Gene expression data of SPC25 KD in HCCLM3 cell line

ABSTRACT: Recently, SPC25 was shown to be overexpressed in HCC, but the mechanisms whereby this occurs remain unknown. In this study, we found that SPC25 was significantly overexpressed in HCC tissues, with further analysis revealing that elevated SPC25 expression was associated with HCC prognosis and metastasis. To further explore the mechanism of SPC25 in HCC, we performed a cDNA microarray in SPC25 knockdown HCCLM3 cells.

Effect of CTHRC1 knockdown on gene expression of HCCLM3 cells

Project description:To reveal the HNRNPAB-regulated lncRNAs, we performed microarray analyses to screen differential lncRNAs in HCC cells after stable overexpression or knockdown of HNRNPAB. MHCC97H and HCCLM3 (HCC cell lines with high-metastatic potentials), PLC/PRF/5 and HepG2 (HCC cell lines with low-metastatic potentials) were used in this study. HepG2-control, HepG2-hnRNPAB, PLC/PRF/5-control, PLC/PRF/5-hnRNPAB, MHCC97H-control, MHCC97H-sh-hnRNPAB, HCCLM3-control, HCCLM3-sh-hnRNPAB were perpared with hU6-MCS-CBh-gcGFP-IRES-puromycin-shRNA-HNRNPAB/mock lentiviral and Ubi-MCS-SV40-EGFP-IRES-puromycin-HNRNPAB/mock cDNA lentiviral,respectively, each performed in triplicate.

Gene expression data of PFKFB3 KD in SMMC7721 cell line

Project description:Overexpression of 6-phosphofructo-2-kinase/fructose-2,6-biphosphatase 3 (PFKFB3), a key molecule of glucose metabolism in cytoplasm, was found in various tumors. Emerging evidence suggested that PFKFB3 also located in nucleus and shown regulatory functions other than glycolysis. In this study, we found that PFKFB3 expression is associated with hepatocellular carcinoma (HCC) growth and mainly located in the nucleus of tumor cells. PFKFB3 overexpression was associated with large tumor size, and poor survival of patients with HCC. Knockdown of PFKFB3 inhibited HCC growth, not only by reducing glucose consuming but also damaging DNA repair function leading to G2/M phase arrest and apoptosis. Therefore, we performed a cDNA microarray in PFKFB3 knockdown SMMC7721 cells.

The regulatory role of lncRNA AC093797.1 in the Hepatocellular carcinoma cell line HCCLM3 in nude mice.

Project description:Purpose: The clinical significance, biological function of AC093797.1 are still unexplored in HCC or any other malignant tumor. In this study, we aimed to investigate the biological function of AC093797.1 in HCC and screen the candidate hub genes and pathways related to hepatocarcinogenesis via RNA-sequencing. Methods: The effects of AC093797.1 on tumor growth in vivo was clarified by nude mice tumor formation experiments. The 5-weeks old female BALB/c nude mice weighing 15-20g were maintained under specific-pathogen-free conditions and randomly divided into OE-AC093797 group and negative control (NC) group (n=5 per group). Then the HCCLM3 cells stably transfected with control vector pcDNA3.1 or the overexpression vector OE-AC093797.1 (5×10^7cells in 100μl) were subcutaneously injected into nude mice. Calculate the volume of the tumors by the following formula: Vtumor= length × width2×π/6. When the tumor grows to about 2000 mm3, the mice were sacrificed after anesthesia and their tumor tissues were isolate. Three mice of each group were used to RNA-sequencing and bioinformatics analysis based on subcutaneous tumor tissue. Results: The “DESeq2” package of R software was used to filtered the differential expressed genes between the OE-AC093797 group and the NC group. The cut-off criteria of differential expressed genes was |log2FoldChange|>1.5 and adj. p value (FDR)<0.05. 710 differentially expressed genes (243 up-regulated genes and 467 down-regulated genes) were screened between groups, which mainly enriched in amino acid metabolism，extracellular matrix structure constituent, cell adhesion molecules cams，signaling to Ras, and signaling to ERKs, etc. via gene ontology, Kyoto Encyclopedia of Genes and Genomes (KEGG) analysis and gene set enrichment analysis (GSEA). Conclusion: AC093797.1 can inhibits tumor group might via reprogram cell metabolism or Extracellular matrix dynamics in HCC.

Searching for target genes of miR-429 in HCCLM3 cells

Project description:miRNAs are an class of small noncoding RNAs and about 21-25 nucleotides in length. miRNAs inhibit the translation or induce mRNA degradation by binding to the 3’ UTR of target mRNAs and have been identified as the tumor promoters or suppressors regulating the progression of cancers. miR-429, which is a member of an evolutionarily conserved family of miRNAs that includes miR-200b, miR-200a, miR-200c and miR-141, is expressed in various epithelial tissues. Our goal is to search the possible target genes of miR-429 in human liver cancer cell line HCCLM3. We analyzed possible target genes of miR-429 by identifying the shared genes among the down-regulated genes in epithelial cell adhesion molecule (EpCAM) negative HCCLM3 cells which treated with miR-429 mimics and the up-regulated genes in EpCAM positive HCCLM3 cells which treated with Antagomir-429.
