Integrated miRNA-genomic analysis of sunitinib resistance in clear cell renal cell carcinoma (CCRCC) cell lines

ABSTRACT: clariom D and miRNA v4.0 microarray analyses of 786-O, A498 and Caki-1 cells suntinib resistant cell lines and originator cell lines we used intergrated pathway network analysis to identify miRNA-target gene pairs involved in sunitinib resistance.

Project description:We report that in response to chronic treatment with the small molecule-based targeted drug sunitinib, human Caki-1 cells alter their pheno- and genotype. We detected that the metabolism of sunitinib is still functional, but sunitinib and its N-desethyl metabolite are accumulated in the interios (lysosmes). Gene expression analysis revealed significant differential expression of genes related to mitosis, apoptosis and cell attachment. We detected potential upregulation of autophagy.

Quantitative phosphoproteomics of chronic sunitinib treated renal cell carcinoma 786-O cells with GPR30 agonist G-1

Project description:In this project, we generated chronic sunitinib-treated 786-O cell, a renal cell carcinoma cell line. In order to investigate the possible effect of GPR30 agonist, G-1, on the growth-inhibtion related signaling pathways, we treated either parental both parental and chronic sunitinib-treated 786-O cells were treated either by vehicle-only (i.e. 0.1% DMSO) or 2 μM G-1 for 48 h. Therefore, there were three groups for comparison, including G-1 treatment (G-1 vs. parental), chronic sunitinib-treatment (SunR vs. parental), and G-1 treatment in SunR cells (SunR&G-1 vs. parental).

Identification of target genes of cancer-related microRNAs in human cancer

Project description:To identify target genes of cancer-related microRNAs in human cancer, several cell lines (bladder cancer, prostate cancer, renal cell carcinoma, esophageal squamous cell carcinoma, and head and neck squamous cell carcinoma) were subjected to Agilent whole genome microarrays. Human cancer cell lines (BOY, T24, A498, 786-O, caki-1, LNCap, PC3, TE2, T.Tn, FaDu, SAS, HSC3, and IMC-3) were transfected with miRNAs (miR-375, miR-145, miR-200a, miR-200b, miR-200c, miR-141, miR-429, miR-138, miR-218, miR-874, miR-31, miR-222, miR-1285, and miR-206) or siRNAs (si-FOXA1_1, si-FOXA1_3, and si-TAGLN2). The miRNA-transfected human cancer cell lines were compared to control cell lines.

Expression data for HIF1alpha-regulated genes in clear cell renal carcinoma cells (ccRCC)

Project description:Gene expression profiling was performed in ccRCC cells, which either express both HIF1alpha and HIF2alpha (either naturally or by virtue of induced expression of HIF1alpha) or express HIF2alpha alone (either naturally or by virtue of a HIF1alpha shRNA), to identify genes regulated by HIF1alpha in ccRCC cells. Three H2 cell lines 769P, A498, and SLR24 were stably infected with retrovirus encoding doxycycline-inducible Luciferase (control) or HIF1alpha, and two H1H2 cell lines Caki-2 and SLR25 were stably infected with retroviruses encoding scrambled (control) or HIF1alpha shRNA. Duplicated samples were used for each condition.

We detected regulation changes in enzymes mediating the ceramide and sphingolipid metabolism.

Gene expression changes during resistance toward vascular endothelial growth factor receptor (VEGFR) tyrosine kinase inhibitor (TKI) therapy in renal cell carcinoma (RCC)

Project description:This study was performed to understand the gene expression changes that accompany treatment of renal cell carcinoma (RCC) with vascular endothelial growth factor receptor (VEGFR) tyrosine kinase inhibitor (TKI) therapy. Human RCC cell lines were implanted into the flanks of nude beige mice, allowed to reach 12mm in long axis, and then treated with TKIs (sunitinib or sorafenib). Tumors were excised at 2 timepoints (prior to any therapy and at the 20mm endpoint of the study) and gene expression analysis was performed. Sunitinb or sorafenib were administered to mice bearing either 786-O or A498 xenografts. Mice were sacrificed and tumors excised for RNA extraction at pretreatment size of 12mm, or at 20mm, the mandated maximum tumor size allowed at our institution.

Proteomic analysis of renal cancer secretome

Project description:Introduction/aim: Renal cell cancer (RCC) is the most frequent kidney malignancy. Here, we aimed to analyze RCC secretome to find key molecules involved in tumor microenvironment regulation. Methods: Conditioned media from five RCC-derived cell lines (Caki-1, KIJ-265T, KIJ-308T, 786-O, and A498) and a non-cancerous proximal tubules (RPTEC) were used for mass spectrometry based proteomic analysis. The results were evaluated using Gene Onthology algorithms. Results: When compared with RPTEC, CM of Caki-1 and KIJ265T contained 587 and 802 aberrantly expressed proteins, respectively. Remarkably, there were 360 proteins commonly found in CM from Caki-1 and KIJ265T cells, with striking 348 proteins with changes in similar directions. 786-O CM expressed 612, A498 569, and KIJ308T 802 proteins. All cell lines shared 124 aberrantly expressed CM proteins, with 119 proteins with changes in the same direction. Top commonly downregulated proteins included SCIN, CBR4, MUC1, PELP1, LSM1, while top upregulated proteins were BZW2, COLGALT1, EEF1A2, CSDE1, INHBA, and STAT1. GO analysis of cellular components related to the identified proteins revealed that 63 proteins were associated with extracellular exosomes. Conclusion: Different RCC cell lines secrete proteins, commonly altered when compared with normal kidney proximal tubules. 53% of these proteins are associated with extracellular exosomes.
