Integrated scRNA-Seq Identifies Human Postnatal Thymus Seeding Progenitors and Regulatory Dynamics of Differentiating Immature Thymocytes

Project description:During postnatal life, thymopoiesis depends on the continuous colonization of the thymus by bone marrow-derived hematopoietic progenitors that migrate through the bloodstream. The current understanding of the nature of thymic immigrants is largely based on data from pre-clinical models. Here, we employed single-cell RNA sequencing (scRNA-seq) to examine the immature postnatal thymocyte population in humans. Integration of bone marrow and peripheral blood precursor datasets identified two putative thymus seeding precursors that varied in expression of CD7; CD10; and the homing receptors CCR7, CCR9, and ITGB7. Whereas both precursors supported T cell development, only one contributed to intrathymic dendritic cell (DC) differentiation, predominantly of plasmacytoid dendritic cells. Trajectory inference delineated the transcriptional dynamics underlying early human T lineage development, enabling prediction of transcription factor (TF) modules that drive stage-specific steps of human T cell development. This comprehensive dataset defines the expression signature of immature human thymocytes and provides a resource for the further study of human thymopoiesis.

Thymus exports precursors of innate lymphoid cells to the blood and peripheral tissues

Project description:Thymus has been shown to have a high capacity to support the differentiation of ILCs. Whether it actually contributes to ILC pools in the body is not clear. Single cell RNA sequencing analyses using wild type and athymic nude mice show a substantial amount of thymus-derived ILC precursors in the blood, along with differentiated ILC subsets which may or may not be generated in the thymus. The precursors express CD3 intracellularly (ic) but not on the surface. icCD3ε+ cells are primarily found in immature forms in peripheral tissues including the lung, small intestine and epidermis, and differentiate into ILC subsets in different tissue environments in steady state. Helminth infection promotes their differentiation towards functional ILC2s. Thus, the thymus exhibits a previously unappreciated role in replenishing ILC pools in different peripheral tissues through life. This finding is of great significance in understanding age-related differences in immune responses and pathophysiology.

Project description:The non-coding Xist RNA triggers silencing of one of the two female X chromosomes during X inactivation in mammals. Gene silencing by Xist is restricted to special developmental contexts found in cells of the early embryo and specific hematopoietic precursors. The absence of critical silencing factors might explain why Xist cannot silence outside these contexts. Here, we show that Xist can also initiate silencing in a lymphoma model. Using the tumor context we identify the special AT rich binding protein SATB1 as an essential silencing factor. We show that loss of SATB1 in tumor cells abrogates the silencing function of Xist. In normal female lymphocytes Xist localizes along SATB1 filaments and, importantly, forced Xist expression can relocalize SATB1 into the Xist cluster. This reciprocal influence on localization suggests a molecular interaction between Xist and SATB1. SATB1 and its close homologue SATB2 are expressed during the initiation window for X inactivation in embryonic stem cells and are recruited to surround the Xist cluster. Furthermore, ectopic expression SATB1 or SATB2 enables gene silencing by Xist in embryonic fibroblasts, which normally do not provide an initiation context. Thus, SATB1 functions as a crucial initiation factor and may act to organize genes for silencing by Xist during the initiation of X inactivation. Experiment Overall Design: Normal mouse thymus, tumor, and XIST resistant tumor tissue was hybridized on the Affymetrix Mouse430_2 chip. All groups consist of triplicates.

Project description:Until now, the systematic and comprehensive deciphering of γδ T heterogeneity and the extrathymic developmental pathway of liver γδ T cells remains largely unsolved. In this study, we performed single cell RNA sequencing to comprehensively identify the heterogeneity of γδ T cells from murine liver and thymus. We further revealed the developmental trajectory of γδ T cells and found that liver contains γδ T precursors.
