ScRNA-Seq and snRNA-Seq in human adipose tissue

ABSTRACT: From subcutaneous adipsoe tissue from 2 particpants we performed scRNA-seq on the stromal vascular fraction, snRNA-seq on isolated adipocytes and snRNA-seq on frozen adipose tissue. We performed clustering analysis, differential gene expression analysis and over-representation analysis to decipher the different cell populations detectable with each technique. The SVF fraction was able to show more diverse immune cell populations. Whilst the snRNA-seq frozen adipose tissue showed diverse clusters of adipocytes that was not observable from a snRNA-Seq fraction

Gene expression data of brown-like adipocytes from Lgr4 homozygous mutant SVF

Project description:Obesity has become a global health problem. Brown adipose tissue (BAT), specialized for energy expenditure through thermogenesis, potently counteracts obesity. Recently, BAT is also identified in human adults. We found that Lgr4 homozygous mutant (Lgr4m/m) mice display reduced adiposity and exhibit brown-like adipocytes in their WAT depots with higher expression of uncoupling protein 1 (Ucp1). Furthermore, Lgr4 ablation potentiates brown adipocyte differentiation from stromal vascular fraction (SVF) of epididymal WAT (eWAT) in vitro. We used microarrays to emxamine the gene expression profiles of the brown-like adipocytes differentiated from SVF of wild-type and Lgr4 mutant mice. We identified distinct gene expression profiles of these two groups. To demonstrate Lgr4 ablation can potentiate the differentiation of SVF from eWAT toward brown-like adipocytes in vitro, we isolated SVF from epididymal white adipose tissue (eWAT) of wild-type (WT) and Lgr4 mutant mice. We then plated SVF cells in 12-well plate, and differentiated them to brown adipocytes, followed by RNA extraction and hybridization with Affymetrix microarrays.

Genome wide analysis of Visceral adipose tissue CD14+ cells from Obese and obese diabetic subjects

Project description:Identification of the inflammatory signature in visceral adipose tissue CD14+ cells (adipose tissue macrophage) Total RNA obtained from CD14+ cells (Immunoselcted cells from stromal adipose tissue cells) Adipocytes and cells of the stroma vascular fraction (SVF) were obtained by collagenase digestion of adipose tissue. SVF cells were resuspended in endotoxin-free PBS supplemented with 2% FCS and 1 mM EDTA. Isolation of CD14+ using positive selection magnetic beads (Stemcell technologies) and CD4+ cells was performed using positive selection magnetic beads (Stemcell Technologies, Vancouver, Canada). An Illumina (San Diego, CA) RNA amplification kit (NuGEN, BiotinIL Module) was used according to the manufacturer's instructions to obtain biotinlabeled cDNA from 50 ng of total RNA extracted from adipose tissue CD14+ cells.

Project description:Population control for the scRNA-seq based analysis a well-established fraction of mouse subcutaneous adipose-derived stromal vascular fraction (SVF) cells that is generally considered to harbour adipogenic stem and progenitor cells (ASPCs). We collected Lin- (CD31- CD45- TER119-) CD29+ CD34+ SCA1+ cells from the mouse subcutaneous SVF of transgenic mice, in which red fluorescent protein (RFP) is induced in Dlk1-expressing cells upon feeding with tamoxifen. While CD29, CD34, and SCA1 are generally expected to enrich for stem cells, DLK1 has previously been suggested to specifically mark pre-adipocytes.

FACS sorting of human adipose tissue stromal vascular fraction

Project description:Adipose tissue from 6 non-obese patients was collagenase treated and adipocytes separated from the stromal vascular fraction(SVF). SVF was then FACS sorted for the following fractions CD45-/CD34+/CD31+ (endothelial), CD45-/CD34+/CD31- (progenitor), CD45+/CD14+ (monocyte/macrophage), CD45+/CD14-(Leukocyte). RNA was isolated from adipocyte, SVF, progenitor, macrophage/monocyte and leukocyte fractions and analyzed on the Affymetrix Human Transcriptome 2.0 array. We also sorted SVF from an additional 13 (10 non-obese, 9 obese) patients and sent progenitor RNA for Affymetrix Human Transcriptome 2.0 array analysis.

Comparison between stromal vascular fraction of adipose tissue, testis and epididymis in mouse

Project description:An experiment was performed in order to compare directly profiles of stromal vascular fraction of adipose tissue, testis and epidydimis, in order to rule out a possible contamination of the stromal vascular fraction of adipose tissue (SVF) by adjacent tissues (i.e. epididymis and testis). This led to the identification of a list of 2358 SVF-specific probes, which was subsequently used for further investigations. 3 dye-swap pairs, comparing 3 distinct samples of total RNA prepared from: (1) stromal vascular fraction of adipose tissue, (2) testis and (3) epidydimis.
