Chromatin isolation by RNA purification sequencing of LINC02015 in human aortic smooth muscle cells

ABSTRACT: This study was designed to explore the role of LINC02015 in regulating biological behaviors of vascular smooth muscle cells (VSMCs) and investigate the interacting targets of LINC02015 with high-throughput techniques and bioinformatics analysis. Chromatin isolation by RNA purification (ChIRP) sequencing was applied to explore the interaction relationship among LncRNA, RNA-binding protein and DNA. Localization of the active binding sites was specified by high-throughput sequencing with STAR2. Peak calling analysis was applied to spot enriched gene peaks with MACS.

Profile of mRNA bound to circular RNA BTBD7_hsa_circ_0000563 in coronary artery disease investigated via chromatin isolation by RNA purification followed by RNA sequencing

Project description:Background: As a novel circRNA, BTBD7_hsa_circ_0000563 has not been fully investigated in coronary artery disease (CAD). Our aim is to reveal the possible functional role and regulatory pathway of BTBD7_hsa_circ_0000563 in CAD via exploring genes combined with BTBD7_hsa_circ_0000563. Methods: A total of 45 peripheral blood mononuclear cell (PBMC) samples of CAD patients were enrolled. The ChIRP-RNAseq assay was performed to directly explore genes bound to BTBD7_hsa_circ_0000563. The Gene Ontology (GO) and Kyoto Encyclopedia of Genes and Genomes (KEGG) analysis were conducted to reveal possible functions of these genes. The interaction network was constructed by the STRING database and the Cytoscape software. The Cytoscape software were used again to identify clusters and hub genes of genes bound to BTBD7_hsa_circ_0000563. The target miRNAs of hub genes were predicted via online databases. Results: In this study, a total of 221 mRNAs directly bound to BTBD7_hsa_circ_0000563 were identified in PBMCs of CAD patients via ChIRP-RNAseq. The functional enrichment analysis revealed that these mRNAs may participate in translation and necroptosis. Moreover, the interaction network showed that there may be a close relationship between these mRNAs. Eight clusters can be further subdivided from the interaction network. RPS3 and RPSA were identified as hub genes and hsa-miR-493-5p was predicted to be the target miRNA of RPS3. Conclusions: BTBD7_hsa_circ_0000563 and mRNAs directly bound to it may influence the initiation and progression of CAD, among which RPS3 and RPSA may be hub genes. These findings may provide innovative ideas for further research on CAD.

Project description:To explore the molecular mechanism of DCRT in DCM, Chromatin Isolation by RNA Purification (ChIRP) assays followed by Liquid Chromatography Mass Spectrometry (LC-MS) analyses were conducted. Each probe was designed using the web-based designer provided by Sangon Biotech, biotin-TEG-labeled separated into odd and even groups. Probes that targeted LacZ were utilized as a safeguard. For each sample, 4 × 10^7 WT or DCRT-KO AC16 cells were used and crosslinked in 1% glutaraldehyde at room temperature for 10 min, and quenched with 125 mM glycine for 5 min. Disfunction of arachidonic acid metabolism in vascular smooth muscle cells contributes to restenosis

Project description:We applied the transcriptome profiling (RNA-seq) for high-throughput profiling of genes changes in the phenotypic switch of VSMCs. Rat primary VSMCs were divided into 3 groups, control, PDGF-BB, PDGF-BB+PTUPB,and mRNA sequence were performed. We found that Cell cycle related genes and cellular senescence related genes were significantly upregulated by PDGF-BB and significantly reversed by PTUPB. Subsequently, we deleted PTTG1 as a key gene for PTUPB to reverse phenotypic switching in VSMCs. Our study provided the transcription changes by RNA-seq in VSMC phenotypic switch, and found that PTUPB played a crucial role in correcting the dysregulation of sEH/COX-2 derived ARA metabolism in VSMC phenotypic switch

Purification of Human iPSC-derived Cardiomyocytes in a Large Scale Using MicroRNA Switch and Magnetic-activated Cell Sorting

Project description:We showed novel synthetic microRNA (miRNA) switch system, which can purify large quantities of iPSC-CMs using magnetic-activated cell sorting (MACS). We used miR-208a, which is specifically expressed in cardiomyocytes, as a specific miRNA of CMs, and CD4 as a selection marker for MACS. We synthesized a miRNA switch encoding CD4 tagged with complementary sequences against miR-208a (miR-208a CD4 switch). We transfected this switch into differentiated cells, and easily got efficiently purified CMs in a large scale with MACS. In addition, we demonstrated that purified cells were shown to be engrafted as CMs in mouse hearts.

PARP1 regulates VSMC phenotypic switch and neointima via Myocardin

Project description:We applied the transcriptome profiling (RNA-seq) for high-throughput profiling of genes changes in VSMC dedifferentiation. Rat primary VSMCs were divided into 3 groups, control, PDGF-BB, PDGF-BB+PJ34,and mRNA sequence were performed. We found that PDGF-BB could upregualted the genes involved in cell proliferation and migration, and downregulated the VSMC contractile genes, all of which could be reversed by PARP inhibitor PJ34. Then we knockdowned the co-factor Myocardin in VSMCs, and found the above effects of PJ34 were nearly abolished.Our study first provided the transcription changes by RNA-seq in VSMC dedifferentiation, and demonstrated the key roles of PARP1 and the PARylation process in VSMC phenotypic switch.
