RNA-seq transcriptomic comparison between PyVmT-driven mammary tumours either expressing or lacking epithelial beta 1 integrin (Itgb1)

ABSTRACT: Using inducible oncogene (PyVmT) and conditional knockout transgenic systems, we generated mammary tumours lacking expression of beta 1 integrin specifically in epithelial cells. By RNA-sequencing profiling of the tumours, we identified transcripts and gene fusions that were differential between beta 1 integrin-proficient and -deficient tumours.

Project description:Pancreatic development requires appropriate environmental cues, in which ECM-Integrin signaling plays a central role in the process. Specifically, we investigated how ECM-Integrin signaling in Ngn3+ cell (endocrine progenitors) regulates islet architecture and functions. Here we showed disruption of ECM-Integrin signaling affects beta cell functional maturation and potential non-autonomous regulation around islets.

Genome-wide maps of H3K27me3 in endpoint Ezh2+/+ or Ezh2-/- Tet ON PyVmT mouse mammary gland tumours

Project description:We report the application of single-molecule-based sequencing technology for high-throughput profiling of histone modifications in endpoint tumours from Ezh2+/+ or Ezh2-/- Tet ON PyVmT mammary gland tumours. In order to understand the H3K27me3 targets in the context of mouse mamamry gland tumorigenesis, data were generated by deep sequencing a pool of 5 tumours per genoype, in duplicate using Illumina HiSeq2500. Using an optimized data analysis workflow, we mapped about 30 million sequence reads per sample to the mouse genome (build mm10). Raw reads were trimmed for length (n>=32), quality (phred score >= 30) and adaptor sequence using fastx v0.0.13.1.Trimmed reads were (pools of 5 different tumors per genotype) then aligned to the mouse reference genome mm10 using BWA v0.5.9 Broad peaks were called using MACS v1.4.1 software (mfold=10,30; bandwith=300; pvalue cutoff=1E-5) using sequenced libraries of input DNA as control. Peak list intersections were done using BEDTools v2.12.0. Binding peaks were considered overlapping if at least 1 base of the peaks overlapped. Our study demonstrated the first mapping of H3K27me3 in the endpint tumours of tetracycline ducible PyVmT mouse mamary tumours.

Single Cell RNA Sequencing of MIC WT and B1KO early invasive breast carcinoma

Project description:The goal of this study is the compare the tumour compositions between B1 integrin-proficient and -deficient dormant lesions based on single cell transcripts. Tumours were dissociated and pooled into single cell suspension, passed multi-stage quality checks, and sequenced by Génome Québec Innovation Tumour. Clustering visualization by UMAP and differential gene expression analyses show that B1 integrin-deficient dormant lesions have significantly more cancer-associated fibroblasts by depleted of antitumourigenic immune cells, altogether promoting dormnacy exit and recurrence.

Analysis of human myeloma cell lines expressing beta 3 integrin

Project description:The aim of these experiments was designed to compare gene expression in human myeloma cell lines expressing beta 3 integrin vs counterpart cell lines that do not express beta 3 integrin. The microarray analysis was performed on: myeloma bone resorbing cell lines alphav-beta3 positive and the same cell line silenced for the integrins; myeloma non bone resorbing cell lines negative for the expression of avb3.

Integrin avb5 heterodimer is a specific marker of human pancreatic beta cells

Project description:The identification of cell surface markers specific to pancreatic beta cells is important for both the study of islet biology and for investigating the pathophysiology of diseases in which this cell type is lost or damaged. Following analysis of publicly available single-cell RNAseq data, we identified specific integrin subunits, integrin av and integrin b5, that were expressed in beta cells. Flow cytometry analysis showed that the vast majority of islet cells expressed some level of both the av and b5 subunits. Using our analysis of single-cell sequencing data as a guide, we isolated populations expressing both subunits from isolated human islets and subjected these to bulk RNAseq analysis. This analysis suggested that the avlob5lo population was enriched for endocrine cell types including alpha, delta and gamma cells, whilst the avhib5hi population was enriched for pericytes and stellate cells . Interestingly, the av+b5neg reference population appeared to be enriched for myeloid cells. This finding was further elaborated using immunofluorescence analysis of histological sections derived from donor human pancreas. Despite the broad expression of specific integrin subunits, we found that expression of integrin avb5 heterodimers was restricted to beta cells and that this complex persisted in islet remnants of some type 1 diabetic individuals from which insulin expression had been lost. This study identifies avb5 heterodimers as a novel cell surface marker of human pancreatic beta cells, a finding that will aid in the identification and characterisation of this important cell type.
