Project description:Compare the gene expression profiles of ESCs stably expressing control and KIAA1718 short hairpin RNA, using Affymetrix microarray. Mouse ES cells R1 were transformed with the respective lenti-virus expressing Luc shRNA or KIAA1718 shRNA1. The transformed ES cells were sorted for GFP. Total RNAs were extracted from cells using Trizol reagent (Invitrogen, Carlsbad, CA). For microarray experiments, RNA was processed and hybridized to Mouse Genome 430 2.0 arrays (Affymetrix) according to the manifacture’s instruction.

Project description:In order to identify the effects of the knock-down of the gene of interest on the mouse ES transcriptome, we performed Affymetrix Gene-Chip hybridization experiments for the knock-down cell line. Transcriptome analysis of the knock-down transgenic mouse ES cell line. The knock-down cell line (shE13) was generated by stably expressing a specific short-hairpin RNA against E13 sequence thus knocking-down E13 expression in parental mouse ES cell line E14Tg2a.4 (E14, Hooper M et al., 1987). The specific mouse gene knocked down in the ES cell line is E130012A19Rik.

compare the difference of gene expression between wild type ESCs and Mll2 Knockdown ESCs

Project description:Mll2 (ALR) is a histone 3 lysine 4 trimethyltransferase to function as gene activation.In our study, we found that Mll2 is vital for proper control of proliferation and lineage differentiation of mouse ESCs, particularly towards the cardiac-specific lineages. We used microarrays to detail the global programme of gene expression to compare the difference after Mll2 knockdown in E14 cell lines. E14 cells were infected with lentiviruses expressing short hairpin RNA (shRNA) for Mll2 for 24 hours, and then puromycin was added at 2mg/ml to select for 5 days. Then collet samples of control and Mll2 knockdown E14 cells for RNA extraction and hybridization on Affymetrix microarrays.

Expression data from CD44-knockdown MDA-MB-231 human breast cancer cells.

Project description:CD44, an adhesion molecule that binds to extracellular matrix, primarily to hyaluronan (HA), has been implicated in cancer cell migration, invasion, and metastasis. CD44 has also recently been recognized as a marker for stem cells of several types of cancer. However, the roles of CD44 in the development of bone metastasis still remain unclear. To explore this issue, we established the MDA-MB-231 human breast cancer cells stably expressing short hairpin RNA against CD44. The CD44-knockdown MDA-MB-231 cells (MDA-MB-231 shCD44-2 and shCD44-3) were analyzed. As control, MDA-MB-231 cells stably expressing shRNA against firefly luciferase (shLuc) were used. Total of three samples. No replicates.

Control group of gastric cancer stem cells (Vector group) were only infected with scramble shRNA.
