ABSTRACT: Comparison of gene expression in wild-type and zip-1(jy13) mutant animals following bortezomib or DMSO (control) treatment. We report that induction of some genes upon bortezomib treatment is zip-1 dependent.

Genome-wide expression of HD-Zip genes in cassava

Project description:To reveal the expression of HD-Zip genes in different tissues of cassava, samples from leaf (90 days after planting), stem (90 days after planting), early storage root (ESR, 90 days after planting), middle storage root (MSR, 150 days after planting) and last storage root (LSR, 210 days after planting) were collected for RNA-seq analysis. In addition, their expression was also examined in folded leaf (FL), full expanded leaf (FEL) and bottom leaf (BL), as well as root (RT) at 0, 3, 24 h after the treatment of PEG 6000.

Neuronal zipcode identification protocol (N-zip) in primary cortical neurons

Project description:For identification of transcripts enriched in neurites of primary cortical neurons, the cells were plated on a microporous membrane for isolation of neurites and soma. Extracted RNA was used for preparation of mRNA-seq, total RNA-seq or smRNA-seq libraries and Illumina sequencing. For neuronal zipcode identification protocol (N-zip) in mouse cortical neurons, we combined a massively parallel reporter assay with neurites/soma separation. Neurons, grown on a microporous membrane, were infected with a library of around 5000 oligos tiled across 3'UTRs of selected neurite-enriched transcripts, cloned downstream of GFP coding sequence. RNA was extracted from soma and neurites and reverse transcribed into cDNA. Amplicon libraries of 3'UTR reporters were prepared and subjected to Illumina sequencing. In the second round of N-zip, a library containing selected reporters from the first N-zip and their mutagenized versions (around 6000 oligos) were used. In the following rounds, N-zip was combined with knockdown of selected genes.

Identification of genes cooperatively regulated by cytokinin and HD-ZIP III transcription factors

Project description:In Arabidopsis thaliana, cytokinin responsive B-type ARR transcription factors and HD-ZIP III transcription factors such as REVOLUTA (REV), act cooperatively as master regulators of shoot regeneration. To identify the downstream targets of ARR-HD-ZIP III transcriptional complex, we used an inducible line of REV, 35S::FLAG-GR-rREV, in which FLAG-tagged miR165/6-non-targetable form of REV (rREV)-GR fusion protein was expressed from 35S promoter. DEX treatment induced activation of REV by translocation of FLAG-GR-rREV fusion protein from cytoplasm to the nucleus. We treated 35S::FLAG-GR-rREV seedlings with 6-benzylaminopurine (6-BA, a cytokinin), dexamethasone (DEX), or 6-BA+DEX for 2 hours. Total RNAs were extracted and subjected to Agilent Arabidopsis Gene Expression Microarray analyses. The differentially expressed genes (>1.5-fold, p<0.05) were identified.
