Project description:Approximately 90% of pre-clinically validated drugs fail in clinical trials due to unanticipated clinical outcomes, costing over several hundred million US dollars per drug. Despite such critical importance, translating pre-clinical data to clinical outcomes remain a major challenge. Herein, we designed a modality-independent and unbiased approach to predict clinical outcomes of drugs. The approach exploits their multi-organ transcriptome patterns induced in mice and a unique mouse-transcriptome database “humanized” by machine learning algorithms and human clinical outcome datasets. The cross-validation with small-molecule, antibody and peptide drugs shows effective and efficient identification of the previously known outcomes of 5,519 adverse events and 11,312 therapeutic indications. In addition, the approach is adaptable to deducing potential molecular mechanisms underlying these outcomes. Furthermore, the approach identifies previously unsuspected repositioning targets. These results, together with the fact that it requires no prior structural or mechanistic information of drugs, illustrate its versatile applications to drug development process.

Project description:We report the perturbational effects of 25 crude venoms on human IMR-32 (neuroblastoma) cells. These data are used to evaluate the VenomSeq transcriptomic data analysis workflow, and to provide the first dataset generated by this workflow. By comparison with data published by the Connectivity Map team, and other free sources of genetic perturbation in the context of disease or drug exposure, we use these data to discover several novel associations between venoms and specific therapeutic actions.

Project description:Here we map the molecular response of a synthetic community of 32 human gut bacteria to three non-antibiotic drugs by using five omics layers, namely 16S rRNA gene profiling, metagenomics, metatranscriptomics, metaproteomics, and metabolomics. Using this controlled setting, we find that all omics methods with species resolution in their readouts are highly consistent in estimating relative species abundances across conditions. Furthermore, different omics methods can be complementary in their ability to capture functional changes in response to the drug perturbations. For example, while nearly all omics data types captured that the antipsychotic drug chlorpromazine selectively inhibits Bacteroidota representatives in the community, the metatranscriptome and metaproteome suggested that the drug induces stress responses related to protein quality control and metabolomics revealed a decrease in polysaccharide uptake, likely caused by Bacteroidota depletion. Taken together, our study provides insights into how multi-omics datasets can be utilised to reveal complex molecular responses to external perturbations in microbial communities.

Project description:Analysis of Diffuse Large B-Cell Lymphoma (DLBCL) OCI-LY3 cell line treated with 14 different known drugs at 2 different concentrations and profiled at 6, 12 and 24 hrs after treatment. We used this gene expression data to design a challenge where participants were required to develop methods to predict activity of compound pairs using gene expression profile following single compound treatment, drug response curve of each compound and baseline genetic profile of OCI-LY3 cell line. GeneChip HT HG-U219 array plates were used to analyze gene expression changes induced by treatment with 14 drug compounds in OCI-Ly3 cells at 6, 12 and 24h. 3 replicates were analyxed for each drug/time combination. Vehicle (DMSO)-treated control samples were used for comparison with each replicate. Altogether 282 samples were analyzed in this study.

Project description:Prioritizing cancer treatments at the individual patient level remains challenging, and performing co-clinical studies using patient-derived models in real-time is often not unfeasible. To circumvent these challenges, we introduce OncoLoop, a precision medicine framework to predict and validate drug sensitivity sensitivity in both a human tumors and in its their pre-existing high est-fidelity (cognate) (cognate) model(s)—for contextual in vivo validation—) by leveraging perturbational profiles of clinically-relevant oncology drugs. As proof-of-concept, we applied OncoLoop to prostate cancer (PCa) using a series of genetically engineered mouse models (GEMMs) that capture the broad spectrum of disease states, including metastatic, castration-resistant, metastatic, and neuroendocrine prostate cancer. Interrogation of published cohorts revealed that most patients were represented by at least one cognate GEMM-derived tumor (GEMM-DT), based on upon Master Regulator (MR) conservation analysis. Drugs recurrently predicted to recurrently invert MR protein activity in patients and their cognate GEMM-DTs were successfully validated, including in two cognate allografts and one cognate patient derived xenograft (PDX). OncoLoop is highly generalizable and can be extended to other cancers and potentially other pathologdiseasesies.
