute megakaryoblasttic leukemia (AMKL) patients and mediated thrombopoietin signaling to promote AMKL cells malignant proliferation and chemotherapy resisitance. To investigate the detailed mechanism of Mpl-del mediated AMKL cells proliferation and survival, the AMKL cell Dami stably expressing GFP or Mpl-del-GFP were established by transduction with GFP or Mpl-del-GFP lentiviruses and treated with 20ng/ml TPO for RNA-SEQ analysis to examine the expression of proliferation and survival-related genes. Our results indicated that the levels of the "leading edge" genes that account for survival and prolieration were significantly higher in Mpl--del overexpressed AMKL cells.

Project description:The Golgi apparatus serves as a central hub for trafficking, regulating the anterograde transport and modification of proteins and lipids, or recycling extracellular proteins via retrograde transport through endosomes. Several Golgi-localized proteins have been reported to be involved in regulating cancer cell migration and invasion. Our previous study showed that the Golgi tethering factor golgin-97 is downregulated in breast cancer and is correlated with patient prognosis. Here, we demonstrated that the knockout of golgin-97 promotes tumor malignancy in breast cancer in vivo. We identified differentially expressed proteins between golgin-97 knockout cells and their parental breast cells using a quantitative proteomic approach based on 6-plex tandem mass tags (TMT) technology. Bioinformatics analysis further revealed that golgin-97 knockout was significantly related to inflammation-related factors and MAPK signaling pathways. We also integrated proteomic and genomic datasets to explore the biological impacts of golgin-97 in regulating breast cancer progression.

Project description:Purpose: This study aimed at exploring the deregulated genes in setd2 knockout mESCs compared with wt, more particularly to find the mechanism controlled by setd2,which was required for endoderm differentiation. Methods: Setd2 wt and ko mESCs were generated by deep sequencing, using Illumina GAIIx. Using Avadis NGS (version:1.3) software to analyze the sequence reads that passed quality filter to acquire the expression level of all genes. qRT–PCR validation was performed usingSYBR Green assays. Results: Using an optimized data analysis workflow, we mapped about 80 million sequence reads per sample to the mouse genome (build mm9) and identified 17,827 transcripts in the sted2 wt and ko mESCs. About 2,516 genes were deregulated in setd2 ko mESCs, more than 10 genes were validated using qRT-PCR. Conclusions: Through RNA-seq,we noticed that a subset of genes that related to MAPK signaling pathways were down-regulated in ko mESCs. This provided a bridge to connect setd2 and mESCs endoderm differentiation. One wt and one ko mESCs were generated by deep sequencing, using Illumina GAIIx.

Project description:Our previous experiments showed the function of Aldh3a1 was related to pancreas and insulin secretion and knockout of Aldh3a1 led to destoryed pancreas. To understand how the impaired pancreas reflects at the transcriptome level, we performed full genome RNA-Seq between aldh3a1+/+ and aldh3a1-/- larvae at 48 hpf.An overview of RNA-Seq, including quality control, principal component analysis (PCA), volcano plots of regulated genes and Top 20 KEGG pathway analysis showed comparable properties between aldh3a1 mutants and wild type. We found the insulin signalling pathway was reduced significantly via gene set enrichment analysis (normalized enrichment score, -1.72; p=0.0006). Interestingly, endocrine pancreas but not exocrine pancreas development pathway was significantly down-regulated in aldh3a1 mutants . Taken together, these results further suggest Aldh3a1 as an important regulator in the development, morphology and insulin secretion function of primary pancreas. Furthermore, we offers a comprehensive and more accurate quantitative and qualitative evaluation of mRNA content within zebrafish larvae. We conclude that RNA-seq based transcriptome characterization would expedite genetic network analyses and permit the dissection of complex biologic functions.

Project description:The revolutionary next-generation sequencing (NGS) analysis has opened a new era of analyzing signaling pathways. This study aims to elucidate the correlation of genes involved with WRKY65. The transcriptome analysis was performed in 2-week-old OsWRKY65-overexpression plants and wild-type (WT) through transcriptome deep sequencing (RNAseq). Differentially expressed genes (DEGs) were analyzed by filtering through fold change (FC) greater than or equal to 2 and P-value less than 0.05. Applying these criteria, Over 1,000 DEGs were analyzed in the OsWRKY65-overexpression plant compared to WT. Interestingly, some DEGs were analyzed as phytohormone-related genes. This result indicated that the OsWRKY65 might have a role in the phytohormone signaling pathway. As the OsWRKY65 is one of the WRKY superfamily, we analyzed the FC of the WRKY family. Among the family, few genes showed DEGs, and these results indicated that OsWRKY65 might involve in the phytohormone pathway and related to WRKY transcription factor.

Project description:Purpose: Using RNAseq to profile transcriptomes to compare wildtype and PtTryp2 knockout lines across different nutrient conditions, aim to further explore the molecular function of PtTryp2 in regulating cell growth and responses to N- and P-stress. Methods: Libraries for RNAseq were created from 1µg of mRNA from each culture. The resulting libraries were loaded into the patterned nanoarray, and single-end 50 bp reads were generated on BGIseq500 platform (BGI-Shenzhen, China), with a data output of about 22 M total clean reads for each library. Results: Transcriptomic data show that PtTryp2 knockout led to the upregulation of most of the nitrogen assimilation and metabolism genes under both N-depleted and replete conditions. In addition, when comparing N-depleted with N-replete conditions, 646 differentially expressed genes (DEGs) were identified in the blank vector control (KOC) but only 187 in PtTryp2-KO1, considerably fewer in the knockout mutant. Based on RNA-seq, remarkably more DEGs were found for the P-depleted versus nutrient-replete comparison in PtTryp2-KO1 (1501) than that in KOC (277). Besides, in PtTryp2-KO1, the majority of these DEGs (77.25%) exhibited greater fold changes than that in KOC. Conclusions: Transcriptomic data coupling with physiological experiments, suggesting that PtTryp2 knockout led to amplitude magnification of the NO3- and Pi uptake “seesaw”, whereas PtTryp2 overexpression dampened it. All our data demonstrate in concert that PtTryp2 is a coordinate regulator of N-P stoichiometric homeostasis.
