Transcriptome analysis of whole lung tissue from anti-PD-1 therapy-treated mice

ABSTRACT: IIn contrast to the young mice treated with anti-PD-1 therapy, aged mice exhibited immune-related adverse event (irAE)-like symptoms in the lung when treated with anti-PD-1 therapy. To understand the molecular events underlying the development of anti-PD-1 therapy-induced irAE, we employed deep RNA sequencing of whole lung transcript from anti-PD-1 therapy-treated young and aged mice. In order to further evaluate the effect of IL-21 signal on PD-1-blockade-mediated immune response, gene expression profile in lung tissue from aged mice twith the blockade of IL-21 activity was also assessed.

Therapeutic efficacy of BET bromodomain protein inhhibitor and PD-1 blockade in genetically engineered mouse model of non-small cell lung cancer

Project description:KRAS mutation is present in about 30% of human lung adenocarcinomas. While recent advances in targeted therapy have shown great promise, KRAS remains undruggable and concurrent alterations in tumor suppressors render KRAS mutant tumors even more resistant to existing therapies. Contributing to the refractoriness of KRAS mutant tumors harboring these co-mutations are immunosuppressive mechanisms such as increased presence of suppressive Tregs in tumors and elevated expression of the inhibitory receptor PD-1 on tumor-infiltrating T cells. BET bromodomain inhibitors demonstrate clinical benefit in hematologic malignancies, and prior reports demonstrate their Treg-disruptive effects in a NSCLC model. Targeting PD-1 inhibitory signals through anti-PD-1 antibody blockade has also shown substantial therapeutic impact in lung cancer although these outcomes are still limited to a minor pool of patients. We therefore hypothesized that the BET bromodomain inhibitor JQ1 would synergize with PD-1 blockade to promote robust anti-tumor response in lung cancer. In the present study, using Kras+/LSL-G12D; Trp53L/L (KP) mouse models of non-small cell lung cancer, we identified cooperative effects between JQ1 and anti-PD-1 antibody that included reduced numbers of tumor-infiltrating Tregs and enhanced activation of tumor-infiltrating T cells, which exhibited a Th1 cytokine profile that favored their demonstrated improved effector function. Furthermore, lung-tumor-bearing mice under this combinatorial treatment regimen showed robust and long-lasting anti-tumor responses compared to either agent alone, culminating in substantial improvement in the survival of treated mice. Thus, combining BET bromodomain inhibition with immune checkpoint blockade offers a promising therapeutic approach for solid malignancies such as lung adenocarcinoma.

Cdk4 is a critical regulator of age-associated hepatic steatosis.

Project description:Purpose: to identify the impact of cdk4 inhibition on genes and pathways involved in age-associated liver disorders using next generation sequencing on young and control- or PD0332991-treated aged mice. Methods: RNA was isolated from livers of young (2 month old) and old (20-22 month old) C57Bl6 mice. Old mice were either either control-aged mice or PD-0332991 treated aged mice (450mg/dk for 2 weeks). The three conditions were represented in triplicate. Raw reads passing quality filtration were aligned to the mm10 mouse genome using UCSC annotations by pseudoalignment in Kallisto. All reasonably expressed transcripts were submitted for statistical analysis to identify age-altered transcripts corrected by cdk4 inhibition. Results: We mapped a minimum of 20 million reads per sample, which corresponded to a total of 25,240 transcripts. Of these, 12,551 were considered reasonably expressed and were included in analysis comparing control-aged v young and PD0332991-treated-aged v young. Conclusion: Inhibition of cdk4 in ages wildtype mice by cdk4 inhibitor PD-0332991 reduces CEBPa-p300 and reduced aged-related alterations of hepatic structure and function.

Project description:Checkpoint inhibitor (ICI) immunotherapy leverages the body’s own immune system to attack cancer cells but leads to unwanted autoimmune side effects in up to 60% of patients. Such immune related adverse events (IrAE) lead to treatment interruption, permanent organ dysfunction, hospitalization and premature death. Thyroiditis is one of the most common IrAE, but the cause of thyroid IrAE remains unknown. Here we present a novel mouse model in which checkpoint inhibitor therapy leads to multi-organ autoimmune infiltrates and show that activation and infiltration of Type 3 immune cells including IL17A+ RORt+ CD4+ (T helper 17 or Th17) and gamma delta 17 (T17) T cells promote thyroid IrAE development. In parallel, Th17 and T17 cells were similarly expanded in cancer patients treated with ICI. Furthermore, antibody-based inhibition of IL-17A, a clinically available therapy, significantly reduced thyroid IrAE development in ICI-treated mice. Finally, combination of IL-17A neutralization with ICI treatment in a mouse tumor model did not reduce ICI anti-tumor efficacy and indeed showed a trend toward enhancement. These studies suggest that targeting Th17 and 17 function may reduce IrAE without impairing ICI anti-tumor efficacy and may be a generalizable strategy to address IL17-mediated IrAE.

Liu2019 - Logistic Regression models to predict intrinsic resistance to anti-PD1 ICB in Ipilimumab treated and Ipilimumab naive patients with metastatic melanoma.

Project description:In this comprehensive study, the authors have developed concise models integrating clinical, genomic and transcriptomic features to predict intrinsic resistance to anti-PD1 Immune Checkpoint Blockade (ICB) treatment in individual tumors. It's important to note that their validation was performed in smaller, independent cohorts, constrained by data availability. The authors have developed two Logistic Regression based models for Ipilimumab treated and Ipilimumab naive patients with metastatic melanoma. The main predictive features for the Ipilimumab treated patients are MHC-II HLA, LDH at treatment initiation and the presence of lymph node metastases (LN met), chosen using forward selection methodology. The main predictive features for the Ipilimumab naive patients are tumor heterogeneity, tumor ploidy and tumor purity, chosen using forward selection methodology. Gene Expression Profiling of human monocytes: Combination Therapy with AntiâCTLA-4 and AntiâPD-1 Leads to Distinct Immunologic Changes In Vivo

Project description:Transcriptome analysis of human peripheral blood monocytes Combination therapy concurrently targeting PD-1 and CTLA-4 immune checkpoints leads to remarkable antitumor effects. Although both PD-1 and CTLA-4 dampen the T cell activation, the in vivo effects of these drugs in humans remain to be clearly defined. To better understand biologic effects of therapy, we analyzed blood/tumor tissue from patients undergoing single or combination immune checkpoint blockade. We show that blockade of CTLA-4, PD-1, or combination of the two leads to distinct genomic (changes in gene-expression profile) and functional signatures in vivo in purified human T cells and monocytes. RNA extracted from freshly isolated monocytes from peripheral blood of patients treated with either antiâPD-1 (n = 6), antiâCTLA-4 (n = 5), Combo therapy with antiâPD-1 and antiâCTLA-4 concurrently (Combo, n = 6), and Seq antiâPD-1 in patients with prior antiâCTLA-4 (Seq, n = 3) was analyzed using the Affymetrix GeneChip Human Transcriptome 2.0 exon array. No techinical replicates were performed.
